Project description:We've collected bulk RNA-Seq and TMT-labeled proteomic data of aorta, brain, heart, kidney, liver, lung, muscle (gastrocnemius muscle), and skin of 6-, 15-, 24-, and 30-months old male C57BL/6J mice. The tissues used for transcriptomic analysis and proteomic analysis were collected from the same mice. All analyses were conducted with 4 biological replicates.

Project description:The aim of the project was to quantify protein aggregation and disaggregation in human cells after transient non-lethal heat shock and during recovery. In addition, the non-aggregating proteins were analyzed by two-dimensional proteome profiling to detect changes in thermal stability upon heat shock. For aggregation/disaggregation study, K562 cells were grown in light SILAC medium which was changed to heavy medium 90 minutes before heat treatment (10 minutes at 44C). After heat shock, cells were let to recover at 37C. Samples were collected before and after the heat shock as well as on multiple time points during recovery (one, two, three and five hours). Protein intensities from soluble fraction (extracted with mild detergent - NP40) was compared to a control samples that on parallel were treated with mock shock (10 minutes at +37C). Samples were labelled with TMT labels and pooled. The medium switch prior to heat shock also allowed to monitor changes in protein synthesis caused by the heat shock. For control, an analysis of total protein amount (extracted with strong detergent - SDS) was conducted. For two-dimensional proteome profiling, aliquots of heat shocked and mock shocked samples were exposed to a temperature gradient (from 37.0C to 66.3C). Samples from two adjacent temperatures were labelled with TMT and pooled. Proteins from soluble fractions were quantified and heat shock-induced changes in thermal stability were analyzed.

Project description:Although biomarker candidates associated with psoriasis have been suggested, those for predicting the risk of cardiovascular disease (CVD) early in patients with psoriasis are lacking. We aimed to identify candidate biomarkers that can predict the occurrence of CVD in psoriasis patients. We pursued quantitative proteomic analysis of serum samples composed of three groups: psoriasis patients with and those without CVD risk factors, and healthy controls. Age/Sex-matched serum samples were selected and labeled with 16-plex tandem mass tag (TMT) and analyzed using liquid chromatography-mass spectrometry and subsequent verification with ELISA. Of the 184 proteins that showed statistical significance (P-value <0.05) among the three groups according to TMT-based quantitative analysis, 98 proteins showed significant differences (>2.0-fold) between the psoriasis groups with and without CVD risk factors. Verification by ELISA revealed that caldesmon (CALD1), myeloid cell nuclear differentiation antigen (MNDA), and zyxin (ZYX) levels were significantly increased in the psoriasis group with CVD risk factors. Further network analysis identified pathways including integrin signaling, which could be related to platelet aggregation, and actin cytoskeleton signaling. Three novel candidates (MNDA, ZYX, and CALD1) could be potential biomarkers for predicting CVD risks in psoriasis patients. We expect these biomarker candidates can be used to predict CVD risk in psoriasis patients in clinical settings although further studies including large validation are needed.

Project description:The murine bone marrow-derived macrophages (mBMDMs) were infected with Hantaan viruses (HTNV) with an MOI of 1, or mock-infected with Co60-inactivated HTNV. The mBMDM RNAs were extracted for RNA sequencing (RNA-seq) at 0 (mock-infected), 12, 24, and 36 hours post-infection (hpi). Each group contained three repeats (mBMDM from three different C57/6L mice). The data of 0 hpi group (labeled as A) were shown as A1, A2 and A3.The data of 12 hpi group (labeled as B) were shown as B1, B2 and B3. The data of 24 hpi group (labeled as C) were shown as C1, C2 and C3. The data of 36 hpi group (labeled as D) were shown as D1, D2 and D3.

At each time point, mice were sacrificed and liver samples were collected and immediately frozen in liquid nitrogen. Project description:Three experiments, corresponding to the three figures in the article, are represented in this set. Each experiment was an ex vivo treatment time course as described in the paper. For each of the experiments, mRNA was isolated at the indicated time points, cDNA was directly prepared by reverse transcription in the presence of Cy5-labeled dUTP, and the expression profiled using Cy3-labeled cDNA prepared by reverse transcription of Stratagene Universal Human Reference RNA as a control. One experiment, corresponding to Figure 1 in the paper, is a set of infection, or mock-infection time courses, in which each of three cell types: primary human dermal fibroblasts, primary human macrophages, or HELA cells were respectively infected with Monkeypox virus, Vaccinia virus, or Ebola virus, or mock-infected. Infected cells or mock-infected cells were harvested and lysed at the indicated times after infection and mRNA isolated for analysis following the protocol described above. The second experiment, corresponding to Figure 2 in the paper, is a set of treatments of human dermal fibroblasts, each in 24-well plates with either: PBS only (mock), interferon alpha (IFN-alpha) at 0.6 pM final concentration (Sigma, St. Louis, MO), tumor necrosis factor alpha (TNF-alpha) at 0.6 pM final concentration (Sigma), PMA at 25ng/mL final concentration plus ionomycin at 1micromolar final concentration, polyinosinic-polycytidylic acid as potassium salt (poly(I-C)) at 100 microg/mL final concentration (Sigma), Escherichia coli 055:B5 lipopolysaccharide (LPS) at 1microg/mL final concentration (Sigma), or dexamethasone at 1 micromolar final concentration (Sigma).
