The proteomic profiles of Bifidobacterium longum subsp. infantis under different carbon sources

ABSTRACT: The protein composition of Bifidobacterium longum subsp. infantis (B. infantis) cultured for 2, 4, 6, and 8 hours in glucose, lactose, galactooligosaccharides, and 2'-fucosyllactose, respectively. Sample No. 41 represents the control; sample Nos. 6-9 represent B. infantis cultured for 2, 4, 6, and 8 hours in lactose, respectively; sample Nos. 16-19 represent B. infantis cultured for 2, 4, 6, and 8 hours in glucose, respectively; sample Nos. 26-29 represent B. infantis cultured for 2, 4, 6, and 8 hours in galactooligosaccharides, respectively; and sample Nos. 36-39 represent B. infantis cultured for 2, 4, 6, and 8 hours in 2'-fucosyllactose, respectively.

Genome-wide transcriptional changes induced by different carbon sources and carbon starvation in Aspergillus nidulans

Project description:Understanding the coordinated regulation of the hundreds of carbohydrate-active enzyme (CAZyme) genes occurring in the genomes of fungi has great practical importance. We recorded genome-wide transcriptional changes of Aspergillus nidulans cultivated on glucose, lactose or arabinogalactan as well as under carbon starved conditions. We determined both carbon stress specific changes (a carbon stress vs. glucose) and culture specific changes (a culture vs. all other cultures). Many CAZyme genes showed carbon stress specific and/or culture specific upregulation on arabinogalactan (138 and 62 genes, respectively). Besides galactosidase and arabinan degrading enzyme genes, enrichment of cellulolytic, pectinolytic, mannan and xylan degrading enzyme genes were observed in these gene sets. Less, 81 and 107 carbon stress specific as well as 6 and 16 culture specific upregulated genes were found on lactose and in carbon starved cultures, respectively. They were enriched only in galactosidase and xylosidase genes on lactose and rhamnogalacturonanase genes in both cultures. Some CAZyme genes (29 genes) showed culture specific upregulation on glucose and they were enriched in beta-1,4-glucanase genes. Behavioral ecological background of these characteristics was evaluated to organize comprehensively our knowledge on CAZyme production, which can lead to develop new strategies to produce enzymes for plant cell wall saccharification.

Thermoanaerobacter sp. X514 in various carbon sources

Samples were used to acquire expression profiles of total 2322 unique genes, leading to metabolic mechanism construction.

Renal Expression of Dahl SS/Jr (S) and Congenic Rats after 24 hours of Dietary Salt Loading

Project description:The overlap of congenic regions in an earlier substitution mapping study suggested the location of two blood pressure quantitative trait loci (QTL)-containing regions in the q-terminus of rat chromosome 3, QTL1 and the more distal, QTL2. Male SS/jr rats and two congenic substrain rats S.R(D3Mco36-D3Mco46) and S.R(D3Mco36-D3Got166) were maintained on a low salt (0.4% NaCl Harlan Teklad diet TD7034) diet until 39-41 days of age. These 3 rat strains will be hereafter referred to as S, S.R(ET3x1), and S.R(ET3x2), respectively. At 39-41 days of age, half of the rats from each strain were fed a high (4% NaCl Harlan Teklad diet TD83033) salt diet and water ad libitum for 24 hours. Both congenic substrains carry SR/jr (R)-rat alleles for QTL2 on an S-rat genetic background, while S.R(ET3x2) also carries R-rat alleles for QTL1. Renal gene expression analysis was used to identify differentially expressed genes or genes with altered activity within the S.R(ET3x2) congenic region. Project description:This experiment aims at investigating the effects of heat-stress on transcriptomic changes of the muscle cells in in-vitro model using the mouse myoblast cell line C2C12. Four incubation temperatures were set as a treatment condition at 35°C (cold stress), 37°C (control), 39°C (mild heat stress) and 41°C (severe heat stress). The cells were cultured under the treatment conditions for 72 hours prior to harvesting the cells for RNA extraction. The experiment was done in three independent replications.

SAGE in Cultured Murine COC During Early Maturation

Project description:In cultured cumulus oocyte complexes (COC) FSH induces gene transcription required for germinal vesicle breakdown (GVBD). Experiments were performed to determine the critical period when gene transcription is required for GVBD and identify candidate mRNAs involved. Experiment I: murine COC were cultured 4h in the presence of FSH with 5,6-dichloro-1-beta-D-ribofuranosylbenzimidazole (DRB) added at different intervals after the start of culture. COC cultured with FSH underwent GVBD (82+/-7%). When DRB was added at 0, 5 or 10 min after culture initiation, oocyte maturation was blocked (17+/-7%, 14+/-6% and 21+/-6% GVBD, respectively). When DRB was added after 15, 20 or 30 min, progressively more COC underwent GVBD (37+/-6%, 39+/-6% and 66+/-6%, respectively). The critical period of transcription required for GVBD occurred between 15 and 30 min after culture initiation. Experiment II: COC were cultured for 25 min in the presence (plusDRB) or absence (minusDRB) of DRB. SAGE libraries were generated from COC RNA of each treatment group. A total of 48,431 and 45,367 tags were sequenced for the plusDRB and minusDRB libraries, respectively. Criteria used to identify transcripts of interest included a total tag count of at least 10 across both libraries and a 3-fold or greater difference in expression between libraries. Using these criteria, 39 and 27 transcripts were identified as differentially expressed at the P</=0.01 and P</=0.001 levels, respectively. Differentially expressed transcripts were classed into major categories that included cell growth, development and regulation of gene expression. Project description:Genomic analysis was performed to distinguish expression changes in murine medial edge epithelial cells during both palatal adherence and epithelial-mesenchymal transformation (EMT). Assessment of changes between sample 0 hours and sample 12 hours represent palatal adherence. Changes between sample 12 hours and sample 24 hours represent EMT. During adherence, we found that genes necessary for TGF-beta/LEF-1 signal transduction upregulate, as well as those necessary for cell adhesion. During EMT, we observed the loss of epithelial markers and upregulation of many genes necessary to promote the transition to mesenchyme and cell migration. Effects of glucose exposures on gene expressions in HepG2 cells

Project description:SULT1E1, the enzyme that specifically and effectively sulfates estrogens to its inactive forms-sulfated estrogens has been found to be highly induced in high glucose (450 mg/dL) cultured human liver hepatocellular carcinoma HepG2 cells. To confirm the SULT1E1 transcription in response to glucose exposures and to investigate whether glucose signal may alter the other xenobiotic metabolizing enzyme transcripts in HepG2 cells, we have conducted whole genome microarray expression profiling as a platform to identify genes that may response to glucose exposures. HepG2 cells were exposed to low glucose (40 mg/dL) or high glucose (450 mg/dL) DMEM for 48 hours respectively. The xenobiotic metabolic enzyme transcripts such as SULTs, CYPs, UGTs and GSTs were significantly altered in response to glucose exposures.
