A universal, benchtop, gel-free method for the rapid and simultaneous isolation of all known classes of functional small RNAs

Project description:All known silencing small (s)RNAs operate via ARGONAUTE(AGO)-family proteins within RNA-induced-silencing-complexes (RISCs). Based on AGOs conserved biochemical properties, we have developed a universal, 15-min benchtop extraction procedure allowing simultaneous purification of all classes of RISC-associated sRNAs known to date, without prior knowledge of the samples-intrinsic AGO repertoires. Optimized into a user-friendly kit, the method –coined “TraPR” for Trans-kingdom, rapid, affordable Purification of RISCs– operates irrespectively of the organism, tissue, cell type or bio-fluid of interest, including from minute amounts of input material. The method is highly suited for direct sRNA deep-sequencing, with TrAPR-generated libraries being qualitatively and quantitatively at least on-par with those obtained via gold-standard procedures involving tedious polyacrylamide gel excisions. TraPR considerably improves the quality and consistency of sRNA sample preparation including from notoriously difficult-to-handle tissues/bio-fluids such as starchy storage roots and mammalian plasma, and regardless of RNA contaminants or samples’ RNA-degradation status.

Mechanism of Jingu Zhitong Gel in treatment of knee osteoarthritis based on IL-17 signaling pathway

Project description:In this study, transcriptome sequencing was used to study the mechanism of Jingu Zhitong gel in the treatment of osteoarthritis. We identified the key pathways and key genes for the treatment of KOA by transcriptome sequencing of rat synovial tissue, and completed qPCR validation. The results showed that IL-17 was a targeted pathway in the pathogenesis of osteoarthritis. MMP13, MMP3, cxcl6, CCL17, S100A8, S100A9, Lcn2 and FosB can induce the upregulation of IL-17 signaling pathway, thereby reducing synovial inflammation. This study provides a new idea for the molecular mechanism of Jingu Zhitong gel in the treatment of KOA.

Sample multiplexed scRNA-seq using Nanocoding method for sample barcode labeling

Project description:Sample multiplexed scRNA-seq is a promising strategy to overcome current barriers in high cost and potential technical variations by multiple scRNA-seq tests. In this study, we developed a highly efficienct novel sample barcode labeling method using DNA-encoded Lipid Nanoparticles ('Nanocoding') that could label cells with minimal dependence on their type or sample conditions. This method provids a roubust and general protocol for sample barcoding and multiplexing in scRNA-seq. We demonstrated the performance of Nanocoding through three scRNA-seq studies, which include: 1. mouse spleen cells mix (one dataset including 6 mouse spleen tissues samples); 2. HeLa-mouse Stromal Vascular Fraction(SVF) cells mix (one dataset containing mixed HeLa cell and SVF cell); 3. Aged-Young SVF cells mix (one dataset containing two SVF samples) tests. These studies showcased the biomodal distribution of barcode counts in different models with high signal-to-background ratio, as well as pan-cell labeling activity for efficient and accurate sample-multiplexing. By using Nanocoding, we profiled obsity and age related change in lipid metabolism associated genes or inflammatory related features, in various cell types from spleen or adipose tissues.

An efficient in-gel digestion method on a small amounts of protein sample

Project description:We have verified each step of in-gel digestion. We reduced the sample processing time and labor by optimizing the following four points. 1. Using intact gel pieces. 2. Use 96-well filter and positive pressure manifold before digestion. 3. Extract digested peptide without acetonitrile 4. In order to minimize non-specific absorption, digest in a low-peptides-binding microtube not in the 96-well filter or low-peptides-binding 96-well multiplate.

Metabolically controlled histone H4K5 acylation/acetylation ratio drives BRD4 genomic distribution VII

Project description:In addition to acetylation, histones are modified by a series of competing longer chain acylations. Most of these acylation marks are enriched and co-exist with acetylation on active gene regulatory elements. Their seemingly redundant functions have hindered the understanding of histone acylations’ specific roles. Here, by using an acute lymphoblastic leukaemia (ALL) cell model and blasts from B-ALL patients, we demonstrate a role for mitochondrial activity in controlling histone acylation/acetylation ratio, especially at H4K5. An increase of the crotonylation and butyrylation over acetylation on H4K5 weakens BRD4-chromatin interaction and increases BRD4 nuclear mobility and availability for binding transcription start site associated nucleosome free regions of active genes. Our data suggest that, with regard to BRD4 dynamics, histone acylations including acetylation, should be considered collectively. A metabolism dependant control of the histone acetylation/longer chain acylation(s) ratio could constitute a common mechanism regulating bromodomain factors’ “reservoir” pool, availability and functional genomic distribution.
