Project description:Here we have compared adult wildtype (N2) C. elegans gene expression when grown on different bacterial environments/fod sources in an effort to model naturally occuring nematode-bacteria interactions at the Konza Prairie. We hypothesize that human-induced changes to natural environments, such as the addition of nitrogen fertalizer, have effects on the bacterial community in soils and this drives downstream changes in the structure on soil bacterial-feeding nematode community structure. Here we have used transcriptional profiling to identify candidate genes involved in the interaction of nematodes and bacteria in nature.

Project description:Animals must be able to engage pleiotropic immune defense mechanisms against microorganisms to survive infection. Here we reveal an unexpected function for mitochondrial fission in innate immunity, showing this process mediates host defense through antimicrobial lipid droplet production. Bacterial infection activates fission, enabling microbial clearance in mammalian macrophages and Caenorhabditis elegans. The mechanism involves the mitochondrial unfolded protein response (UPRmt), characterized by activation of Atf transcription factor family members in mouse (Atf5) and C. elegans (ATFS-1). Fission and the UPRmt initiate bacterial killing through inducible production of lipid droplets, organelles with antimicrobial properties. Salmonella enterica serovar Typhimurium blocks inducible fission but inhibiting the fusion-promoting enzyme histone deacetylase 6 (Hdac6) overcomes this host subversion, enabling bacterial clearance. We propose that mitochondrial fission has similarities to intracellular bacterial replication, forewarning the host of impending infection. Awakening this ancient pathway in bacterial pathogen-compromised cells could be exploited for host-directed anti-infective strategies.

Project description:Pathogenic bacteria encounter a variety of stressful host environments during infection. Their responses to meet these challenges protect them from deadly damages and aid in adaption to harmful environments. Bacterial products critical for this protection are therefore interesting as suitable targets for new antimicrobials. To shed light on the complex array of molecular pathways involved in bacterial stress responses we challenged 32 diverse human pathogenic bacteria to 11 infection related stress conditions and catalogued their transcriptomes. Initial analyses of the comprehensive data set showed that beside coding RNAs, known and yet unknown putative novel ncRNAs comprise a significant part of the responses. We also computed a scores for all genes to be used for predictions for their probability to be regulated at certain stresses. The core scores enabled identification of universal stress responders representing conserved gene products involved in basic mechanisms important for responses to multiple stresses. Further, the environmental specific core scores made it possible to predict functions of yet non-characterized and also hypothetical gene products. All data are collected in the PATHOGENEX interactive RNA atlas, which is made available to the research community providing ample opportunities for discovering new aspects of regulatory networks in pathogenic bacteria as well as identification of novel players critical for bacterial infectivity and maintenance of infections.

Project description:Plant pathogens can cause serious diseases that impact global agriculture1. Understanding how the plant immune system naturally restricts pathogen infection holds a key to sustainable disease control in modern agricultural practices. However, despite extensive studies into the molecular and genetic basis of plant defense against pathogens since the 1950s2,3, one of the most fundamental questions in plant pathology remains unanswered: how resistant plants halt pathogen growth during immune activation. In the case of bacterial infections, a major bottleneck is an inability to determine the global bacterial transcriptome and metabolic responses in planta. Here, we developed an innovative pipeline that allows for in planta high-resolution bacterial transcriptome analysis with RNA-Seq, using the model plant Arabidopsis thaliana and the foliar bacterial pathogen Pseudomonas syringae. We examined a total of 27 combinations of plant immunity and bacterial virulence mutants to gain an unprecedented insight into the bacterial transcriptomic responses during plant immunity. We were able to identify specific bacterial transcriptomic signatures that are linked to bacterial inhibition during two major forms of plant immunity: pattern-triggered immunity and effector-triggered immunity. Among them, regulation of a P. syringae sigma factor gene, involved in iron regulation and an unknown process(es), was found to play a causative role in bacterial restriction during plant immunity. This study unlocked the enigmatic mechanisms of bacterial growth inhibition during plant immunity; results have broad basic and practical implications for future study of plant diseases.

Comparison of transcriptomes between hybrids exhibiting heterosis for disease resistance and their parents after inoculation with Pst DC3000 revealed that several key genes involved in salicylic acid (SA) biosynthesis were significantly up-regulated in hybrids. Consistently, in response to bacterial infection, more SA [both free SA and SA glycoside (SAG)] accumulated in hybrids compared with both parents. In addition, heterosis for bacterial defense was significantly compromised in hybrids of pad4 mutants in which the SA biosynthesis pathway was blocked. Moreover, we further revealed that increased histone H3 acetylation of the key genes involved in the SA biosynthesis pathway correlated with their up-regulated expression in hybrids. Around 30 inoculated leaves from Arabidopsis accessions Col-0 and Sei-0 as well as their reciprocal hybrids Fcs and Fsc, which showed best-parent heterosis for bacterial defense were pooled in each sample for mRNA Seq using HiSeq 2000 sequencing system (Illumina)
