Proteomic and glycoproteomic analysis of iCCA cells

ABSTRACT: Utilizing our proteogenomic resources from a cohort of 262 iCCA patients （Cancer Cell. 40(1):70-87 e15）, we identified ST3GAL1 as a prognostically relevant molecule in iCCA. Moreover, overexpression of ST3GAL1 promoted proliferation, migration and invasion and inhibited apoptosis of iCCA cells in vitro. We identified the proteins and the O-glycosylation that ST3GAL1 may regulate and identified downstream pathways through proteomic and glycoproteomic analysis

Proteogenomic Analysis of Enriched Tumor Epithelium Identifies Prognostic Signatures and an Increased Dependency of Homologous Recombination Proficient Cells on BMI1 in High Grade Serous Ovarian Cancer

Project description:Although several proteogenomic analyses of high-grade serous ovarian cancer (HGSOC) have been conducted, these analyses are often dominated by tissues with high levels of tumor cell nuclei (purity), despite low purity being associated with worse outcome. We performed deep proteogenomic profiling of bulk tumor (BT) and laser microdissection (LMD) enriched tumor (ET) and stromal (ST) cell populations from 70 HGSOC patient tumors spanning a broad spectrum of purity. We identified a cluster of patients with longer progression free survival associated with increased immune signatures and validated proteins correlating with tumor infiltrating lymphocytes (TILs) in 65 tumors collected from an independent cohort of 12 HGSOC patients, as well as with overall survival in an additional cohort of 126 HGSOC patients. We identified that homologous recombination deficient (HRD) tumors express transcriptomic and proteomic pathways associated with metabolism and oxidative phosphorylation that we validated in independent patient cohorts, including 69 HRD-positive HGSOC tumors. In summary, our proteogenomic analysis provides important new clinically relevant insights into HGSOC tumor cell populations, and have uncovered prognostic proteogenomic alterations correlating with TILs, low tumor purity, as well as expression alterations associated with HRD status and immune infiltration.

N-Glycoproteomic Analysis of Botryococcus Braunii

Project description:We have performed an N-glycoproteomic analysis of the green microalgae Botryococcus braunii, a promising candidate for the production of biofuels, accumulating considerable amounts of hydrocarbon oils. Thereby, three different strains have been compared: Showa (Race B), AC761 (Race B) and CCALA778 (Race A) which differ in the type of produced hydrocarbons. In total, 517 unique N-glycosylated peptides have been identified analyzing intact N-glycopeptides as well as deglycosylated, 18O-labeled peptides. Intact N-glycopeptides that harbored N-acetylhexosamine (HexNAc) at the non-reducing end were identified. Surprisingly, these GnTI-dependent N-glycans were also found to be modified with (di)methylated hexose. This type of methylated GnTI-dependent N-glycans has not been described so far.

Human brain glycoproteomic network alterations in Alzheimer’s disease

Project description:We performed a large-scale, site-specific N-glycoproteome profiling study of human Alzheimer’s disease (AD) and control brains using mass spectrometry–based quantitative N-glycoproteomics. The study provided a system-level view of human brain N-glycoproteins and in vivo N-glycosylation sites and identified disease signatures of altered N-glycopeptides, N-glycoproteins, and N-glycosylation site occupancy in AD. Glycoproteomic data-driven network analysis showed 13 modules of co-regulated N-glycopeptides/glycoproteins, 6 of which are associated with AD phenotypes.
