Project description:Protein O-GlcNAcylation, an extensive post-translational modification (PTM), has been proposed as a nutrient and stress sensor that regulates multiple essential cellular processes. Due to the low stoichiometry of O-GlcNAcylation and the high complexity of biological samples, comprehensive analysis of O-GlcNAcylation is an extraordinary challenge. In this work, we established a novel, simple, site-specific O-GlcNAc identification strategy by integrating bioorthogonal ligation and tryptic-cleavage，and applied it for O-GlcNAc proteomics analysis and applications. In this strategy, the capture step was based on click chemistry reaction between solid material and peptides, and the release step was completed by efficient tryptic cleavage. Benefiting from the simplified workflow and a tryptic-cleavable tag, this strategy would be a versatile tool for the proteomic analysis of O-GlcNAcylation to explore O-GlcNAcylation functions involving in cellular physiology and pathology disease.

Project description:Protein O-GlcNAcylation plays critical roles in many cellular events, and its dysregulation is related to multiple diseases. Integrating bioorthogonal chemistry and multiplexed proteomics, we systematically and site-specifically study the distributions and dynamics of protein O-GlcNAcylation in the nucleus and the cytoplasm of human cells. The results demonstrate that O-GlcNAcylated proteins with different functions have distinct distribution patterns, and the distributions vary site-specifically. Moreover, the dynamics of O-GlcNAcylated proteins and non-modified ones in these two compartments are comprehensively analyzed, respectively, and the half-lives of glycoproteins in different compartments are markedly different with the median half-life in the cytoplasm being about two times longer than that in the nucleus. Additionally, glycoproteins in the nucleus are more dramatically stabilized than those in the cytoplasm under the O-GlcNAcase inhibition. The comprehensive spatial and temporal analyses of protein O-GlcNAcylation provide valuable information and advance our understanding of this important modification.

Project description:Understanding cellular functions in health and disease requires dissecting spatiotemporal variations in the subcellular transcriptome. Mitochondria, with their independent RNA metabolism, play pivotal roles in numerous biological processes. Existing methods for mitochondrial RNA profiling suffer from limitations such as low resolution, contamination, and dependence on genetic manipulation. Here, we present CAT-seq, a bioorthogonal photocatalytic labeling strategy that enables high-resolution, in situ profiling of mitochondrial RNA in living cells without genetic manipulation. Through systematic exploration of quinone methide warheads, we identified an efficient RNA labeling probe. Rigorous validation and optimization enabled CAT-seq to successfully profile mitochondrial RNA, track RNA dynamics in HeLa cells, and even the challenging RAW 264.7 macrophages, achieving ~60% specificity. Furthermore, leveraging the unique reactivity of distinct quinone methides, we established an orthogonal labeling system enabling synchronous RNA and protein multi-omics profiling within the same sample. This allows us to unravel the intricate link between mitochondrial RNA and protein changes. Applying synchronous multi-omics to RAW 264.7 cells during immune response revealed an underlying mitochondrial remodeling mechanism behind oxidative phosphorylation pathway reduction. By integrating bioorthogonal photocatalytic chemistry with proximity-based labeling, CAT-seq offers a general, catalytic, and non-genetic approach for subcellular RNA and multi-omics investigations. This opens up exciting avenues for studying diverse physiological and pathological processes with RNA involvement.

Project description:O-linked β-N-acetylglucosamine (O-GlcNAc) modification (i.e., O-GlcNAcylation) on proteins is an essential modification in physiology and pathology. Although O-GlcNAcylation is functionally critical, its analysis has never been an easy task. Despite the existence of a number of methods developed in the past years, which one(s) might have the best performance is largely unclear. To that end, we proposed to conduct rigorous comparison of several cleavable bioorthogonal biotin-alkyne probes which showed promise for sensitive O-GlcNAc proteomics. In brief, we developed chemoenzymatic labeling/click chemistry-based analytical workflows for O-GlcNAc proteomics, by utilizing four cleavable bioorthogonal probes including photocleavabe-biotin-alkyne (PC-biotin-alkyne), dialkoxydiphenylsilane-biotin-alkyne (DADPS-biotin-alkyne); 1-(4,4-dimethyl-2,6-dioxocyclohex-1-ylidene)ethyl-biotin-alkyne (Dde-biotin-alkyne), and diazobenzene-biotin-alkyne (Diazo-biotin-alkyne). The analytical performance of the probes was evaluated with synthetic O-GlcNAc peptides and then benchmarked by mouse brain lysates for O-GlcNAc proteomics. Besides providing valuable technical insights to O-GlcNAc proteomics methods, our work yielded an unprecedented O-GlcNAc proteome depth of mouse brain. In total, 2,906 O-GlcNAc sites were unambiguously assigned on 878 proteins. Among them, 1,611 sites were newly identified, including 138 O-GlcNAcylated tyrosine residues. Our work will not only help guide selection/development of O-GlcNAc proteomics methods for future studies but also provide an invaluable resource for functional elucidation of protein O-GlcNAcylation in brain biology as well as critical insights into tyrosine O-GlcNAcylation.

Project description:Dysfunctional mitochondria and generation of reactive oxygen species (ROS) promote chronic diseases, which have spurred interest in the molecular mechanisms underlying these conditions. Previously, we have demonstrated that disruption of post-translational modification of proteins with β-linked N-acetylglucosamine (O- glcnAcylation) via overexpression of the O-glcnAc–regulating enzymes O- glcnAc transferase (OGT) or O- glcnAcase (OGA) impairs mitochondrial function. Here, we report that sustained alterations in O- glcnAcylation either by pharmacological or genetic manipulation also alters metabolic function. Sustained O-glcnAc elevation in SH-SY5Y neuroblastoma cells increased OGA expression and reduced cellular respiration and ROS generation. Cells with elevated O-glcnAc levels had elongated mitochondria and increased mitochondrial membrane potential, and RNA-Seq in SH-SY5Y cells indicated transcriptome reprogramming and down regulation of the NRF2-mediated antioxidant response. Sustained O-glcnAcylation in mice brain and liver validated the metabolic phenotypes observed in the cells, and OGT knockdown in the liver elevated ROS levels, impaired respiration, and increased the NRF2 antioxidant response. Moreover, elevated O-glcnAc levels promoted weight loss and lowered respiration in mice and skewed the mice toward carbohydrate-dependent metabolism as determined by indirect calorimetry. In summary, sustained elevation in O-glcnAcylation coupled with increased OGA expression reprograms energy metabolism, a finding that has potential implications for the etiology, development, and management of metabolic diseases.

Project description:We report that cellular O-GlcNAcylation levels decline along the course of megakaryocyte (MK) differentiation from human-derived hematopoietic stem and progenitor cells (HSPCs) and that inhibition of O-GlcNAc transferase (OGT), of which catalyzes O-GlcNAcylation, prolongedly decreases O-GlcNAcylation and induces megakaryopoiesis and thrombopoiesis. To gain the better insight into the potential mechanisms underlying platelet regulation by O-GlcNAcylation ,we compared the genome-wide transcription profiles of megakaryblastic MEG-01 cells with decreased O-GlcNAcylation (OGTi) and its control counterpart using RNA sequencing. Gene ontology and enrichment analysis of differentially expressed genes suggest that platelet formation might be regulated through the perturbation in cell adhesion molecules, i.e. integrin-a4 and b7, downstream of O-GlcNAc/c-Myc axis.

Project description:O-linked β-N-acetylglucosaminylation (O-GlcNAcylation) is a ubiquitous posttranslational modification occurring in both animals and plants. Thousands of proteins along with their O-GlcNAcylation sites have been identified in various animal systems, yet the O-GlcNAcylated proteomes in plants remain poorly understood. Here, we report a large-scale profiling of protein O-GlcNAcylation in a site-specific manner in rice. We first established the metabolic glycan labeling strategy (MGL) with N-azidoacetylgalactosamine (GalNAz) in rice seedlings, which enabled incorporation of azides as a bioorthogonal handle into O-GlcNAc. By conjugation of the azide-incorporated O-GlcNAc with alkyne-biotin containing a cleavable linker via click chemistry, O-GlcNAcylated proteins were selectively enriched for mass spectrometry (MS) analysis. A total of 1,591 unambiguous O-GlcNAcylation sites distributed on 709 O-GlcNAcylated proteins were identified. Additionally, 102 O-GlcNAcylated proteins were identified with their O-GlcNAcylation sites located within a serine/threonine-enriched peptide, causing ambiguous site assignment. The identified O-GlcNAcylated proteins are involved in multiple biological processes such as transcription, translation and plant hormone signaling. Furthermore, we discovered two O-GlcNAc transferases (OsOGTs) in rice. By expressing OsOGTs in Escherichia coli and Nicotiana benthamiana leaves, we confirmed their OGT enzymatic activities and used them to validate the identified rice O-GlcNAcylated proteins. Our dataset provides a valuable resource for studying O-GlcNAc biology in rice, and the MGL method should facilitate the identification of O-GlcNAcylated proteins in various plants.

Project description:O-GlcNAcylation is the modification of serine and threonine residues with beta-N-acetylglucosamine (O-GlcNAc) on intracellular proteins. To investigate the role of protein O-GlcNAcylation on intestinal homeostasis, we generated intestinal epithelial cell (IEC)-specific O-GlcNAc transferase (OGT) knockout in mice. The KO mice developed spontanous intestinal inflammation. To determine the underlying molecular mechanisms, we performed RNA sequencing of ileum and colon epithelial cells of wildtype and IEC-OGT KO mice.

Project description:Spatial omics emerged as a new frontier of biological and biomedical research. Here, we present spatial-CUT&Tag for spatially resolved genome-wide profiling of histone modifications by combining in situ CUT&Tag chemistry, microfluidic deterministic barcoding, and next-generation sequencing. Spatially resolved chromatin states in mouse embryos revealed tissue-type-specific epigenetic regulations in concordance with ENCODE references and provide spatial information at tissue scale. Spatial-CUT&Tag revealed epigenetic control of the cortical layer development and spatial patterning of cell types determined by histone modification in mouse brain. Single-cell epigenomes can be derived in situ by identifying 20-micrometer pixels containing only one nucleus using immunofluorescence imaging. Spatial chromatin modification profiling in tissue may offer new opportunities to study epigenetic regulation, cell function, and fate decision in normal physiology and pathogenesis.
