ABSTRACT: The interactome of FVIII-BDD-WT and FVIII-BDD-RH in HepG.A total of 1587 proteins were reproducibly detected among the biological replicates and of these, 177 proteins were differentially expressed with a p value of less than 0.05 and a fold change value of greater than 1.5.2 cells by IP-MS analysis.

Project description:The concentrations and copy number of proteins in the mouse Bone Marrow Derived proteome was determined for control, 10 ng/mL LPS stimulation, and LPS stimulation plus the addition of 100 nM dexamethasone, after an incubation for 24 hours and with four biological replicates for each condition. Over 6000 proteins were detected, 410 of which were upregulated by LPS (> 1.5-fold increase, adjusted p value < 0.05). 125 of these LPS-induced proteins were significantly regulated by Dexamethason > 1.5 fold 899 increase or decrease, adjusted p value <0.05).

Antitumor lectin from Sclerotium rolfsii (SRL) induces apoptosis in human colon cancer HT29 cells by activation of multiple signaling pathways; A microarray analysis

Project description:TF antigen specific Sclerotium rolfsii lectin (SRL) induces apoptosis in human colon cancer HT29 cells and has tumour suppressing effect in vivo as reported earlier. In this study, we investigated the signaling pathways to identify the signature genes that lead to apoptosis of HT29 cells by mRNA and miRNA microarray analysis. HT29 cells were treated with SRL (20 ug/ml) for 2, 4, 8 12, 24 and 48h and gene expression microarray analysis was performed using SurePrint G3 Human Gene Expression Microarray kit. Several hundred entities were differentially regulated with a fold change value of greater than or equal to 2 and p value less than or equal to 0.05 following interaction of SRL at all-time points. Pathway analysis using GeneSpring 12.6.1 revealed that the MAPK signaling pathway is affected as early as 2h while cell cycle, DNA replication and apoptosis pathways are most significantly affected at 24 and 48h. SRL induced immediate over-expression of the transcription factor c-Jun as early as 2h. Very few miRNAs were found to be differentially regulated at 2 and 4h, however, a significant change in differentially expressed miRNAs were noticed at 12h with the miRNA gene target list significantly overlapping with the differential gene expression. The study suggests that the interaction of SRL with HT29 cells triggers apoptosis by affecting cell cycle, DNA replication and apoptosis signaling pathways. The observed effects may be initiated by affecting MAP kinase pathway and mediated by c-JUN. These findings were further validated by qRT-PCR and western blotting. The findings will enable to exploit and develop SRL as a possible targeted drug for cancer therapeutics.

Comparison of microarray expression data from 23 day mouse germ cells from control and Mgat1 conditional knockout mice

Project description:Loss of Mgat1 in spermatogonia was investigated in germ cells from 23 day males. Gene expression changes induced by deletion of Mgat1 were determined using the Affymetrix GeneChip Mouse Gene 2.0 ST Array. We include the expression data obtained from three replicate aliquots of pooled testis total RNA obtained from six control or six conditional knockout Mgat1 testis germ cells from 23 dpp males, Three replicates of the respective control and Mgat1 cKO pools were used for microarray analysis using Affymetrix GeneChip Whole Transcript Plus Reagent Kit. We identified differential expressed genes with a significance level of ANOVA and FDR p < 0.05 and an absolute fold-change (linear) less than -2, and greater than 2.0.

Gene expression profiling in senescence leaves from senescence-inducible LEC2 in Arabidopsis

Project description:The profiling was conducted with the 385K Microarray manufactured at NimbleGen, Inc (http://www.nimblegen.com/) designed from 30,386 genes of Arabidopsis (TAIR v.6). RNA samples of leaves of S1 (100% green leaf from 40 days plant) and S3 (more than 50% yellow leaf) senescence stages from senescence-inducible LEC2 transgenic plant, OIL21 were subjected for analysis of Arabidopsis 385K transcriptome. Expression of 3,025 genes were significantly changed with log2 ratios greater than 1.0 or less than -1.0 in S1 or S3 stage (p value <0.05), among which 1491 were up-regulated and 1534 were down regulated. Gene annotation revealed that 7.4% genes, 223 out of 3,025 changed by LEC2 were encoded transcription factors (TF). 106 TFs were up-regulated and 115 TFs were down-regulated.

Differential gene expression in intestinal mouse crypts after loss of KLF5

Project description:To determine potential targets of KLF5 we performed RNA-sequencing on jejunal crypts isolated from Klf5-deficient and wildtype mice, using three biological replicates per genotype. We identified 1,480 genes that showed significant differential expression with at least a 2-fold difference between Klf5-deficient and wildtype (q-value ≤ 0.05) (Figure 5A; Supplementary Table 1). Klf5 expression was significantly downregulated 2.7-fold.
