Project description:In order to explore the potential therapeutic mechanisms of Bacillus subtilis (B. subtilis) probiotic under Eimeria tenella (E. tenella) infection, we performed Transcriptome analysis. A total of 63 Chinese native yellow chickens were purchased from a commercial hatchery and reared in 9 coccidia-free cages with free access to feed and water for up to 28 days. Upon arrival, all chicks were weighed and randomly divided into one of three experimental groups with 21 birds in each group. The three groups consisted of negative control untreated non-challenged group (NC), positive control untreated challenged group (PC) and B. subtilis-fed challenged group (BS + ET). Challenged and non-challenged groups were housed in two different rooms for avoiding the transmission of disease. Temperature (32 to 34 °C for 1st week and then decreased by 2 °C per week), humidity (60 to 80%) and light (23 h L:1D) of both rooms were maintained during the entire period of experiment. On day 21 of age, the chickens in group PC and BS + ET were challenged with 6 × 10^4 E. tenella sporulated oocysts, whereas the chickens in group NC were gavaged with normal saline to provide same management stress. On day 28 of age (day 7 post-infection), 3 individual chickens per group were euthanized humanely by direct heart puncture and caecum tissue samples of all groups were collected for analyzing the whole transcriptional responses to the exposure of probiotic under an induced E. tenella infection in chickens. Totally, 1902 DEGs were up-regulated and 1589 DEGs were down-regulated in the positive control group versus negative control group. 341 up-regulated and 124 down-regulated DEGs were found in the comparison of BS + ET group versus NC Group, while 784 up-regulated and 493 down-regulated DEGs were found in BS + ET versus PC group.

Project description:The dorsal and leg skin showed significant difference in skin thickness, feather follicle density and size.These traits are important characters of slaughtered chicken appearance. Global gene expression profiling was conducted in dorsal and leg skin of chickens, using the Agilent Chicken Gene Expression Chip. A total of 676 differentially expressed genes (DEGs) with at least 2-fold differences were identified (P < 0.05).GO analysis showed that DEGs were significantly involved in cell proliferation, differentiation, apoptotic, cell-cell adhesion and Wnt signaling pathway; KEGG pathway analyses found that DEGs were significantly mapped into ECM-receptor interaction, focal adhesion, Cell adhesion molecules (CAMs), regulation of actin cytoskeleton and Hedgehog signaling pathway.

Project description:During the long history of chicken domestication, eyelid color, like skin color and shank color, has been one of the unique physical traits of Chinese indigenous chickens that influence consumer behavior. In China, the Lindian chicken, which has colored feathers, is renowned for the appetizing flavor of its meat and eggs, and its eyelid colors varies from deep to light shades, including black, gray, red, and light yellow. To identify the genes controlling eyelid pigmentation, the expression profiles of black and light-yellow eyelids of Lindian chickens were analyzed with transcriptome sequencing. We detected 13,466 genes expressed in the eyelids, among which 14 were differentially expressed. A KEGG pathway analysis showed that tyrosine metabolism and melanogenesis genes were significantly enriched among these DEGs (corrected P < 0.05). Therefore, we infer that melanin metabolism is one of main factors affecting Lindian chicken eyelid pigmentation. In summary, we have identified the melanin genes responsible for eyelid pigmentation of the Lindian chicken, and also provide a valuable resource for the future study of the physical traits of chickens.

Project description:Chicken (Gallus gallus) were first domesticated from a wild form called red jungle fowl that still runs wild in most of southeast Asia. After then the grey jungle fowl (G. sonneratii) was hybridized, which was occurred probably about 8,000 years ago, and domestic chickens have been selected to have ideal economic traits such as a meat and a laying breed. In these breeds, a meat breed such as broiler is the most distributed in poultry industry. In addition, calcium is essential for normal cellular function and blood coagulation. However, it caused the hypocalcemia and the hypercalcemia if calcium intake was less and more than adequate calcium intake such as hypocalcemia and hypercalcemia, which is related to hypertension and blood pressure. So, we generated RNA-seq data from nine chicken broilers according to calcium intake (0.8, 1.0 and 1.2percent) for gene expression profiling. As a result, we identified differentially expressed genes (DEGs) using cufflinks (128 DEGs between 0.8 versus 1.0 percent, 141 DEGs between 0.8 versus 1.2 percent and 103 DEGs between 1.0 versus 1.2 percent), also 12 DEGs were identified by generalized linear model (GLM) within edgeR. We identified that these DEGs were related to hypertension and blood pressure through the KEGG pathway enrichment, the co-occurrence and the protein/protein interaction (PPI) network analysis. In summary, the objective of this study was to investigate the influence of increasing calcium intake in chicken broilers kidney. Therefore, we suggested that higher calcium intake than adequate in chicken broilers can caused the hypertension and high blood pressure.

Project description:Ma-Huang chicken as a high-quality broiler is one of the most popular chickens in the frozen chicken market. However, some chicken may instead have white or lighter skin, which directly causes economic losses every year. To obtain better insight into the molecular mechanisms associated with the process of pigmentation of yellow-skinned broilers reared under intensive conditions, a total of six-hundred Ma-Huang chickens was randomly selected in a single slaughterhouse, the color measurements were carried out on both cloaca(alive) and five different part after slaughtering adopting the L* a* b* system and using a 3nh-NH310 colorimeter, color values from areas of the chicken skin pear each image automatically retrieved by MATLAB, production and slaughtering traits were also measured, comparative transcriptomic analysis of high yellowness(s_deep) versus low yellowness(s_light) skin was performed using the Illumina Hiseq 4000. Average values of the cloaca(alive), cloaca (hair removal), thigh, shank and abdominal fat were 8.98, 7.66, 2.62, 7.29 and 12.86, respectively. The better production and slaughtering traits were observed in higher skin yellowness chicken. Yellowness values of the cloaca(alive) and after slaughtering were significantly correlated (p < 0.05), suggesting that the color of after slaughtering evaluation may be carried out on cloaca(alive). A total of 19061 unigenes were assembled from the reads obtained from the skin of two groups, 882 unigenes were differentially expressed between s_deep and s_light (Fold change ≥ 2, Adjusted P <= 0.001), 612 that up-regulated and 270 that down-regulated genes in s_deep skin, as compared with s_light skin. Twelve promising candidate genes may play an important role in the pigmentation of chicken skin, i.e. GPR143, PMEL, TYR, CYP11A1, TECRL, ACACB, TLR2B, ALDH1A3, FHL2, TECRL, DUOX2, SMOC1 were included. Furthermore, some important functional pathways were revealed, such as the biological process, cellular component and molecular function, which appear to be much activity in skin pigmentation. Our data provide a valuable resource for identifying genes whose functions are critical to skin pigmentation, facilitate understanding the molecular mechanisms of the skin color variation on yellow-skinned broiler chickens under commercial conditions, accelerate the molecular selection of the specific strain on consistent skin colors which allow reduction in pigment use to achieve the skin acceptance by the consumer.

Project description:The feather growth rate in chickens included early and late feathering. We attempted to characterize the genes and pathways associated with the feather growth rate in chickens that are not in agreement with Mendelian inheritance. Gene expression profiles in the hair follicle tissues of late-feathering cocks (LC), early-feathering cocks (EC), late-feathering hens (LH), and early-feathering hens (EH) were acquired using RNA sequencing (RNA-seq), mass spectrometry (MS), and quantitative reverse transcription PCR (qRT‑PCR). A total of 188 differentially expressed genes (DEGs) were ascertained in EC vs. LC and 538 DEGs were identified in EH vs. LH. We observed that 14 up-regulated genes and 9 down-regulated genes were screened both in EC vs. LC and EH vs. LH. MS revealed that 41 and 138 differentially expressed proteins (DEPs) were screened out in EC vs. LC and EH vs. LH, respectively. Moreover, these DEGs and DEPs were enriched in multiple feather-related pathways, including JAK-STAT, MAPK, WNT, TGF-β, and calcium signaling pathways. qRT-PCR assay showed that the expression of WNT8A was decreased in LC compared with EC, while ALK and GRM4 expression were significantly up-regulated in EH relative to LH. This study helps to elucidate the potential mechanism of the feather growth rate in chickens that do not conform to genetic law.

Project description:Male Ross 308 broiler chickens (Gallus Gallus) were raised with ad libitum access to a pelleted wheat/maize diet from the 10th day of age. Breast muscle was acquired from the chickens at 36 days post-hatching. The degree of wooden breast (non-affected, moderately affected and affected) were first sorted by palpation of individual chickens, followed by classification using near-infrared (NIR) spectroscopy of breast filet and histology of specimen. Samples were grouped into three categories: affected, moderately affected and non-affected according to WB myopathy based on the connective tissue content (fibrotic signs). For the shotgun proteomics analysis, salt soluble proteins were extracted from breast filet. Twelve biological replicates of each group were included in the analysis. The proteins were reduced and alkylated prior to digestion with Trypsin/Lys-C. And peptides were analyzed by Dionex Ultimate 3000 UHPLC (Thermo Scientific) coupled to a Q-Exactive hybrid quadrupole Orbitrap mass spectrometer (Thermo Scientific).

Project description:Purpose: The goals of this study are to investigate the differentially expressed genes between High IMF chickens (WC) and Low IMF chickens (WRR) breast muscles by Illumina deep sequencing, to reveal the mechanism underlying chicken IMF deposition. Methods: Both WC chickens and WRR chickens were raised up to 120 d of age (D120) or 180 d of age (D180), two female birds of similar weight from each breed per age were subjected to RNA-sequencing by Illumina Hiseq 2000. So eight muscle samples in total were subjected to RNA-seq analysis, four WC chicken samples including WC.D120.B-1, WC.D120.B-3, WC.D180.B-2 and WC.D180.B-3, and four WRR chicken samples including WRR.D120.B-4, WRR.D120.B-6, WRR.D180.B-2 and WRR.D180.B-5. Results: The clean reads of each sample were over 20 million, the expressed genes ranged from 16202 to 17838, and a little higher in WRR samples than in WC samples. Differentially expresse analysis showed that there were 525, 161, 23, 87 DEGs detected in the comparisons of WRR.D120.B-VS-WC.D120.B, WRR.D180.B-VS-WC.D180.B, WC.D120.B-VS-WC.D180.B and WRR.D120.B-VS-WRR.D180.B, respectively. Many genes related to lipid catabolism were down-regulated in WC chickens. Conclusions: Our present study suggest that lower lipid catabolism exists in WC chickens but not in WRR chickens, and lower expression of SLC27A1 is through down-regulating fatty acid oxidation mediated by CPT1A to facilitate IMF deposition. Moreover, these findings indicate that reduced lipid catabolism, rather than increased lipid anabolism, contributes to chicken IMF deposition.

Project description:The objective of this study was to decipher the molecular basis of feed efficiency in meat-type chicken using duodenum tissues from a chicken population divergently selected for residual feed intake (RFI). Residual feed intake is the deviation of expected feed intake from actual feed intake. Chickens that consume less feed than expected are efficient (LRFI) and chickens that consume more feed than expected are inefficient (HRFI). A divergent selection for RFI was undertaken using an unselected random bred chicken population. RFI at day 35-42 was used as a criterion for selecting low (LRFI) and high (HRFI) RFI. Duodenum tissues were collected from 16 male chickens under sterile conditions experimentation. Tissues were collected from 4 males at days 35 and 42 in each line.
