Structural basis for substrate recognition and chemical inhibition of oncogenic MAGE ubiquitin ligases

Project description:Testis-restricted melanoma antigen (MAGE) proteins are frequently hijacked in cancer and play a critical role in tumorigenesis. MAGEs assemble with E3 ubiquitin ligases and function as substrate adaptors that direct the ubiquitination of novel targets, including key tumor suppressors. However, how MAGEs recognize their targets is unknown and has impeded development of MAGE-directed therapeutics. Here, we report the structural basis for substrate recognition by MAGE ubiquitin ligases. Biochemical analysis of the degron motif recognized by MAGE-A11 and the crystal structure of MAGE-A11 bound to the PCF11 substrate uncovered a conserved substrate binding cleft (SBC) in MAGEs. Mutation of the SBC disrupted substrate recognition by MAGEs and blocked MAGE-A11 oncogenic activity. A chemical screen for inhibitors of MAGE-A11:substrate interaction identified 4-aminoquniolines as potent inhibitors of MAGE-A11 that show selective cytotoxicity. These findings provide important insights into the large family of MAGE ubiquitin ligases and identify approaches for development of cancer-specific therapeutics.

Small molecule inhibition of multiple RNA binding proteins underlies Musashi-2 independent phenotypes

Project description:RNA binding proteins (RBPs) are key regulators of normal and pathological gene expression. Small molecules targeting RBP-RNA interactions are a rapidly emerging class of therapeutics. Ro-08-2750 (Ro) was previously identified as a competitive inhibitor of Musashi-RNA interactions. Here we show Ro potently inhibits steroidogenesis and viability independent of Musashi-2 in multiple cell lines. We identified Ro-interacting proteins using an unbiased proteome-wide approach. Other RBPs were a prominent class of Ro-interacting proteins and leveraging large-scale ENCODE data we found a subset of these phenocopy Ro inhibition. We provide a general framework for validating the specificity and identifying targets of RBP inhibitors in a cellular context.

Transcription profiling under heat stress of transgenic Arabidopsis lines in which expression of BPMs were suppressed by an amiRNA

Project description:BPMs are a family of E3 ubiquitin ligases. We identified BPM proteins as interactors of the Arabidopsis stress responsive transcription factor DREB2A. We found an increase in the accumulation level of the DREB2A protein under heat stress in transgenic Arabidopsis plants in which expression of six BPMs were suppressed by an amiRNA. In order to evaluate the impacts of the amiRNA on the gene expression under heat stress, transcriptomes were compared between these transgenic plants and vector control plants.

N-terminal acetylation shields proteins from degradation and promotes age-dependent motility and longevity

Project description:Most eukaryotic proteins are N-terminally acetylated, but the functional impact on a global scale has remained obscure. Using genome-wide CRISPR knockout screens in human cells, we reveal a strong genetic dependency between a major N-terminal acetyltransferase and specific ubiquitin ligases. Biochemical analyses uncover that both the ubiquitin ligase complex UBR4-KCMF1 and the acetyltransferase NatC recognize proteins bearing an unacetylated N-terminal methionine followed by a hydrophobic residue. NatC KO-induced protein degradation and phenotypes are reversed by UBR knockdown, demonstrating the central cellular role of this interplay. We reveal that loss of Drosophila NatC is associated with male sterility, reduced longevity, and age-dependent loss of motility due to developmental muscle defects. Remarkably, muscle-specific overexpression of UbcE2M, one of the proteins targeted for NatC KO mediated degradation, suppresses defects of NatC deletion. In conclusion, NatC-mediated N-terminal acetylation acts as a protective mechanism against protein degradation, which is relevant for increased longevity and motility.

Slx5/Slx8-dependent ubiquitin hotspots on chromatin contribute to stress tolerance [RNA-Seq]

Project description:Chromatin is a highly regulated environment, and protein association with chromatin is often controlled by post-translational modifications and the corresponding enzymatic machinery. Specifically, SUMO-targeted ubiquitin ligases (STUbLs) have emerged as key players in nuclear quality control, genome maintenance and transcription. However, how STUbLs select specific substrates amongst myriads of SUMOylated proteins on chromatin remains unclear. Here, we reveal a remarkable co-localization of the budding yeast STUbL Slx5/Slx8 and ubiquitin at seven genomic loci that we term ‘ubiquitin hotspots’. Ubiquitylation at these sites depends on Slx5/Slx8 and protein turnover on the Cdc48 segregase. We identify the transcription factor-like Ymr111c/Euc1 to associate with these sites and be a critical determinant of ubiquitylation. Euc1 specifically targets Slx5/Slx8 to ubiquitin hotspots via bipartite binding of Slx5 that involves the Slx5 SUMO-interacting motifs and an additional, novel substrate recognition domain. Interestingly, the Euc1-ubiquitin hotspot pathway acts redundantly with chromatin modifiers of the H2A.Z and Rpd3L pathways in specific stress responses. Thus, our data suggest that STUbL-dependent ubiquitin hotspots shape chromatin during stress adaptation.
