Plukenetia volubilis is a highly promising plant with high nutritional and economic values. RNA sequencing of Brassica napus seeds at different developmental stages

Project description:Understanding the regulation of lipid metabolism is vital for genetic engineering of Brassica napus (B. napus) to increase oil yield or modify oil composition. We report the application of Illumina Hiseq 2000 for transcriptome profiling of seeds of B. napus at different developmental stages, which may uncover the dynamic changes in lipid metabolism and reveal key genes involved in lipid biosynthesis and degradation. Total RNA from developing seeds at 2, 4, 6, and 8 weeks after pollination (WAP) were isolated and sequenced separately. The gene expression levels of all samples were quantified and normalized by the DESeq normalization. We found that the biosynthesis of fatty acids is a dominant cellular process from 2 to 6 WAP, while the degradation mainly happens after 6 WAP. Two genes, encoding for acetyl-CoA carboxylase and acyl-ACP desaturase, might be critical for fatty acid biosynthesis in oil rape seeds. This study provides insight into the mechanism underlying lipid metabolism and reveals candidate genes that are worthy of further investigation for their values in genetic engineering of B. napus.

RNA-seq of multiple tissue types and developmental stages of Salvia hispanica (chia)

Project description:Salvia hispanica L. (chia) is a member of the mint family that is cultivated for its seeds. The majority of seed content in chia is comprised of omega fatty acids. Furthermore, chia seeds are also rich in fiber and minerals. The human health potential of chia seeds have driven studies of dietary effects, however there is little genetic or genomic studies available. In this study we obtained RNA from seeds, shoots, cotyledons, leaf primordia, nodes, racemes, and flower tissues from different developmental stages to generate an expression atlas for chia. RNA was sequenced on an Illumina Hiseq 2500. Sequence reads were assembled de novo to produce transcripts. Sequence reads were aligned to the chia transcriptome assembly to generate counts for each tissue type. Differentially expressed transcripts were determined for each tissue type.

Proteome characteristics of Tolypocladium guangdongense at differentically developmental stages

Project description:Tolypocladium guangdongense has a similar metabolite profile to Ophiocordyceps sinensis, a highly regarded fungus used for traditional Chinese medicine with high nutritional and medicinal value. Although the genome sequence of T. guangdongense has been reported, relatively little is known about the regulatory networks for fruiting body development and about the metabolite biosynthesis pathways. In order to address this, an analysis of proteome at differentially developmental stages of T. guangdongense was performed. Many heat shock proteins, transcription factors and proteins related to active ingredients were differentially expressed during the developmental process. These data could be meaningful and useful for studying the molecular mechanisms of fungal development, and for the industrial and medicinal application of macro-fungi.

Expression data from microdissected endosperm transfer cells (ETCs) of barley seeds during different developmental stages

Project description:Endosperm transfer cells (ETCs) of barley grains/seeds are located at the maternal-filial boundary in seeds and fascilitate nutrient transfer from the mother plant into the filial endosperm tissue. Due to the difficult accessibility of ETCs inside the seed, signalling and metabolic pathways involved in differentiation processes of ETCs are poorly understood. To analyse ETC differentiation, we applied laser microdissection pressure catapulting (LMPC) coupled to transcriptome analysis at various developmental stages from cellularization to full functionality and ongoing modifications. ETC-specific transcriptome data identified candidate genes and associated pathways involved in distinct differentiation processes. Barley grains were harvested at 5, 7, 10 and 12 days after flowering/pollination (DAF) and immediately frozen in liquid nitrogen. In a cryostat (-20M-BM-0C), middle parts were cut by a razor blade, glued onto sample plates by Tissue-TekM-BM-. O.C.TM-bM-^DM-" and 20 M-BM-5m sections were mounted on PEN membrane slides (PALM, Bernried, Germany). Cryosections were stored for 7 days at -20M-BM-0C until complete dryness. LMPC-based isolation of ETC tissue from cryosections has been done using the PALMM-BM-. MicroBeam laser system. For each biological replicate, 50-70 sections from three independent grains were collected. Three biological replicates were generated from each time point (total number of samples = 12).
