The composition of the dataset is described in the manuscript by Tsou et al., titled: "DIA-Umpire: comprehensive computational framework for data independent acquisition proteomics", Nature Methods, in press Raw files are deposited here in ProteomeXchange and are associated with the DIA-Umpire processed data. Project description:Lactobacillus Bulgaricus (CIRM-BIA1592) adaptation to cow milk versus soymilk environments was studied thanks to proteomics. Bacteria were harvested at the begining of stationary phase. Protein trypsin digestion were performed in solution. The data set contains 22 files of NanoLC-MS/MS analysis, acquired on a Qexactive mass spectrometer. Design: 2 classes (cow milk, soymilk), 4 biological replicates for cow milk, 3 biological replicates for soymilk. All samples were injected at least 3 times.

Comparative proteomic analysis of mouse CD4+Foxp3+ regulatory T cells and CD4+Foxp3- conventional T cells

Project description:In this study, we compared the proteomes of mouse CD4+Foxp3+ regulatory T cells (Treg) and CD4+Foxp3- conventional T cells (Tconv) in order to build a data set of proteins differentially regulated in these two cell populations. The data set contains mass spectrometry results from the analysis of 7 biological replicates of Treg/Tconv cell samples purified by flow cytometry, each experiment performed from a pool of 4-5 mice. Global proteomic analysis of each sample was performed by single-run nanoLC-MS/MS, using chromatographic separation of peptides on 50cm C18 reverse-phase columns, with either a 480min gradient on LTQ-Velos orbitrap mass spectrometer (replicates 1 and 2) or a 300min gradient on Q-Exactive orbitrap mass spectrometer (replicates 3-7). Several MS injection replicates were performed for some experiments, leading to 27 raw files composing the data set. The detailed description of each analysis (file name, sample type, biological replicate number, MS technical replicate number, MS instrument used, sample name in MaxQuant ouput) is given in the table “Files list.txt”.

Tandem mass tag (TMT) quantification data from knee chondrocytes for 12 osteoarthritis patients, comparing disease tissue against control tissue in each individual

Project description:This data set is made up of 4 experiments (batches) analysing chondrocytes from healthy and diseased knees in 12 patients with osteoarthritis. There are 6 samples (from 3 patients) for each batch, where diseased and control samples were extracted from each patient and compared within patient. The batches were necessary due to the maximum sample capacity (6) of the mass spectrometer. The raw data files were deposited at EBI PRIDE database under accession number PXD002014 ( http://www.ebi.ac.uk/pride/archive/projects/PXD002014 ). This ArrayExpress record contains sample meta-data and processed data in the form of ratios and the log2 fold changes. The ratios were calculated for each patient as diseased vs control (the reference). Please note that one patient (number 52) was excluded from the fold change analysis as no proteins showed any significant change which suggests the samples were not correct or something went wrong with them. There is also the median and standard deviation across the patients.

Peroxisome elevation induces stem cell differentiation and intestinal epithelial repair

Project description:To identify the regulators that directly interact with peroxisomes to promote the differentiation of intestinal stem and progenitor cells after injury, peroxisomes were isolated from both wild-type and Pex10-null flies and mass spectrometry (MS) analysis was performed. For peroxisomes isolation and mass spectrometry, 100 female 5-day-old wild-type or Pex10-null files without bleomycin treatment (BLM-0D WT, BLM-0D Pex10-null) or treatment with bleomycin for one day followed by recovery for one day (BLM-REC-1D WT, BLM-REC-1D Pex10-null) were homogenized. Each group repeat two times. The MS analysis was performed on Q ExactiveTM Mass Spectrometer (Thermo). The peptides were subjected to NSI source followed by tandem mass spectrometry (MS/MS) in Q ExactiveTM Mass Spectrometer coupled online to the HPLC. Intact peptides were detected in the Orbitrap at a resolution of 70,000 and peptides were selected for MS/MS using NCE setting as 27. Protein identification was performed with MASCOT software by searching Uniprot Drosophila melanogaster.

Lapatinib and retinoic acid combination treatment of SKBR3 breast cancer cells

Project description:SKBR3 cells, which bear both an HER2 and a RARA gene amplification, were treated for 12 or 48 hours with 100 nM retinoic acid, 100 nM lapatinib or the combination.The two drugs synergize and induce massive apoptosis. The aim is to find the molecular mechanism(s) of this synergism. Gene expression profiling was performed using Agilent two-color 4X44K arrays.
