Identification of acetylation site on CPT2

ABSTRACT: To identify the acetylation site of CPT2, flag-CPT2 was transfected into AC16 cells, and protein samples were separated by SDS-PAGE. After Coomassie blue staining, the gel strip containing the protein of interest was cut out, then purified and resolved. Following in-gel digestion, the CPT2 peptide mixture was analyzed by HPLC–MS/MS.

Project description:A native organelle-enriched fraction isolated from Phaeodactylum tricornutum was separated by two-dimensional Blue-native / SDS Polyacrylamid Gelelectrophoresis (2D BN / SDS PAGE). After vizualization of proteins on the gel with Coomassie, protein spots were cut, cysteine residues were carbamidomethylated and an in-gel digestion was carried out with trypsin over night. Peptides were extracted and used for HPLC-tandem MS using an online U3000 (Dionex) - Q Exactive Orbitrap MS system. Data were analyzed with MaxQuant (Version 2.6.8.0) and further processed in Excel (Microsoft Office). The final processed dataset was used to generate a reference map at www.gelmap.de (https://www.gelmap.de/5848).

Identification of STAT6 Phosphorylation

Project description:To identify potential phosphorylation sites of STAT6, RAW 264.7 cells were overexpressed with STAT6-HA. 48 hours after transfection, cells were treated with 10 μM etoposide for 2 h, then lysed for immunoprecipitation using anti-HA beads. Immunoprecipitates were separated by SDS–PAGE and then Coomassie blue staining was carried out. Bands of interest were cut from the gel and then in-gel digestion was performed using sequencing grade-modified trypsin. The peptides were analyzed by liquid chromatography–tandem mass spectrometry (LC–MS/MS) with nano-LC combined with Orbitrap Q Exactive mass spectrometer

The EA.hy926 cells were treated with normal glucose, high glucose, or high glucose plus Mathurameha for 24 h. Proteins were extracted and resolved on 12% SDS-PAGE. Coomassie blue-stained gel were excised in the whole lane and subjected to in-gel tryptic digestion and SWATH-MS.

Biotin-modified cardiac-hypertrophy-associated piRNA (CHAPIR) pulldown proteins

Project description:PIWI-interacting RNAs (piRNAs) are abundantly expressed during cardiac hypertrophy development, but their influence on pathological hypertrophy and the underlying mechanisms remains to be elucidated. Here, we identified a cardiac-hypertrophy-associated piRNA (CHAPIR), and we found that it regulates pathological hypertrophy. To investigate the molecular mechanisms by which CHAPIR regulates cardiomyocyte hypertrophy, we transfected the biotinylated CHAPIR into cardiomyocytes and performed streptavidin bead pull down assay. The CHAPIR pull-down materials and its control were resolved using SDS-PAGE gel and stained with coomassie blue. Then the entire gel lanes of the CHAPIR pull-down materials and its control were excised and send for liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis.

Project description:SILAC quantitative mass spectrometry analysis on protein aggregates induced upon heat shock. Two separate performed analysis: A) control siRNA cells (light) with siRNA NEDD8 cells (heavy) and B) control cells (light) with MLN4924 treated cells (heavy). In all conditions cells were heat shocked at 43oC before cell mixing and aggregate isolation. Samples were solubilised in 2xSDS Laemmli buffer, 50ug of protein were run for 15min on 4-12% precast NuPAGE and coomassie blue stained. Lanes were cut in 2 gel pieces before in gel trypsin digestion and mass spectrometry analysis.

SPARC binding protein in HepG2

Project description:SPARC binding proteins detected by mass spectrometer. Cell lysate were collected from HepG2 cells by non-denaturing lysis buffer. Total cell proteins were immnuoprecipitated by SPARC specific antibody from R&D company. SPARC and binding proteins were loaded on SDS-PAGE gel and ran for 30 minutes. The gel was stained with Coomassie Blue and SPARC-binding proteins in gel were cut and send for mass analysis for the detection of the specific proteins.
