Identification of nuclease protein in ES of Trichinella spiralis

ABSTRACT: To isolate and identify the nuclease protein from T. spiralis ES, its molecular weight was determined by zymography, and a DNase band was found between 35 and 45 kDa. The band in this interval was excised and analyzed by mass spectrometry.

Mass spectrometric analysis of proteins that react with anti-rTgDPM serum

Project description:Western blotting showed that the anti-rTgDPM serum band was a protein of approximately 80 kDa, which was much larger than the molecular weight of TgDPM (27.3 kDa). Therefore, we used antiserum for immunoprecipitation and analyzed the 80 kDa protein by mass spectrometry.

Overcoming off-targets: Assessing western blot signals for Bcnt/Cfdp1, a tentative component of the chromatin remodeling complex

Project description:The mammalian Bucentaur/Craniofacial developmental protein 1 (Bcnt/Cfdp1) is a tentative component of the Srcap (SNF2-Related CBP Activator Protein) chromatin remodeling complex, but little is known about its properties, partly because few antibodies are available to detect the endogenous protein.　We evaluated anti-Bcnt/Cfdp1 antibodies, which were generated against either of two unrelated immuno-gens, BCNT-C domain, or mouse N-terminal peptide. As a result, we assigned the signal of the endogenous mBcnt/Cfdp1 as a doublet band of ~45-kDa using western blot analysis. LC-MS/MS analysis of the corresponding doublet to the Flag-tagged mouse Bcnt/Cfdp1 exhibited that the upper band was much more phosphorylated than the lower band having preferential Ser phosphorylation in the DWESF motif in the BCNT-C domain. These features are very similar to those of His-tagged hBCNT/CFDP1, as previously reported(Biosci Rep. 2015; 35, pii: e00228.)

Identification of proteins in SDS-PAGE gel by LC-MSMS

Project description:Recombinant antibodies were purified from culture supernatants derived from the Dictyostelium discoideum model and loaded into an SDS-PAGE electrophoresis gel. The electrophoretic profile of the anti-alpha tubulin, anti-CISD1, and anti-CD8β antibodies reveals a band at 35 kDa, likely corresponding to a degradation product of the recombinant antibody. Additionally, a non-specific band appears under all conditions at 170 kDa. The objective of this analysis was to characterize these bands by mass spectrometry.

Activation of the PARIS immune complex by viral proteins results in host tRNA cleavage and can be overcome by viruses encoding non-cleavable tRNAs

Project description:Viruses compete with other viruses for limited cellular recourses, and some viruses deliver defense mechanisms that protect the host from competing genetic parasites. PARIS is a defense system, often encoded in viral genomes, that is composed of a 53 kDa ABC ATPase (AriA) and a 35 kDa TOPRIM nuclease (AriB). Here we show that AriA and AriB assemble into a 425 kDa supramolecular immune complex. We use cryo-EM to determine the structure of this complex which explains how six molecules of AriA assemble into a propeller-shaped scaffold that coordinates three subunits of AriB. ATP-dependent detection of foreign proteins triggers the release of AriB, which assembles into a homodimeric nuclease that blocks infection by cleaving the host Lysine tRNA. Phage T5 can subvert PARIS immunity through expression of a non-cleavable tRNA variant. Collectively, these data explain how AriA functions as an ATP-dependent sensor that detects viral proteins and activates the AriB toxin. PARIS is one of an emerging set of immune systems that form macromolecular complexes for the recognition of foreign proteins, rather than foreign nucleic acids.

Small RNA Solexa sequencing of multiple tissues of papaya, Carica papaya

Project description:The tissues of male flowers, female flowers and hermaphrodite are collected and stored in liquid nitrigen immediately. Total RNA was isolated from male, hermaphrodite, and female flowers using the Trizol reagent (Invitrogen USA). Low molecular weight RNA was enriched from the total RNA by precipitating with 0.4M NaCl and polyethylene glycol (PEG). The enriched low molecular weight RNA was then separated on a denaturing 15% polyacrylamide gel. The band corresponding to the RNA standard of 18-30 nucleotides was then excised from the gel and eluted overnight in 0.4M NaCl at 4 degrees Celsius, and subsequently ligated with 5’ and 3’ Illumina small RNA adapters. The adapter ligated library was converted into cDNA and amplified by using PCR and sequenced by Illumina Genome Analyzer II.

Heterologous Expression of MBP-AtABC1K6-His in E. coli

Project description:Heterologous E. coli expression of AtABC1K6 tagged with maltose binding protein (MBP) and 6xHis tags revealed a spontaneous cleavage event of the recombinant protein during purification. Resulting bands were resolved on SDS-PAGE and excised for MS/MS identification. Mass spec-based identification of the individual bands determined the cleavage event as ocurring after Lysine-443. The results demonstrate that the resulting ca. 80 kD band, showing kinase activity, comprises the AtABC1K6-6xHis fragment lacking the first 71 residues of AtABC1K6.

Structural characterization of the oligomerization of full-length Hantaan virus polymerase into symmetric dimers and hexamers

Project description:Hantaan virus is a dangerous human pathogen whose segmented negative-stranded RNA genome is replicated and transcribed by a virally-encoded multi-functional polymerase. To describe the complete cryo-electron microscopy structure of Hantaan virus polymerase in several oligomeric forms, a full-length wild-type (WT) HTNV-L construct comprising an N-terminal his-tag was expressed in Hi5 insect cells and subsequently purified. Through a combination of size-exclusion chromatography and mass photometry analysis, the presence of distinct HTNV-L oligomers was observed. In buffers containing 250mM NaCl, several species were automatically detected including monomers (53%), dimers (17%), higher molecular weight oligomers up to hexamers (2%) and an unidentified 150kDa protein (18%). To characterize the proteins present in the 150kDa band, a bottom-up mass spectrometry (MS)-based proteomic analysis was performed. For this, proteins present in the 150 kDa band were in-gel digested with trypsin before analysis by nano liquid chromatography coupled to MS/MS. Obtained result revealed that the most abundant protein in this band was HTNV-L. The identified peptides were covering the entire HTNV-L sequence, suggesting that the 150kDa band may contain different cleaved forms of HTNV-L co-migrating in this particular SDS-PAGE gel band.
