Project description:The poor prognosis of head and neck cancer (HNC) is associated with metastasis within the lymph nodes (LNs). Herein, the proteome of 140 multisite samples from a 59-HNC patient cohort, including primary and matched LN-negative or -positive tissues, saliva, and blood cells, reveals insights into the biology and potential metastasis biomarkers that may assist in clinical decision-making. Protein profiles are strictly associated with immune modulation across datasets, and this provides the basis for investigating immune markers associated with metastasis. The proteome of LN metastatic cells recapitulates the proteome of the primary tumor sites. Conversely, the LN microenvironment proteome highlights the candidate prognostic markers. By integrating prioritized peptide, protein, and transcript levels with machine learning models, we identified nodal metastasis signatures in blood and saliva. We present a proteomic characterization wiring multiple sites in HNC, thus providing a promising basis for understanding tumoral biology and identifying metastasis-associated signatures.

Project description:We performed MIcroarray experiments on a total of 12 immune organs, including spleen (SP), bone marrow (BM), lymph node (LN) and Peripheral blood mononuclear cell (PBMC) and three tumor tissues including MC38, EL4 and LLC. 12 mice from four immune organs, including the spleen (SP), bone marrow (BM), lymph nodes (LN), and Peripheral blood mononuclear cell (PBMC), were isolated using routine experimental methods.9 mice were randomly divided into 3 groups and implanted subcutaneously(s.c.) with EL4 (2.0*10^5 /mice), MC-38 (1.0*10^6 /mice), and LLC-JSP-t2 (2.0*10^5 /mice) cells, respectively. All mice were sacrificed and tumor tissues were collected when the tumor volume reached 100 mm 3 . The tissues were ground up with liquid nitrogen and the lysates were stocked using Trizol for subsequent array analysis. RNA isolation and hybridization were performed by Capitalbio Technology Corporation according to the standard Affymetrix protocol .

Project description:Transplant recipients require lifelong, multimodal immunosuppression to prevent rejection by reducing alloreactive immunity. Rapamycin, a mechanistic target of rapamycin (mTOR) inhibitor, is known to modulate adaptive and innate immunity, while the full spectrum of its immunosuppressive mechanisms remains incompletely understood. Given the broad expression of mTOR, we investigated the understudied effects of rapamycin on lymph node (LN) architecture, leukocyte trafficking, and the gut microbiome and metabolism after 3, 7, and 30 days of rapamycin treatment, to characterize the early, intermediate, and late changes. Rapamycin significantly reduced CD4+ T cells, CD8+ T cells, and regulatory T (Treg) cells in peripheral LNs, mesenteric LNs, and the spleen over time. Rapamycin induced early pro-inflammation transition to pro-tolerogenic status, by modulating the LN laminin α4:α5 expression ratios (La4:La5) through LN stromal cells laminin α5 expression and by adjusting Treg numbers and distribution. Additionally, rapamycin significantly altered gut microbiota composition and metabolic functions, shifting the Bacteroides to Firmicutes ratio and increasing amino acid bioavailability in the gut lumen. These effects were evident by 7 days and became most pronounced by 30 days in naïve mice, with notable changes as early as 3 days in allogeneic splenocyte-stimulated mice. These findings reveal a novel mechanism of rapamycin action through time-dependent modulation of LN architecture and gut microbiome, which orchestrates changes in immune cell trafficking, providing a new framework for understanding and optimizing immunosuppressive therapies.

Project description:Understanding altered expression of proteins and transcripts associated with Toxoplasma gondii infection in cats may improve our understanding of how this parasite manipulates the molecular microenvironment of the definitive host. We performed proteomics analysis of six organs (brain, heart, spleen, liver, lung and small intestine) in cats acutely infected with T. gondii. A total of 32,657 proteins were identified among the six examined organs, including 2,556 differentially expressed proteins (DEPs), of which 1,325 DEPs were up-regulated and 1,231 DEPs were down-regulated. The brain, liver, lung, spleen, heart and small intestine exhibited 125 DEPs, 463 DEPs, 255 DEPs, 283 DEPs, 855 DEPs and 675 DEPs, respectively. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes pathway enrichment analysis were performed on all proteins and DEPs in all organs, showed that many proteins were enriched in binding, cell part, cell growth and death, signal transduction, translation, sorting and degradation and immune system. Correlation between proteins and transcripts with differential expression patterns were detected in the heart (n = 9), liver (n = 19), lung (n = 9), small intestine (n = 17), and spleen (n = 3). These DEPs were mainly involved in immune response, tryptophan catabolism, and extracellular matrix remodeling. Future investigations are needed to identify the pathophysiological mechanisms underlying the reported associations between the identified proteins and transcripts and T. gondii infection.

Project description:CD8+ T cell responses to pulmonary challenges are primed by lung-migratory dendritic cells (mDCs), which capture antigens in the lung and migrate to the lung-draining mediastinal lymph node (med-LNs) to activate T cells. Notably, the lung and the spleen are not connected by the lymphatic vasculature. Thus, the current paradigm suggests that the med-LN is the only site for T cell priming to viruses that are restricted to the respiratory tract. Our results challenge this “LN-centric” paradigm. Using an influenza virus infection, we show here that lung-mDCs egress the med-LN and traffic to the spleen, where they prime influenza-specific CD8+ T cells. Importantly, CD8+ T cells primed in the spleen are transcriptionally different and have enhanced ability to differentiate into long-lived memory cells compared to med-LN-primed counterparts. Thus, our data reveal a previously ignored lung-mDC trafficking pathway that connects the lung with the spleen and has profound immunological implications.

Project description:The immune pathways that define treatment response and non-response in lupus nephritis (LN) are unknown. To characterize these intra-renal pathways, transcriptomic analysis of protocol kidney biopsies was done. Kidney biopsies were done at flare (Bx1) and after treatment (Bx2) in 58 LN patients and healthy controls (HC). Glomeruli and tubulointerstitium (TI) were isolated using laser microdissection. RNA was extracted and analyzed by nanostring. Transcript expression from clinical complete (CR), partial (PR) and non-responders (NR) were compared at Bx1 and Bx2 and to HC. Top transcripts that differentiate CR from NR were identified. Confocal microscopy and urine ELISA was done to evaluate the protein expression of top transcripts. At Bx1 cluster analysis determined that glomerular integrin, neutrophil, and chemokine/cytokine, and TI chemokine, T cell and leukocyte adhesion genes differentiated NR from CR. At Bx2, glomerular monocyte, extracellular matrix, and interferon, and TI interferon, complement, and T cell transcripts differentiated NR from CR. Protein analysis recapitulated top transcript findings. Urine C5a and FN1 differentiated NR from CR after treatment. Transcript analysis of serial kidney biopsies taken during the treatment of LN demonstrated how gene expression in the kidney changes with clinically successful and unsuccessful therapy. These insights into the molecular landscape of response and non-response may help better align LN management with the pathogenesis of kidney injury.

Project description:The adaptive immune response is under circadian control, yet, the benefit of this rhythmicity for the organism is unknown. Furthermore, it is not understood why adaptive immune reactions continue to exhibit circadian changes over long periods of time. Using a combination of experimental and mathematical modelling approaches, we show here that dendritic cells (DCs) migrate from the skin to the draining lymph node (LN) in a time-of-day-dependent manner, which provides an enhanced likelihood for functional interactions with T cells. Greater numbers of infiltrating DCs induce rhythmic expression of TNF-α in the draining LN, which enhances ICAM-1 expression in high endothelial venules (HEVs), resulting in lymphocyte infiltration and LN expansion. Icam1 is controlled by binding of the core circadian clock transcription factor BMAL1 to its promoter region, and rhythmic Icam1 expression is lost in mice lacking endothelial cell BMAL1. LN cellularity continues to be different for weeks after the initial time-of-day-dependent challenge, which determines the immune response to vaccinations directed against Hepatitis A virus as well as SARS-CoV-2, as evidenced by rhythmic T cell reactions, germinal center formation and antibody production. Our results provide the mechanistic understanding of the time-of-day dependent development and maintenance of an adaptive immune response, demonstrating its dependency upon the timing of the initial challenge and the interactions of rhythmicity in multiple parameters. This provides a strategy for using time-of-day to optimize vaccination regimes.
