Multi-omics of nasopharyngeal carcinoma for precision medicine research

ABSTRACT: In this study, we performed an integrated genomic, transcriptomic, and proteomic analysis on 240 treatment-naïve NPC cases received GP induction chemotherapy plus CCRT or CCRT alone. Genetic alterations and signatures of intratumor IgA are identified to predict survival benefit from GP induction chemotherapy, which is validated in a phase III multi-center clinical cohort. Additionally, the comprehensive multi-omic profiling reveals three molecular subtypes with distinct immunologic features and GP induction chemotherapy benefits, which implicates potential therapeutic vulnerabilities to guide precision treatment strategy.

IDH1 Reprograms Nucleotide Metabolism by Inducing Chromatin Remodeling and DHODH Transcription to Drive Chemoresistance in Nasopharyngeal Carcinoma

Project description:<p>Metabolic reprogramming under therapeutic stress may represent a targetable vulnerability for cancer treatment. Elucidation of the metabolic alterations linked to chemotherapy in nasopharyngeal carcinoma (NPC) could uncover potential therapeutic strategies. Using proteomics and transcriptomic profiles, we identified wild-type IDH1 as a crucial metabolic enzyme upregulated in gemcitabine plus cisplatin chemotherapy (GP)-resistant NPC. IDH1 reprogrammed nucleotide metabolism in response to chemotherapy, linking DNA damage repair (DDR) to ferroptosis resistance via DHODH, thereby contributing to chemoresistance in NPC. Mechanistically, α-ketoglutarate (α-KG), a metabolite of IDH1, enhanced chromatin accessibility to promote DHODH transcription via α-KG-dependent dioxygenase ALKBH5-recruited HNRNPC. The DHODH inhibitor BAY2402234 markedly sensitized NPC cells to chemotherapy. Clinically, a prognostic model based on DDR and ferroptosis signatures effectively predicted disease relapse risk post-chemotherapy in NPC. This study links DDR to ferroptosis defense via the IDH1/α-KG/ALKBH5/DHODH axis, suggesting DHODH inhibition as a promising therapeutic strategy to overcome chemoresistance in tumors harboring wild-type IDH1. </p>

microRNA profile of human nasopharyngeal tissues: nasopharyngeal carcinoma tissues vs. normal nasopharyngeal tissues

Project description:MicroRNAs are biomarkers of prognosis and survival for many types of cancer. We evaluated whether microRNAs can predict the survival and efficacy of concurrent chemotherapy in nasopharyngeal carcinoma (NPC) patients. We retrospectively analyzed microRNA expression in 312 paraffin-embedded NPC specimens and 18 normal nasopharyngeal tissues using microarray. We found Forty-one microRNAs are differentially expressed between NPC and normal tissues, and a five-microRNA signature can predict survival independent of stage. Transcription factor ATMIN facilitates chemoresistance in nasopharyngeal carcinoma [ChIP-seq]

Project description:Despite the docectaxel-cisplatin-5-fluorouracil (TPF) induction chemotherapy has greatly improved the patients' survival and became the standard of care for advanced nasopharyngeal carcinoma (NPC), some patients could not benefit from this therapy. The mechanism underlying the TPF chemoresistance remains unclear. Here, we identified ATMIN as a chemoresistance gene in response to TPF therapy in NPC patients. We found that USP10 deubiquitinates and stabilizes ATMIN protein. Knockdown of ATMIN inhibits the cell proliferation and facilitates the docetaxel-sensitivity of NPC cells in vitro and in vivo. Mechanistically, RNA-seq combined with ChIP-seq analysis suggests that ATMIN is associated with the cell death signaling. ATMIN transcriptionally activates LCK to facilitate cell proliferation and docetaxel-resistance. Our findings broaden the insight into the mechanism of chemoresistance in NPC and the USP10-ATMIN-LCK axis provides potential therapeutic targets for the management of NPC.

Project description:Nasopharyngeal carcinoma (NPC) remains a majoy health problem worldwide, specially in Southeast China. In order to find the new candidate genes and molecular markers that are associated with nasopharyngeal carcinoma (NPC), this study focused on the screening NPC relative genes by gene expression profile. Keywords: disease state analysis 23 NPC biopsies and 15 nasopharynx chronic phlogistic biopsies were used to screen NPC relative genes by BioStarH-141s (2004) profile gene chips which contained 14112 points of full length human genes. The tumor samples were labeled with Cy5-dUTP.The nasopharyngeal phlogistic tissues were labeled with Cy3-dUTP. Biostatistics and bioinformatics were also used to analyse the differently expressed genes.

Enhancer remodeling activates Notch signaling to confer chemoresistance in advanced nasopharyngeal carcinoma [RNA-Seq]

Project description:Acquired resistance to chemotherapy is one of the major causes of mortality in advanced nasopharyngeal carcinoma (NPC). However, effective strategies are limited and the underlying molecular mechanisms remain elusive. Using an established NPC cellular model, we demonstrated that the acquisition of chemoresistance was accompanied by massive enhancer remodeling, resulting in aberrant hyperactivation of Notch signaling pathway in NPC. Transcriptomic profiling analysis showed that hyperactivity of Notch signaling pathway was associated with chemoresistance in advanced NPC patients. In addition, overexpression of Notch3-slug axis was correlated with relapses and metastasis of NPC. Importantly, we showed that genetic or pharmacological perturbation of Notch3 could overcome the chemoresistance of NPC in both in vitro and in vivo models. Together, our study indicated that genome-wide enhancer reprogramming activates Notch signaling pathway to confer chemoresistance of NPC, suggesting that targeting Notch3 could provide a potential therapeutic strategy to effectively treat advanced chemoresistant NPC.

Characterizing resistant cellular states in nasopharyngeal carcinoma during EBV lytic induction

Project description:The pervasive occurrence of nasopharyngeal carcinoma (NPC) is intricately linked to Epstein-Barr virus (EBV) infection, making EBV and its associated pathways promising therapeutic targets for NPC and other EBV-related cancers. Lytic induction therapy, an emerging virus-targeted therapeutic strategy, capitalizes on the presence of EBV in tumor cells to specifically induce cytotoxicity against EBV-associated malignancies. Despite the expanding repertoire of compounds designed to induce EBV lytic reactivation, achieving universal induction across all infected cells remains elusive. The inherent heterogeneity of tumor cells likely contributes to this variability. In this study, we used a recently generated EBV-positive NPC cell line, named NPC43, as the in vitro model for NPC, and employed single-cell transcriptomics to delineate the diverse responses of NPC43 cells to lytic induction of EBV. Our longitudinal monitoring revealed a distinctive lytic induction non-responsive cellular state characterized by elevated expression of SOX2 and NTRK2. Cells in this state exhibit phenotypic similarities to cancer stem cells (CSCs), and we verified the roles of SOX2 and NTRK2 in manifesting these phenotypes. This discovery underscores a limitation in lytic induction efficacy, suggesting that not all tumor cells are susceptible to this treatment, highlighting the importance of integrating lytic induction with other targeted approaches during therapy.

Project description:To uncover the oncogenic pathways of nasopharyngeal carcinoma, gene expression profiles of primary NPC cell strains and NPC-derived cell lines were conducted and analyzed in depth. Keywords: Oncogenesis Gene expression profiles of 9 primary NPC cell strains and 5 NPC-derived cell lines were analyzed. Forty Î¼g total RNA from one NPC sample was needed for a dye-swap experiment. Total RNA from 32 normal nasopharyngeal epithelial cell strains was pooled to serve as a universal reference.
