Proteomics identifies organelle specific phosphorylation and reveals major subcellular reorganization in the progression of NAFLD

Project description:Obesity induced non-alcoholic fatty liver disease (NAFLD) is associated with the development of type 2 diabetes and constitutes a major health problem. A hallmark of the diseases is extensive lipid droplet (LD) formation and accumulation of toxic lipid species interfering with cellular signaling and functions. However, the cellular mechanisms during disease progression and cellular lipid overflow are poorly understood. Here, we develop a novel workflow for label free mass spectrometry based protein and phosphopeptide correlation profiling to systematically monitor the level and cellular distribution of ~6000 liver proteins and ~16,000 phosphosites during the development of dietary induced steatosis in mice. We see a redistribution of the secretory apparatus including a mislocalization of the COPI complex, and targeting of all analyzed Golgi apparatus proteins to LDs what leads to a general reduction of hepatic protein secretion. Further, we identify targeting of several organelle contact site proteins to LDs, accompanied by increased contacts between LDs and other organelles. Our resource provides the first systematic in vivo analysis of subcellular re-arrangements and organelle specific phosphorylation during disease development.

Circular RNA profiling reveals the different distribution/characteristic and possible transport mechanism among the subcellular fractions

Project description:We systemically investigated the circRNA profiles among the subcellular fractions of HepG2 cell, including nucleus, cytoplasm, mitochondria, ribosome, cytosol and exosome. Our studies reveals the wide distribution of circRNAs among the subcellular fractions except the mitochondria. Further comparative analysis indicate the differential subcellular distributions in expression, length, GC content, classification, alternative circularization and function of the parental genes. Through analyzing the binding motifs distribution of the transport-related RBPs among the subcellular circRNAs, we found that the different subcellular distribution characteristics of circRNAs might be resulted from the RBP-mediated selective transportation. It also implies that the circRNAs may follow the same transportation mechanism as linear RNAs: the RBPs specially recognize, bind to and transport the RNAs with the corresponding binding motifs, regardless of circular or linear RNAs. Our researches not only facilitate better understanding of the life history and molecular behavior of circRNA in cell, but also contribute to the exploration for new biological functions of circRNA.

Global organelle profiling reveals subcellular localization and remodeling at proteome scale

Project description:Defining the subcellular distribution of all human proteins and its remodeling across cellular states remains a central goal in cell biology. Here, we present a high-resolution strategy to map subcellular organization using organelle immuno-capture coupled to mass spectrometry. We apply this workflow to a cell-wide collection of membranous and membrane-less compartments. A graph-based analysis reveals the subcellular localization of over 7,600 proteins, defines spatial networks, and uncovers interconnections between cellular compartments. Our approach can be deployed to comprehensively profile proteome remodeling during cellular perturbation. By characterizing the cellular landscape following hCoV-OC43 viral infection, we discover that many proteins are regulated by changes in their spatial distribution rather than by changes in abundance. Our results establish that proteome-wide analysis of subcellular remodeling provides unique insights for the elucidation of cellular responses, uncovering an essential role for ferroptosis in OC43 infection.
