Integrated Single-Cell Proteomics Analysis on an Active Matrix Digital Microfluidic Chip

ABSTRACT: We introduce and implement a comprehensive single-cell proteomics sample pre-treatment solution based on an active matrix digital microfluidics chip(AM-DMF-SCP). This platform accommodates high-throughput single-cell isolation and seamless, non-destructive sample pre-treatment, characterized by its efficiency, speed, stability, and ease of use, thereby overcoming the longstanding bottleneck in single-cell protein sample preparation.

Miniaturized sample preparation on a digital microfluidics device for sensitive bottom-up microproteomics of mammalian cells using magnetic beads and mass spectrometry-compatible surfactants

Project description:We used digital microfluidics (DMF) for the sample preparation of approximately 100 mammalian cells, and subsequent bottom-up proteome analysis by LC-MS. This comprised optimization of cell lysis conditions for DMF, the development of detergent-buffer systems, and adaptation of the single-pot, solid-phase-enhanced sample preparation (SP3) approach on-chip. Application of the methodology to the proteome analysis of Jurkat T cells led to the identification of up to 2,500 proteins from approximately 500 cells, and up to 1,200 proteins from approximately 100 cells.

Streamlined Single-cell Proteomics by an Integrated Microfluidic Chip and Data-independent Acquisition Mass Spectrometry

Project description:Single-cell proteomics can reveal cellular phenotypic heterogeneity and cell-specific functional networks underlying biological processes. Here, we present a streamlined workflow combining microfluidic chips for all-in-one proteomic sample preparation and data-independent acquisition (DIA) mass spectrometry (MS) for proteomics analysis down to the single-cell level. The proteomics chips enable multiplexed and automated cell isolation/counting/imaging and sample processing in a single device. Combining chip-based sample handling with DIA-MS using project-specific mass spectral libraries, we profile on average ~1,500 protein groups across 20 single mammalian cells. Applying the chip-DIA workflow to profile the proteomes of adherent and non-adherent malignant cells, we cover a dynamic range of 5 orders of magnitude with good reproducibility and <16% missing values between runs. Taken together, the chip-DIA workflow offers all-in-one cell characterization, analytical sensitivity and robustness, and the option to add additional functionalities in the future, thus providing a basis for advanced single-cell proteomics applications.

Integrating single-cell RNA-seq and imaging with SCOPE-seq2

Project description:Live cell imaging allows direct observation and monitoring of phenotypes that are difficult to infer from the transcriptome. However, existing methods for linking microscopy and single-cell RNA-seq (scRNA-seq) have limited scalability. Here, we describe an upgraded version of Single Cell Optical Phenotyping and Expression (SCOPE-seq2), which builds on our earlier efforts to combine single-cell imaging and expression profiling, with substantial improvements in throughput, molecular capture efficiency, linking accuracy, and compatibility with standard microscopy instrumentation. We introduce improved optically decodable mRNA capture beads and implement a more scalable and simplified optical decoding process. We demonstrated the utility of SCOPE-seq2 for fluorescence, morphological, and expression profiling of individual primary cells from a human glioblastoma (GBM) surgical sample, revealing relationships between simple imaging features and cellular identity, particularly among malignantly transformed tumor cells.

Isobaric peptide labeling on digital microfluidics for quantitative proteomics of low cell numbers is facilitated by low critical micellar concentration detergents

Project description:We developed protocols for isobaric TMT labeling on digital microfluidics (DMF) devices enabling the quantitative proteome analysis of approximately 25 mammalian cells per channel by subsequent bottom-up proteome analysis by LC-MS. This comprised identification of a compatible detergent for digestion, on-chip labeling, and LC-MS. Application of the method in a TMT 6-plex sample analysis enabled the relative quantification 648 proteins (2 unique peptides for quantification) from a total of 125 cell equivalents.

Digital-scRRBS: A cost-effective, highly sensitive and automated single-cell methylome analysis platform via digital microfluidics

Project description:Single-cell DNA methylation sequencing is a powerful method for elucidating important physiological and pathological processes, identifying cell subpopulations, and constructing epigenetic regulatory networks. Existing methylome analyses typically require substantial starting materials, complex operations, and high cost and are susceptible to contamination. These problems have impeded the development of single-cell methylome technology for rare cell profiling. In this work, we report Digital Microfluidics-based single-cell Reduced Representation Bisulfite Sequencing (Digital-scRRBS), the first microfluidics-based single-cell methylome library construction platform, which is an automatic, efficient, reproducible, and reagent-economy approach to dissect the single-cell methylome. Taking advantage of our uniquely designed digital microfluidic chip, we realized efficient single-cell isolation in less than 15 seconds. Furthermore, with the advantages of a confined environment, superhydrophobic surface, and nano-scale reaction volume of our digital microfluidic chip, more amplifiable DNA is retained for library construction compared to other approaches. We have successfully constructed single-cell methylation sequencing libraries with a unique genome mapping rate of up to 53.6%, covering up to 2.26 million CpG sites. The application of Digital-scRRBS allows us to discriminate cell identity and dynamically monitor DNA methylation levels during drug administration. Digital-scRRBS provides the technology for widespread application of single-cell methylation methods as a versatile tool for epigenetic analysis in rare cells and highly heterogeneous populations.

An automated and fast sample preparation workflow for laser microdissection guided ultrasensitive proteomics

Project description:Spatial tissue proteomics integrating whole-slide imaging, laser microdissection and ultrasensitive mass spectrometry is a powerful approach to link cellular phenotypes to functional proteome states in (patho)physiology. To be applicable to large patient cohorts and low sample input amounts, including single-cell applications, loss-minimized and streamlined end-to-end workflows are key. We here introduce an automated sample preparation protocol for laser microdissected samples utilizing the cellenONEÃ‚Â® robotic system, which has the capacity to process 192 samples in three hours. Following laser microdissection collection directly into the proteoCHIP LF 48 or EVO 96 chip, our optimized protocol facilitates lysis, formalin de-crosslinking and tryptic digest of low-input archival tissue samples. The seamless integration with the Evosep ONE LC system by centrifugation allows Ã¢â‚¬Ëœon-the-flyÃ¢â‚¬â„¢ sample clean-up, particularly pertinent for laser microdissected workflows. We validate our method in human tonsil archival tissue, where we profile proteomes of spatially-defined B-cell, T-cell and epithelial microregions of 4,000 Ã‚Âµm2 to a depth of ~2,000 proteins and with high cell type specificity. We finally provide detailed equipment templates and experimental guidelines for broad accessibility.

Ultrasensitive single cell proteomics based on an integrated stationary nanoliter-droplet chip

Project description:Single-cell proteomic analyses are of fundamental importance in order to capture biological heterogeneity within complex cell systems and heterogeneous populations. Herein, we developed an automated and multiplexed sample processing workflow combining integrated stationary nanoliter-droplet chips and a commercial liquid dispensing instrument for single-cell proteomics. Utilizing this robust workflow and data independent acquisition (DIA) mode, we can profile up to 3000 protein groups in single mammalian cell with a remarkable improvement, achieving a dynamic range of 6 orders of magnitude with good reproducibility. The chip-based system was further applied in single lymphocyte analysis, with protein groups of 617 and 1089 identified at the single B and T lymphocyte, demonstrating the promising applications of single-cell insights in clinical research, especially in cancer immunology.

The comprehensive stage-specific proteome across human pre-implantation embryo development at single-cell level

Project description:Although the landscape of epigenomic and transcriptomic regulation during human pre-implantation development has been depicted by applying single-cell sequencing, the investigation of embryonic proteome is almost unrevealed due to the insufficient input quantity from precious human embryonic samples for traditional mass spectrometry (MS). With applying the state-of-the-art ultrahigh sensitivity mass spectrometry technology and nanoliter-scale oil-air-droplet (OAD) chip, we were able to identify more than three thousand proteins in a single oocytes during human pre-implantation development. Hundreds of stage-specific proteins with significant expressional changes were classified. Many that involve important functions, such as paternal genome reprogramming or DNA methylation, were firstly identified in human embryo studies. We discovered a two peaks of “zygotic proteome activation” (ZPA) at 2-cell and morula stages, in which proteins are mainly associated with epigenetic reprogramming. Our study, for the first time, delineates a comprehensive stage-specific proteome landscape at a single-cell level. It is as well a large step of enriching the panorama of functional genomics across human pre-implantation embryo development.
