Identification of Interacting Proteins of mtAP2 Proteins Using IP and TurboID in Toxoplasma gondii

ABSTRACT: We employed anti-HA or FLAG immunoprecipitation (IP) combined with LC-MS/MS to identify interacting partners for endogenously C-terminal 6xHA-tagged mtAP2-(1/2/3) and endogenously C-terminal 3xFLAG-tagged mitochondrial ribosomal proteins (TguL4m, TgbL27m, and TguS5m). Additionally, we detected the protein abundance of LSU upon conditional knockdown of mtAP2-2 and mtAP2-3. Furthermore, we utilized the TurboID technology to identify the proximal proteins of three mtAP2s (mtAP2-1/2/3).

Genome-wide binding of the bromdomain protein TgBDP3 in the protozoan parasite Toxoplasma gondii

Project description:The bromdomain protein TgBDP3 is associated with the TFIID transcriptioanl initiation complex in Toxoplasma gondii. To determine the genes that are regulated by TgBDP3, the endogenous tgbdp3 locus was modified to introduce a C-terminal HA epitope tag. ChIP-seq was performed on intracellular, replicating tachyzoites expressing TgBDP3-HA. The protein was enriched in the upstream, promoter region of a subset of actively transcribed parasite genes indicating that TgBDP3 has a role in regulation of transcriptional initiation in Toxoplasma.

LC-MS of interacting partners Toxoplasma gondii GRA57

Project description:We identified GRA57 as a Toxoplasma gondii secreted effector required for parasite survival of interferon gamma in HFFs. To identify interaction partners of GRA57 during infection of HFFs, which could indicate how GRA57 functions to protect the parasite, we performed co-immunoprecipitation (IP) experiments with an endogenously tagged RHGRA57-HA strain.To enable detection of protein-protein interactions specific to activated cells, HFFs were pre-stimulated before infection with 2.5 U/ml IFN for 6 h, which we found was sufficient to induce IFN responses while retaining host cell viability. HFFs were infected for 24 h with either RH∆Ku80 or RHGRA57-HA parasites prior to lysis. GRA57-HA was immunoprecipitated from lysates, then co-immunoprecipitated proteins were identified by liquid chromatography (LC)-tandem mass spectrometry (MS/MS).

Genome-wide mapping of Nr5a2 in mouse embryonic stem cells

Project description:Nr5a2 (also known as liver receptor homolog-1, Lrh-1) has been shown to bind both the proximal enhancer and proximal promoter regions of Pou5f1 and regulate Pou5f1 in the epiblast stage of mouse embryonic development (Gu et al., 2005). Nr5a2-null embryos display a loss of Oct4 expression in the epiblasts (Gu et al., 2005) and die between E6.5 and E7.5 (Gu et al., 2005; Pare et al., 2004). To identify the targets of Nr5a2, we generated a stable ES cell-line that expresses HA-tagged Nr5a2. Anti-HA antibody was used to immunoprecipitate HA-Nr5a2 for ChIP-seq analysis. Immunoprecipitation of Toxoplasma gondii succinate dehydrogenase complex

Project description:The apicomplexan parasite Toxoplasma gondii has a divergent mitochondrial electron transport chain (mETC). Succinate dehydrogenase (SDH), the second complex in the mETC and an enzyme in the TCA cycle, has 4 subunits in common model organisms, but Toxoplasma has a 9 subunit SDH complex. We performed immunoprecipitation of SDH, via an HA epitope tagged SDHB subunit, and the unrelated Complex III and analysed the elution via LFQ mass spectrometry, to confirm the composition of the divergent Toxoplasma gondii SDH complex.

Immunoprecipitation of Toxoplasma gondii mETC supercomplex mutant

Project description:The apicomplexan parasite Toxoplasma gondii has a divergent mitochondrial electron transport chain (mETC). Complex III and IV associate together to form supercomplexes. We identified and deleted a Complex IV subunit (ApiCox10) which mediates this interaction. We perfomred immunoprecipitation of complex IV, via an HA epitope tagged Cox2a subunit in a parental and ApiCox10 knockout lines extracted in the mild detergent digitonin and analysed the elution via LFQ mass spectrometry. In the parental line, by immunoprecipitating Complex IV, complex III is also recovered, whereas in the ApiCox10 mutant only Complex IV is recovered due to impaired supercomplex formation.
