In-depth proteomic analysis of tissue interstitial fluid reveals biomarkers related to differentiation status in gastric adenocarcinoma

ABSTRACT: In this study, we collected an in-depth quantitative proteomic dataset of poorly and non-poorly differentiated gastric adenocarcinoma from both tissue and interstitial fluid levels and presented a comprehensive analysis from several aspects. The ISF proteome has higher abundances in proteins of blood microparticle, protein-lipid complex, immunoglobulin complex, and high-density lipoprotein particle etc. Correlation analysis of protein abundance changes between tissues and the matched ISFs uncovered consistent and inconsistent biological events.

Project description:Randall’s plaques (RP) are well established as precursor lesions of idiopathic calcium oxalate (CaOx) stones, and the process of biomineralization driven by osteogenic-like cells has been highlighted in RP formation, but the mechanism is poorly understood. Given the potential role of osteogenic-like renal interstitial fibroblasts in biomineralization, the isolated primary human renal interstitial fibroblasts (hRIFs) were either induced with a widely used osteogenic medium or cultured in normal medium for 7 days, and a transcriptomic analysis of LncRNA and mRNA was performed to study molecular mechanisms underlying the osteogenic differentiation of human renal interstitial fibroblasts.

Comparative 1H-NMR Lipoprotein Profiling of Rheumatoid Arthritis and Systemic Lupus Erythematosus Patients Highlights Disease-Specific Lipoprotein Dysregulation

Project description:<p>Rheumatoid arthritis (RA) and systemic lupus erythematosus (SLE) are systemic autoimmune diseases associated with increased cardiovascular risk and metabolic alterations. We applied 1H-NMR spectroscopy to profile lipoproteins and metabolites in women with RA, SLE, and healthy controls. Both RA and SLE showed shared alterations in HDL metabolism, including reduced HDL particle size and lower concentrations of small HDL particles compared with controls. RA exhibited additional changes, notably a significant reduction in small LDL particle concentration. Metabolite profiling further differentiated RA, revealing significantly lower circulating levels of glutamine, alanine, and GlycB. Correlation analyses demonstrated that in RA, LDL particle concentrations were positively associated with disease activity (DAS28-ESR), and large LDL particles correlated positively with IFN-γ and VEGF. In SLE, HDL particle measures were associated with complement components, with small HDL particles positively correlated with C3 and HDL particle size inversely correlated with C3, while large LDL particles correlated positively with IL-6 and negatively with MDC. Together, these results indicate that RA and SLE share common lipoprotein alterations, while RA displays additional metabolic changes. NMR-derived lipoprotein and metabolite profiles may provide complementary information for assessing inflammation and cardiovascular risk in autoimmune diseases.</p>

Histone H3.3 fills gaps in heterochromatin generated by Smarcad1 in mouse embryonic stem cells (ESC)

Project description:Nucleosome turnover concomitant with incorporation of the replication-independent histone variant H3.3 is a hallmark of regulatory regions in the animal genome. In our current understanding, nucleosome turnover is universally linked to DNA accessibility and histone acetylation. In mouse embryonic stem cells, H3.3 is also highly enriched at interstitial heterochromatin, most prominently intracisternal-A particle endogenous retroviral elements. Interstitial heterochromatin is established over confined domains by the TRIM28/SETDB1 corepressor complex and has stereotypical features of repressive chromatin, such as H3K9me3 and recruitment of all HP1 isoforms. Here, we demonstrate that fast histone turnover and H3.3 incorporation is compatible with these hallmarks of heterochromatin. We identify Smarcad1 to be a chromatin remodeler that generates nucleosome-free regions which are subsequently filled with histone H3.3, generating a surprisingly dynamic heterochromatin state. Loss of histone H3.3 elicits a highly specific opening of interstitial heterochromatin demonstrating that in the wake of Smarcad1 remodeling, H3.3 is required to maintain minimal DNA accessibility by reassembling nucleosomes.

Chronic Liver Disease in Humans Causes Expansion and Differentiation of Liver Lymphatic Endothelial Cells

Project description:Liver lymphatic vessels support liver function by draining interstitial fluid, cholesterol, fat, and immune cells for surveillance in the liver draining lymph node. Chronic liver disease is associated with increased inflammation and immune cell infiltrate. However, it is currently unknown if or how lymphatic vessels respond to increased inflammation and immune cell infiltrate in the liver during chronic disease. Here we demonstrate that lymphatic vessel abundance increases in patients with chronic liver disease and is associated with areas of fibrosis and immune cell infiltration. Using single-cell mRNA sequencing and multi-spectral immunofluorescence analysis we identified liver lymphatic endothelial cells and found that chronic liver disease results in lymphatic endothelial cells (LECs) that are in active cell cycle with increased expression of CCL21. Additionally, we found that LECs from patients with NASH adopt a transcriptional program associated with increased IL13 signaling. Moreover, we found that oxidized low density lipoprotein, associated with NASH pathogenesis, induced the transcription and protein production of IL13 in LECs both in vitro and in a mouse model. Finally, we show that oxidized low density lipoprotein reduced the transcription of PROX1 and decreased lymphatic stability. Together these data indicate that LECs are active participants in the liver, expanding in an attempt to maintain tissue homeostasis. However, when inflammatory signals, such as oxidized low density lipoprotein are increased, as in NASH, lymphatic function declines and liver homeostasis is impeded.

In depth quantitative proteomic and transcriptomic characterization of human adipocytes differentiation using the SGBS cell line

Project description:Most information on molecular processes accompanying and driving adipocyte differentiation are derived from rodent models. Here, a comprehensive analysis of combined transcriptomic and proteomic alterations during adipocyte differentiation in Simpson–Golabi–Behmel Syndrome (SGBS) cells is provided. The SGBS cells are a well-established and the most widely applied cell model to study human adipocyte differentiation and cell biology. However, the molecular alterations during human adipocyte differentiation in SGBS cells have not yet been described in a combined analysis of proteome and transcriptome. Here a global proteomic and transcriptomic data set comprising relative quantification of a total of 14372 mRNA transcripts and 2641 intracellular and secreted proteins is presented. 1153 proteins and 313 genes are determined as differentially expressed between preadipocytes and the fully differentiated cells including adiponectin, lipoprotein lipase, fatty acid binding protein 4, fatty acid synthase, stearoyl-CoA desaturase, and apolipoprotein E and many other proteins from the fatty acid synthesis, amino acid synthesis as well as glucose and lipid metabolic pathways. Preadipocyte markers, such as latexin, GATA6, and CXCL6, are found to be significantly downregulated at the protein and transcript level. This multi-omics data set provides a deep molecular profile of adipogenesis and will support future studies to understand adipocyte function.

Low-input mRNA Sequencing Analysis of Epidermal Langerhans cells (LC) from Murine Imiquimod (IMQ)-Induced Psoriasis-Like Dermatitis

Project description:Purpose: To compare epidermal LC transcriptomes of control group (wild-type IMQ-untreated C57/BL6 mice) and IMQ group (wild-type IMQ-treated C57/BL6 mice). Results: KEGG pathway analysis implied that lesional LCs were highly enriched in several inflammatory signalling pathways, including cytokine-cytokine receptor interactions, Th1, Th2 and Th17 cell differentiation, tumor necrosis factor signalling and IL-17 signalling pathways, complement and coagulation cascades, and NOD-like receptor signalling and PI3K-Akt signalling pathways. Gene set enrichment analysis plots revealed enrichment of cytokine activity, chemoattractant activity, protein lipid complex binding, and low-density lipoprotein particle binding gene sets in LCs from IMQ+ mice compared with IMQ- mice. Conclusions: These results confirmed a proinflammatory role for epidermal LCs in the pathogenesis of psoriasis.

Comparison of the responses of alveolar macrophages from rats, mice and humans following particle overload [mouse]

Project description:Chromic inhalation of poorly soluble low toxicity particles, like titanium dioxide or carbon black, at high exposure levels leading to particle overload in alveolar macrophages, can induce chronic inflammation and lung cancer in rats, but not in mice. Whether this rat adverse response is predictive for humans remains unsettled for more than 40 years. In order to clarify the human relevance of the adverse rat response to particle overload, primary rat, mouse and human alveolar macrophages were exposed in vitro to overload of titanium dioxide or carbon black particles, and their activation profile was analyzed by RNAseq. We report, here, a robust transcriptomic signature of poorly soluble low toxicity particle overload in rat alveolar macrophages in vitro ,which was not observed in mouse macrophages. A similar but markedly lower response was recorded in human macrophages.
