Project description:Genome-wide DNA methylation profiling of 226 longitudinally collected IDH-wildtype glioblastoma tumor specimens from 106 patients, consisting of 99 initial treatment-naive resection specimens prior to any radiation or chemotherapy and 127 recurrent post-treatment resection specimens at time of recurrence/progression usually following radiation and/or chemotherapy. These 127 recurrent post-treatment resection specimens were composed of 106 first surgically-treated recurrent specimens, 19 second surgically-treated recurrent specimens, and 2 third surgically-treated recurrent specimens. The Illumina Infinium EPIC 850k version 1.0 Human DNA Methylation Beadchip was used to obtain DNA methylation profiles across approximately 850,000 CpG sites of genomic DNA extracted from formalin-fixed, paraffin-embedded tumor tissue of the 226 IDH-wildtype glioblastomas.

Project description:The research focuses on the longitudinal analysis of phosphoproteomic profiles in patients with recurrent colorectal liver metastases. Twenty-four individuals who underwent initial and recurrent resections for colorectal liver metastases participated in the study. Tissue samples were systematically collected throughout the treatment period from the liver metastases and normal liver tissue of each of the 24 patients at two timepoints. To validate the therapeutic candidate, we conducted a phosphoproteomics analysis of cell lines treated with AZD6482 and xenograft samples treated with copanlisib. The analysis aimed to assess the pharmacological effects of these treatments.

Project description:Developing multiple stress-tolerant crops is the goal of many breeders in the current context of seasonal variability precipitated by the ongoing climate change. Among the most pressing stress, drought is becoming a major concern in many regions of the world. Plant responses to drought has been studied in many species, including perennial plants such as apple (Malus domestica); however, the effects of recurrent stress and the potential for stress memory, or priming, remain poorly described. Priming reflects the capacity of plants to “memorize” environmental stress experiences and potentially improve their responses to recurring stress. Such information may be retained through epigenetic modifications of DNA and associated histone proteins. This ability could enable training of plants to face future challenges. In this study, we explored the effects of recurrent drought stress on apple seedling morphology and investigated the transcriptomic and epigenetic changes in plants subjected to this treatment. Our results indicate that naïve apple seedlings can be primed upon first exposure to drought stress, and that primed plants respond differently to recurrent stress later in the season. Analyses of differentially expressed genes and differentially methylated regions further indicate that primed plants’ molecular responses differ significantly from plants exposed to drought stress for the first time. Finally, our results suggest that following a winter period, the previously induced priming effect may be partially lost. Overall, our study demonstrates the importance of studying recurrent stress to better understand the memory-associated mechanisms leading to morphological and gene expression alterations in perennial plants.

Project description:Inflammasomes are intracellular innate immune sensors that respond to pathogen and damage-associated signals with the proteolytic cleavage of caspase-1, resulting in IL-1_ and IL-18 secretion and macrophage pyroptosis. The discovery that heterozygous gain-of-function mutations in NLRP3 lead to oversecretion of IL-1_ and cause the autoinflammatory disease spectrum Cryopyrin Associated Periodic Syndrome (CAPS), led to the successful use of IL-1 blocking therapies1. We found that a de novo missense mutation in the regulatory domain of the NLRC4 (IPAF, CARD12) inflammasome causes early-onset recurrent fever flares and Macrophage Activation Syndrome (MAS). Functional analyses demonstrated spontaneous production of the inflammasome-dependent cytokines IL-1² and IL-18 exceeding levels in CAPS patients. The NLRC4 mutation led to constitutive caspase-1 cleavage in transduced cells and enhanced spontaneous production of IL-18 by both patient and NLRC4 mutant macrophages. Thus, we describe a novel monoallelic inflammasome defect that expands the autoinflammatory paradigm to include MAS and suggests novel targets for therapy. Whole blood RNA-seq from seven timepoints of one patient with NLRC4-MAS as compared to five healthy pediatric controls, 7 NOMID patients with active disease prior to anakinra treatment and the same 7 NOMID patients with inactive disease after anakinra treatment. Please note that seven time points are chronologic time point. They are ordinal, in that "1" was drawn before "2", but the distance in time between points is not constant. Thus, time points 4 through 7 correspond to samples drawn while the patient was well AND on treatment. However there may be differences between 4 and 7 pertaining to the length of treatment, and for that reason any of these samples were not considered replicates.

Project description:Triple-negative breast cancer (TNBC) is an aggressive type of breast cancer with a high risk of recurrence following treatment. Inhibition of cysteine uptake by erastin effectively induces mesenchymal TNBC undergoing prompt ferroptosis. However, a small residual population of cancer cells keeps resistant and survived during the erastin treatments, which might mimic tumor relapse in patients after therapy. We enriched and established the erastin-resistant/recurrent TNBC cell models by multi-cycle challenges of erastin. Identified epigenetic compounds could abolish such resistance in recurrent cells. Intriguingly, recurrent TNBC failed to grow in anchorage-independent conditions, implying a loss of tumorigenicity. By analyzing transcriptomic profiling, recurrent TNBC displayed highly transcriptomic alterations and attenuated signaling processes, including K-Ras signaling. Knockout of CST4, a member of the cystatin gene family strongly suppressed in recurrent cells, significantly reduced the tumorigenic potential and K-Ras signaling. Our findings suggested that targeted cysteine therapy could be a valid treatment for TNBC with a low possibility of tumorigenicity formation.

Project description:The 17q12 deletion syndrome (17q12DS) is a chromosomal aberration with a heterozygous deletion of a 1.4 megabases (Mb)‒spanning DNA sequence on the long arm of chromosome 17. The well-known clinical characteristics of 17q12DS include abnormalities of the kidney and urinary tracts, as well as neurodevelopmental disorders. However, in our cohort of 37 subjects with 17q12DS, we observed increased atopic disorders and recurrent sinopulmonary infections requiring prolonged courses of antibiotic therapies and/ or hospitalizations, raising the possible immune dysregulation in 17q12DS, a point that has not been previously addressed. We thus tested the hypothesis that individuals with 17q12DS[KI1] have altered T-cell function, contributing to recurrent infections and[KI2] atopy. Here we found that individuals with 17q12DS had a substantially decreased frequency of CD4+ T cells producing the T helper (Th) 1 cytokine IFN[KI3]-g but not Th2 and Th17 cytokines compared to age-matched healthy controls (HCs). RNA seq analysis of CD4+ T cells revealed decreased levels of TBX21 encoding the Th1 transcription factor T-bet, IFNG, and other Th1 chemokine encoding genes in subjects with 17q12DS compared to HCs. These findings were validated at the protein level using flow cytometry and multiplex assay. Our study is the first to demonstrated immune alterations in 17q12DS characterized by decreased T-bet and its downstream molecules such as IFN-γ. These findings warrant further investigations into the underlying mechanisms, which would inform precision therapy for individuals with 17q12DS.

Project description:Recurrent glioblastoma (GBM) has a grim prognosis, though MGMT promoter methylation and IDH mutation provide a significant survival advantage. The product of IDH mutation, 2-hydroxyglutarate, increases global DNA methylation by inhibiting demethylases. While lower-grade IDH-mutant gliomas demonstrate increased methylation as a result of this process, DNA becomes relatively hypomethylated during progression from low-grade glioma to secondary (IDH-mutant) GBM. Here we show that global DNA hypomethylation also occurs during primary (IDH-wild type) GBM recurrence. Moreover, in a phase I trial of 14 patients with recurrent (IDH-wild type) GBM, we targeted DNA hypomethylation using a methyl donor treatment. In autopsied tumors from patients treated, we observed a global increase in DNA methylation compared to initial tumor. These results suggest that hypomethylation is a marker for recurrence, and its reprogramming represents a potential therapeutic vulnerability.
