Integrated transcriptomics, proteomics and functional analysis to characterize the tissue-specific small extracellular vesicle network of breast cancer

Differential expression profiles and functional analysis of circulating small extracellular vesicle-derived lncRNA in children with fulminant myocarditis

Project description:Fulminant myocarditis (FM) is the most serious type of childhood myocarditis. However, the molecular mechanism underlying the pathogenesis of FM has not been fully elucidated. Studies have shown that small extracellular vesicles (sEVs) play important roles in many diseases, but any potential role of sEVs in pediatric FM has not been reported. Here, the differential expression profiles of lncRNAs in plasma sEVs were studied in five children with FM and five healthy children using whole transcriptome sequencing, followed by functional analysis and screening of immune-related target genes. A total of 68 up-regulated and 11 down-regulated differentially expressed sEVs-lncRNAs were identified. Functional analysis showed that the differentially-expressed sEVs-lncRNAs were mainly involved in immune processes, apoptosis, and protein efflux. Further analysis of immune-related target genes revealed that differentially expressed sEVs-lncRNAs were closely related to immune activation, immune cell migration and cytokine pathway signal transduction in FM. Thus, sEVs-lncRNAs may play an important role in the pathogenesis of FM in children

Characterization of extracellular vesicle miRNA cargos from mouse bone

Project description:EVs are known to play an important role in communication between bone cells. However, few studies have been carried out on EVs derived from osteocytes. The main aim of this project was to collect, characterize and evaluate the potential osteogenic properties of EVs derived from bone, composed of 95% osteocytes. Two subpopulations of EVs, large EVs (lEVs) and small EVs (sEVs), were isolated by differential centrifugation from Swiss male mouse long bone cortices and were characterized from a physico-chemical and functional point of view. Identification of protein and miRNA cargos associated with lEVs and sEVs was carried out by proteomics and small RNA-Seq respectively.

Signature analyses for circulating extracellular vesicle in chronic kidney disease

Project description:Chronic kidney disease (CKD) accelerates vascular calcification (VC) via phenotypic switching of vascular smooth muscle cells (VSMCs). We investigated the roles of circulating small extracellular vesicles (sEVs) between the kidneys and VSMCs and uncovered relevant sEV-propagated microRNAs (miRNAs) and their biological signaling pathways. We established CKD models in rats and mice by adenine-induced tubulointerstitial fibrosis. The miRNA transcriptome of sEVs revealed a depletion of several miRNAs in CKD. Their expression levels in sEVs from CKD patients were correlated to kidney function. This study revealed the transcriptomic landscape of miRNAs propagated in sEVs in CKD. We investigated the therapeutic potential of miRNAs in VC.

Goal to determine shared and distinct features of these tumor cells and their respective sEVs. Samples included analyzed EWS cells with different EWS-ETS fusions (EWS-FLI1 type I, II, and III and EWS-ERG) and their corresponding sEVs. Non-EWS controls included osteosarcoma, rhabdomyosarcoma, and benign cells, i.e., osteoid osteoma and mesenchymal stem cells.

Project description:Small extracellular vesicles (sEVs) are essential mediators of intercellular communication within the tumor microenvironment (TME). Although the biological features of sEVs have been characterized based on in vitro culture models, recent evidence indicates significant differences between sEVs derived from tissue and those derived from in vitro models in terms of both content and biological function. However, comprehensive comparisons and functional analyses are still limited. Here, we collected sEVs from breast cancer tissues (T-sEVs), paired normal tissues (N-sEVs), corresponding plasma (B-sEVs), and tumor organoids (O-sEVs) to characterize their transcriptomic and proteomic profiles. We identified the actual cancer-specific sEV signatures characterized by enriched cell adhesion and immunomodulatory molecules. Furthermore, we revealed the significant contribution of cancer-associated fibroblasts in the sEV network within the TME. In vitro model-derived sEVs did not entirely inherit the extracellular matrix- and immunity regulation-related features of T-sEVs. Also, we demonstrated the greater immunostimulatory ability of T-sEVs on macrophages and CD8+ T cells compared to O-sEVs. Moreover, certain sEV biomarkers derived from noncancer cells in the circulation exhibited promising diagnostic potential. This study provides valuable insights into the functional characteristics of tumor tissue-derived sEVs, highlighting their potential as diagnostic markers and therapeutic agents for breast cancer.

Transcriptomic Analysis of Small Extracellular Vesicles (sEVs) from Mouse Liver Tissue Across Age Groups: Implications for Aging and Lipid Metabolism

Project description:The present study investigates the transcriptomic profiles of small extracellular vesicles (sEVs) isolated from the liver tissues of mice at different ages to understand the role of sEVs in aging and lipid metabolism. We hypothesize that age-related changes in sEVs could reflect alterations in cellular communication and contribute to the development of age-associated diseases. Through a comprehensive analysis of miRNA expression, we aim to identify biomarkers and potential therapeutic targets for liver aging and metabolic disorders. The study involved the extraction and characterization of sEVs from the liver tissues of mice at various ages.The age distribution and corresponding numbers of mice included 10 mice at 1 week (1 W), 5 mice at 6 weeks (6 W), 5 mice at 6 months (6 M), 5 mice at 12 months (12 M), and 5 mice at 14 months (14 M). Transcriptome analysis was performed to identify differentially expressed miRNAs.

Small extracellular vesicles from young plasma reverse age-related functional declines by improving mitochondrial energy metabolism

Project description:Aging and the chronic diseases associated with aging have become a great burden to modern society. Recent animal studies on heterochronic parabiosis have revealed that young blood has a powerful rejuvenating effect on aged tissues, but which components of the young blood are responsible for the rejuvenating effects remains unclear. In this study, we found that small extracellular vesicles (sEVs) purified from the plasma of young mice could counteract pre-existing aging at the molecular, mitochondrial, cellular and physiological levels. In detail, injection of young sEVs into aged mice extended lifespan, attenuated senescent phenotypes and mitigate age-associated impairments on various tissues (hippocampus, muscle, heart, testis, bone, etc). Mechanistical studies using iTRAQ-based quantitative proteomic analyses combined with GO term cluster revealed that the altered proteomes in aged tissues of young sEVs-treated mice were specifically related to their roles in regulating cellular senescence, metabolic process, epigenetic modification, genomic stability, etc, which are the cardinal features associated with aging. Particularly, the sEVs derived from young mice and young human donors could stimulate PGC-1α (a master regulator of mitochondrial biogenesis and energy metabolism) expression in vitro and in vivo through their rejuvenating miRNA cargos, thereby facilitating mitochondrial regeneration and counteracting mitochondrial deficits in aged tissues. Taken together, this study demonstrates that young sEVs can reverse degenerative changes and age-related dysfunctions through stimulating PGC-1α expression and regenerating intact mitochondria.

Vascular network-inspired diffusible scaffolds for engineering functional neural organoids

Project description:Organoids, three-dimensional in vitro organ-like tissue cultures derived from stem cells, show promising potential for developmental biology, drug discovery, and regenerative medicine. However, the function and phenotype of current organoids, especially neural organoids, are still limited by insufficient diffusion of oxygen, nutrients, metabolites, signaling molecules, and drugs. Herein, we present Vascular network-Inspired Diffusible (VID) scaffolds to fully recapture the benefits of physiological diffusion physics for generating functional organoids and phenotyping their drug response. In a proof-of-concept application, the VID scaffolds, 3D-printed meshed tubular channel networks, support the successful generation of engineered human midbrain organoids almost without necrosis and hypoxia in commonly used well-plates. Compared to conventional organoids, these engineered organoids develop with more physiologically relevant features and functions including midbrain-specific identity, oxygen metabolism, neuronal maturation, and network activity. Moreover, these engineered organoids also better recapitulate pharmacological responses, such as neural activity changes to fentanyl exposure, compared to conventional organoids with significant diffusion limits. Combining these unique scaffolds and engineered organoids may provide insights for organoid development and therapeutic innovation.
