Transcriptome sequencingand mass spectrometry reveal genes involved in the feather growth rate not conforming to Mendelian inheritance in chicken

ABSTRACT: To identify mechanisms related to feather growth rate in chickens that is not in consistent with Mendelian inheritance law, we integrate transcriptome and proteome to analyze thedifferentially expressed genes (DEGs) and proteins (DEPs) between the EC and LC versus the EH and LH.

Comparative transcriptome profiles of Lindian chicken eyelids identify melanin genes controlling eyelid pigmentation

Project description:During the long history of chicken domestication, eyelid color, like skin color and shank color, has been one of the unique physical traits of Chinese indigenous chickens that influence consumer behavior. In China, the Lindian chicken, which has colored feathers, is renowned for the appetizing flavor of its meat and eggs, and its eyelid colors varies from deep to light shades, including black, gray, red, and light yellow. To identify the genes controlling eyelid pigmentation, the expression profiles of black and light-yellow eyelids of Lindian chickens were analyzed with transcriptome sequencing. We detected 13,466 genes expressed in the eyelids, among which 14 were differentially expressed. A KEGG pathway analysis showed that tyrosine metabolism and melanogenesis genes were significantly enriched among these DEGs (corrected P < 0.05). Therefore, we infer that melanin metabolism is one of main factors affecting Lindian chicken eyelid pigmentation. In summary, we have identified the melanin genes responsible for eyelid pigmentation of the Lindian chicken, and also provide a valuable resource for the future study of the physical traits of chickens.

Microarray analysis of molecular pathways and candidate genes between dorsal and leg Skin in Chicken

Project description:The dorsal and leg skin showed significant difference in skin thickness, feather follicle density and size.These traits are important characters of slaughtered chicken appearance. Global gene expression profiling was conducted in dorsal and leg skin of chickens, using the Agilent Chicken Gene Expression Chip. A total of 676 differentially expressed genes (DEGs) with at least 2-fold differences were identified (P < 0.05).GO analysis showed that DEGs were significantly involved in cell proliferation, differentiation, apoptotic, cell-cell adhesion and Wnt signaling pathway; KEGG pathway analyses found that DEGs were significantly mapped into ECM-receptor interaction, focal adhesion, Cell adhesion molecules (CAMs), regulation of actin cytoskeleton and Hedgehog signaling pathway.

Transcriptome Analysis Revealed Ameliorative Effects of Bacillus Based Probiotic on Immunity and Metabolism under an Experimentally Induced Eimeria tenella Infection in Chicken

Project description:In order to explore the potential therapeutic mechanisms of Bacillus subtilis (B. subtilis) probiotic under Eimeria tenella (E. tenella) infection, we performed Transcriptome analysis. A total of 63 Chinese native yellow chickens were purchased from a commercial hatchery and reared in 9 coccidia-free cages with free access to feed and water for up to 28 days. Upon arrival, all chicks were weighed and randomly divided into one of three experimental groups with 21 birds in each group. The three groups consisted of negative control untreated non-challenged group (NC), positive control untreated challenged group (PC) and B. subtilis-fed challenged group (BS + ET). Challenged and non-challenged groups were housed in two different rooms for avoiding the transmission of disease. Temperature (32 to 34 °C for 1st week and then decreased by 2 °C per week), humidity (60 to 80%) and light (23 h L:1D) of both rooms were maintained during the entire period of experiment. On day 21 of age, the chickens in group PC and BS + ET were challenged with 6 × 10^4 E. tenella sporulated oocysts, whereas the chickens in group NC were gavaged with normal saline to provide same management stress. On day 28 of age (day 7 post-infection), 3 individual chickens per group were euthanized humanely by direct heart puncture and caecum tissue samples of all groups were collected for analyzing the whole transcriptional responses to the exposure of probiotic under an induced E. tenella infection in chickens. Totally, 1902 DEGs were up-regulated and 1589 DEGs were down-regulated in the positive control group versus negative control group. 341 up-regulated and 124 down-regulated DEGs were found in the comparison of BS + ET group versus NC Group, while 784 up-regulated and 493 down-regulated DEGs were found in BS + ET versus PC group.

Integrative Analysis of the Ovarian Metabolome and Transcriptome of the Yaoshan Chicken and its Hybrids

Project description:Laying performance is a key factor affecting production efficiency in poultry farming, but its molecular mechanism is still unclear. In this study, Yaoshan chickens, a local breed in Guizhou, China, and commercial chickens (GYR) with higher egg yield after the three-line cross improvement hybridization of Yaoshan chickens were used as animal samples. To explore the regulatory mechanism of the differences in laying performance, RNA-seq and ultra-performance liquid chromatography-tandem mass spectrometry (UPLC‒MS/MS) were used to portray the transcriptional and metabolic profiles of the ovaries of Yaoshan and GYR chickens. At the transcriptional level, 288 differentially expressed genes were upregulated in Yaoshan chickens and 353 differentially expressed genes were upregulated in GYR chickens. In addition, GSEA revealed that ECM-receptor interactions and the TGF-β signalling pathway were inhibited, resulting in increased egg production in GYR chickens. Furthermore, the upregulation of thiamine and carnitine was identified by metabolomic analysis to promote the laying performance of chickens. Finally, comprehensive analyses of the transcriptome and metabolome found that thiamine and carnitine were negatively correlated with ECM-receptor interactions and the TGF-β signalling pathway, which jointly regulate the laying performance of Yaoshan chickens and GYR chickens. In conclusion, our study delineates differences in the transcriptional and metabolic profiles of the ovaries of Yaoshan and GYR chickens during the peak egg production period and provides new hypotheses and clues for further research on poultry egg production performance and the improvement of economic benefits.

Project description:In order to elucidate the infection mechanisms of Eimeria tenella and the chicken immune response, chickens were infected with Eimeria tenella strain Hougton sporozoites. Samples were taken at 0, 1, 2, 3, 4 and 10 days post-infection and mRNA sequenced. A dual-RNA seq analysis was carried out, comparing the expression of infected chickens during each sampling time point with uninfected chickens and comparing E. tenella samples during the infection with a sample of pure sporozoites. The results show a variety of response signals in the chicken, both previously known and unknown, as well as a clear role for a variety of infection-related genes in E. tenella

Modification of liver transcriptome under the influence of ascites triggered by cold ambient temperature

Project description:Ascites syndrome in both human and chicken has been traditionally known as a metabolic disorder. However, recent scientific findings have suggested a genetic base for the susceptibility to develop AS. The complexity of molecular mechanisms underlying the influence of AS on chicken main organs has not been comprehensively elucidated. In this work, after precise differentiating the ascitic chickens from those healthy ones, we conducted a transcriptome profile comparison between the ascitic and healthy chickens within both males and females using high-throughput RNA-seq data. The results revealed a total of 1,152 differentially expressed genes (DEGs; 669 up- and 483 down-regulated) in males and 1,803 DEGs in females (489 up- and 1,314 down-regulated) between the ascitic and healthy chickens. There were 450 DEGs in common in both males and females.
