Project description:Urinary extracellular vesicles (uEVs) are a promising source for biomarker discovery, including miRNAs. The optimal isolation method of uEVs for miRNA profiling in patients with proteinuria is unknown. Six different methods were compared for the isolation of microvesicles and these were compared to raw urine (method A). 2 methods failed and further analysis was performed with the following methods: ExoRNeasy (method C), modified protocol for ExoRNeasy (method E) and ultracentrifugation (method F). Different miRNAs are enriched by method C and F. No differences were observed between method C and E.

Project description:Extracellular vesicles (EVs) have been identified in the uterine fluid in different species and pointed as key players in the embryo-maternal dialogue, maternal recognition of pregnancy (MRP) and establishment of pregnancy. However, little is known about the uterine EVs in the mare. Therefore, the present study aimed at characterizing EVs from uterine lavage of cyclic mares by comparing five EVs isolation methods and the combination of them: (1) Ultracentrifugation (UC); (2) Concentration of lavage volume by Centricon ultrafiltration (CE); (3) the use of CE with different washing steps (PBS versus trehalose); (4) Size-exclusion chromatography with iZON-qEV columns to yield high-purity EVs and (5) a combination of the methods with best results based on EVs yield, purity, and protein cargo profiles. Transmission electron microscopy and Western blotting confirmed the isolation of EVs by all methods but with quantitative and qualitative differences. Mass spectrometry provided different protein profiles among methods with marked differences in the number of proteins and protein classes. Our results indicate that the combination of CE/trehalose/iZON/UC is an optimal method to isolate equine uterine EVs with good yield and purity that can be applied in future studies to determine the role of uterine EVs during MRP in the mare.

Project description:Background: Microglial isolation and culturing methods continue to be explored to maximize cellular yield, purity, responsiveness to stimulation and similarity to in vivo microglia. This study aims to evaluate different microglia isolation methods — 3 variants of microglia isolation from neonatal mice and 2 variants of microglia isolation from adult mice — on transcriptional profile and response to HMGB1. Methods: Microglia from neonatal mice, age 0-3 days (P0-P3) were isolated from mixed glial cultures (MGC). We included three variations of this protocol that differed by use of GM-CSF in culture (No GM-CSF or 500 pg/mL GM-CSF), and days of culture in MGC before microglial separation (10 or 21). Protocols for studying microglia from adult mice age 6-8 weeks included isolation by adherence properties followed by 7 days of culture with 100 ng/mL GM-CSF and 100 ng/mL M-CSF (Vijaya et al., 2023), or acute isolation using CD11b beads (Bordt et al., 2020). Purity, yield, and RNA quality of the isolated microglia were assessed by flow cytometry, hemocytometer counting, Nanodrop, and Bioanalyzer, respectively. Microglial responsiveness to an inflammatory stimulus, HMGB1, was evaluated by measuring TNFα, IL1β, and IFNβ secretion by ELISA and assessing gene expression patterns using bulk RNA sequencing. Results: All five methods demonstrated greater than 90% purity. Microglia from all cultures increased transcription of or secreted TNFα, IL1β, and IFNβ in response to HMGB1. RNA sequencing showed a larger number of differentially expressed genes in response to HMGB1 treatment in microglia cultured from pups than from adult mice, with sparse changes among the 3 MGC culturing conditions. Conclusion: These findings suggest that while all methods provided high purity, the choice of protocol may significantly influence yield, RNA quality, baseline transcriptional profile and response to stimulation. This comparative study provides valuable insights to inform the choice of microglial isolation and culture method.

Project description:Growing evidence supports the importance of extracellular vesicle (EV) as mediators of communication in pathological processes, including those underlying respiratory disease. However, establishing methods for isolating and characterizing EVs remains challenging, particularly for respiratory samples. This study set out to address this challenge by comparing different EV isolation methods and evaluating their impacts on EV yield, markers of purity, and proteomic signatures, utilizing equine/horse bronchoalveolar lavage samples. Horses are an excellent translational animal model for respiratory studies due to similarities with human immune responses, shared environmental exposures, and naturally occurring respiratory diseases including asthma. Further, horses are long-lived large animals that allow for longitudinal sample collection, and provide large sample volume and cell yield, which are particularly useful since EV research is commonly limited by low sample yields. Here, EVs were isolated from horse bronchoalveolar lavage fluid (BALF) using four different methods (ultracentrifugation, microcentrifugation, and two sizes of size exclusion chromatography columns) and characterized by measuring particle counts, EV purity, total protein yield, and proteomic cargo, with a specific focus on vesicle surface marker expression potentially informing cell type of origin. We found that size exclusion chromatography yielded the highest particle counts, greatest EV purity markers and elevated vesicle surface marker expression. Overall proteomic profiles differed across isolation methods, with size exclusion chromatography clustering separately from centrifugation. Taken together, our results demonstrate that different isolation methods impact characteristics of EVs, notably that size exclusion chromatography, compared to centrifugation methods, resulted in higher EV purity and better characterized proteomic diversity, including information on EV cell of origin. This is the first study to characterize proteomic profiles of EVs following different isolation methods using equine BALF. The results of this study will pave the way for future studies using equine samples as a model to characterize human respiratory tract EVs.

Project description:The isolation of extracellular vesicles (EVs) using currently available methods frequently compromises purity and yield to prioritize speed. Here, we present a next generation aqueous two-phase system (ATPS) for isolation of EVs regardless of scale and volume and is superior to conventional methods such as ultracentrifugation and commercial kits. This is made possible by the two aqueous phases, one rich in polyethylene glycol (PEG), and the other rich in dextran (DEX), whereby fully encapsulated lipid vesicles preferentially migrate to the DEX-rich phase to achieve a local energy minimum for the EVs. Isolated EVs as found in the DEX-rich phase are more amenable to biomarker analysis such as nanoscale flow cytometry when using various pre-conjugated antibodies specific for CD9, CD63, and CD81. TRIzol RNA isolation is further enabled by the addition of Dextranase, a critical component of this next generation ATPS method. This negates the use of specialized EV RNA extraction kits. The use of Dextranase also enables more accurate immunoreactivity of pre-conjugated antibodies for detection of EVs by nanoscale flow cytometry. Transcriptomics of isolated EVs with ATPS revealed strong overlap between micro RNA (miRNA), circular RNA (circRNA), and small nucleolar RNA (snoRNA) profiles of EVs isolated compared to UC and was superior to other kits. Overall, this ATPS method stands out as a rapid and highly effective approach to isolate EVs, ensuring optimal extraction and analysis of nucleic acids.

Project description:Extracellular vesicles (EVs) have gained significant attention as potential diagnostic and therapeutic tools due to their role in intercellular communication and their ability to encapsulate various biomolecules. However, the isolation of EVs from tissue remains challenging, often requiring enzymatic digestion steps that may introduce unwanted biases and affect EV integrity. In this study, we present an efficient non-enzymatic approach for the isolation of brain-derived extracellular vesicles (BDEVs). Our method employs sequential ultracentrifugation and a density-based gradient to achieve a high yield and purity of BDEVs from brain tissue without any enzymatic digestion. Characterization of the isolated EVs revealed their typical morphology and size distribution, as confirmed by transmission electron microscopy and nanoparticle tracking analysis. We show by western blot that known BDEV markers, such as Flotlin-1, CD81, Alix, and the prion protein (PrP) are present without proteolytic cuts introduced by the enzymatic digestion of the tissue. We also show that the absence ofGM130 ,widely accepted as a negative marker to assess BDEV’s purity, is due to enzymatic digestion rather than lack of this protein in the sample. Moreover, we find no differences in mRNA content between the non-enzymatically and the enzymatically isolated BDEVs, showing that the intraluminal part of the BDEVs is not affected by enzymatic isolation. Similarly, our proteomic analysis shows unaltered protein expression in BDEVs isolated with both methods. However, other proteins, potentially in the BDEVs corona and membrane, are differentially expressed, highlighting the consequences of the enzymatically-based isolation protocol.

MiRNAs were considered differentially expressed if they exhibited greater than twofold expression differences in both pairs.

However, current brain exosome EV isolation approaches rely on its tissue dissociation, which may can contaminate the exosome EV fractions with immature intralumenalcellular vesicles that wcould otherwise be targeted for endolysosomal degradation. Hereby, we present an efficient exosome purification method that captures a more physiologically relevant EV population exosome-enriched extracellular vesicles (EVs) spontaneously released by mouse and human brain tissue, representing a more physiologically relevant exosome EV population.
