The interacting partners of Fcer1g

ABSTRACT: To investigated the binding partners of Fcer1g to further explore its mediated signaling pathways, we utilized macrophage cell line RAW264.7 cells. After exogenously expressing Fcer1g-FLAG proteins, we performed immunoprecipitation-mass spectrometry (IP-MS) assay using FLAG antibodies to analyze the cell lysate.

Project description:We sought to characterize the genomic localization of the YEATS domain protein AF9 in the macrophage-like cell line RAW 264.7 +/- LPS stimulation and +/- sodium crotonate pretreatment. We performed chromatin immunoprecipitation followed by massively parallel sequencing (ChIP-seq) for endogenous AF9 or for a FLAG-tagged AF9 transgene in RAW264.7 or a RAW264.7 cell line engineered to express FLAG-AF9, respectively.

Genome-wide analysis of TIAR RNA ligands in mouse macrophages before and after LPS stimulation

Project description:TIA-1 related protein (TIAR) is a RNA-binding protein involved in several steps of gene expression such RNA splicing and translation. TIAR contains three RNA recognition motifs (RRMs) allowing its interaction with specific sequences localized in the untranslated regions (UTRs) of several mRNAs. In myeloid cells, TIAR has been shown to bind and regulate the translation and stability of various mRNAs encoding proteins important for the inflammatory response, such as TNFÎ±, Cox-2 or IL-8 . Here, we generated two macrophage-like RAW 264.7 cell lines expressing either a tagged full-length TIAR protein or a RRM2-truncated mutant unable to bind RNA with high affinity . By a combination of RNA-IP and microarray analysis (RIP-chip), we identified mRNAs specifically bound by the full-length protein both in basal conditions and in response to LPS. Microarray hybridization was performed on TIAR-FLAG-associated mRNAs or TIARÎRRM2-FLAG-associated mRNAs in unstimulated and LPS-stimulated RAW264.7 cells. Enrichment of TIAR-FLAG-associated mRNAs and TIARÎRRM2-FLAG-associated mRNAS were normalized to total transcriptome of TIAR-FLAG and TIARÎRRM2-FLAG expressing-RAW264.7 cells respectively. After amplification and labelling, sample pairs were hybridized onto Mouse Exonic Evidence Based Oligonucleotide (MEEBO) arrays containing on average 38784 mouse 70mer oligonucleotide probes (Stanford University, US). Hybridizations were replicated with dye swap.

Cohesin interacting partners before and after DSB induction

Project description:Here we made use of a human osteosarcoma U-2 OS modified cell line (U-2 OS DIvA- Flag-GFP-SMC1), expressing a hydroxytamoxifen controlled restriction enzyme (AsiSI-ER which allows the induction of multiple annotated DSBs) and Flag GFP-SMC. We performed tandem purification before and after DSB induction followed by mass spectrometry to identify cohesin interacting partners.

ChIP-Seq data of the Streptomyces venezualae protein Sven6563 (RsrR)

Project description:We report the results of ChIP-Seq experiment investigating the Rrf2 family transciptional regulator RsrR (putatively name Redox sensitive response regulator). The experiment utilized an in trans copy of rsrR with an N-terminal 3xFlag tag encoded on the plasmid pMS82 (containing a phiBT1 integration site). The experiment utilized beads associated with anti-flag antibodies, specific for the Flag tagged protein and a WT host strain. We report >600 target binding sites for the RsrR regulon encompassing a broad range of functional targets with specific reference to those associate with NADPH and NADH metabolism and synthesis.

Anti-FLAG-affinity purification of Umbrea associated factors

Project description:Anti-FLAG-affinity purification of Umbrea associated factors from nuclear extracts of Drosophila Schneider cells expressing FLAG-HA-Umbrea.
