Project description:We performed single cell Cut&Tag using 10x genomics chromium platform with antibodies agains H3K4me3, H3K27ac, H3K27me3, H3K36me3, Rad21 and Olig2 on nuclei isolated from the mouse brain. The cells were sorted based on GFP fluorescence, from Sox10-Cre/GFP whole mouse brain at postnatal day P21-25. Additionaly, H3K4m3 and H3K27me3 scC&T includes both Sox10-Cre/GFP positive and negative cells sorted from the whole mouse brain at postnatal day P15.

Identification and characterization analysis of the different genes in CUS mouse treated with RVG-circDYM-EVs using RNA-seq.

Project description:Whole RNA-sequencing analysis was performed and analyzed by Lc. Biotech Co. Ltd. (Hangzhou, China). hippocampus tissue from the Ctrl + Ctrl group, Ctrl + circDYM group, CUS + Ctrl group, and CUS + circDYM group were collected in TRIzol. Total RNAs were extracted from Trizol. UMI technology was used to label each sequence fragment with sequence tags, which minimized the interference of duplication caused by PCR amplification on the quantitative accuracy of the transcriptome. RNA sequencing reads were aligned to the mouse genome (GRCh37/hg19) using the software Hisat2 (2.0.4). Transcript abundance was evaluated by calculating fragments per kilo base of exon per million fragments mapped (FPKM).

Project description:Tandem Mass Tag (TMT) technology is an in vitro peptide labeling technique developed by Thermo Fisher Scientific, a peptide labeling technology developed in vitro. The technology uses six (TMTsixplex™ Isobaric Label Reagent Set) or 10 (TMT10plex™ Isobaric Label Reagent Set) isotope labels by labeling peptide specific amino acid sites. In TMT experiments, the relative and absolute amounts of proteins in up to 10 different samples can be compared flexibly by tandem mass spectrometry analysis. In TMT experiments, whole proteins from tissue cells are obtained by protein extraction, and the whole proteins are enzymatically cleaved into peptides by trypsin, and the TMT reagents are used to label all the obtained peptides. The TMT reagent consists of three main components: a reporter group, an equilibrium group and a peptide reaction group.

Effect of prenatal ischemia on gene expression in the mouse cortex

Project description:To determine whether preterm brain injury affects brain development, we produced ischemic brain damage in mouse embryos by occluding the maternal uterine arteries at embryonic day (E) 16.5. Then gene expression analysis was conducted using cortices from ischemic or control mice at postnatal day (P) 1.5. Results show influence of embryonic ischemia on the gene expression profiles.

Project description:Mutations in CHCHD10, coding for a mitochondrial intermembrane space protein, are a rare cause of autosomal dominant amyotrophic lateral sclerosis (ALS). Mutation-specific toxic gain of function or haploinsuffuciency models have been proposed to explain pathogenicity. To decipher the metabolic dysfunction associated with the haploinsufficient p.R15L variant we conducted a TMT labelling experiment. Fibroblasts with the CHCHD10 p.R15L variant (hereafter referred to as ‘patient’), were compared to the same cells expressing wild-type CHCHD10 cDNA (hereafter called ‘rescue’) under nutrient stress, in which galactose was substituted for glucose.

Phenotypically mice deficient in Reelin, Dab1 or both Reelin receptors apoEr2 and Vldlr exhibit a severe Reeler phenotype. We used microarrays to detail the global programme of gene expression changes occurring in the frontal cortex of three different mouse models which each generate a Reeler phenotype.
