Genetically engineered commensal bacteria are promising living drugs, however, their therapeutic molecules are frequently confined to their colonization sites. Genetically engineered hybridized OMVs for treatment of implant-associated infections and relapse prevention through host immunomodulation

Project description:Implant-associated infections (IAIs) are refractory to elimination and local immunosuppressive microenvironment exacerbates the therapeutic difficulty, further causing the persistence and relapse. Therefore, exploring immune-strengthening therapeutics holds great promise to reverse suppressive host immunity and thoroughly eradicate chronic or repetitive infections. Bacterial outer membrane vesicles (OMVs) emerge as a potential immunostimulatory candidate, which is however, still suffer from lacking active targeting capability and non-specific systemic inflammatory storms. Herein, we genetically engineered bone marrow-derived mesenchymal stem cells (BMSCs) to express CXCR4 and isolated the cell membranes (mBMSCCXCR4) to hybridize them with OMVs derived from Escherichia coli (E. coli) to finally produce nanovesicles (mBMSCCXCR4@OMV). Due to the hybridized membrane structure of mBMSCCXCR4, the resulting nanovesicles generated excellent targeting capability towards bone marrow and were obviously uptaken by bone marrow-derived macrophages, triggering the efficient transition to pro-inflammatory M1 status through TLR/NF-κB pathway. This alteration promoted its innate bactericidal capacity and antigen presentation. Subsequent activation of T cells and B cells derived from bone marrow and inhibition of myeloid-derived suppressor cells (MDSCs) facilitated the in vivo clearance of infections through adaptive immunity via mouse models. In addition, mBMSCCXCR4@OMV also boosted memory B cells and bacteria-specific antibody responses. Together, this study warrants our mBMSCCXCR4@OMV to eradicate complicated IAIs and provides a whole-stage protection to prevent the postsurgical relapse, marking a significant immunotherapeutic advancement in the post-antibiotic era.

Modulation of gene transcription and epigenetics of colon carcinoma cells by bacterial membrane vesicles

Project description:We have investigated the genomic and epigenetic consequences of co-culturing colorectal carcinoma cells with membrane vesicles from pathogenic bacteria Vibrio cholerae and non-pathogenic commensal bacteria Escherichia coli. Our study has revealed that membrane vesicles from pathogenic and commensal bacteria have a global impact on the gene expression of coloncarcinoma cells. The changes in gene expression correlated positively with both epigenetic changes and chromatin accessibility of promoters at transcription start sites of genes induced by both types of membrane vesicles. Moreover, we have demonstrated that membrane vesicles obtained only from V. cholerae induced the expression of genes associated with tumour differentiation. Altogether, our study suggests that the observed genomic changes in host cells might be due to specific components of membrane vesicles and does not require communication by direct contact with the bacteria.

RNA sequencing unveils very small RNAs with potential regulatory functions in bacteria

Project description:RNA sequencing (RNA-seq) is the gold standard for the discovery of small non-coding RNAs. Following a long-standing approach, reads shorter than 16 nucleotides (nt) are removed from the small RNA sequencing libraries or datasets. The serendipitous discovery of a 12 nt-long RNA species capable of modulating the microRNA from which they derive prompted us to challenge this dogma, and by expanding the window of RNA sizes down to 8 nt, to confirm the existence of functional very small RNAs (vsRNAs <16nt). Here we report the profiling of vsRNAs in Escherichia coli (with different experimental conditions), E. coli-derived outer membrane vesicles (OMVs) and five other bacterial strains (Pseudomonas aeruginosa PA7, P. aeruginosa PAO1, Salmonella Typhimurium 14028S, Legionella pneumophila JR32 Philadelphia-1 and Staphylococcus aureus HG001).

Released Bacterial ATP Shapes Local and Systemic Inflammation during Abdominal Sepsis

Project description:Sepsis causes millions of deaths per year worldwide and is a current global health priority declared by the WHO. Sepsis-related deaths are a result of dysregulated inflammatory immune responses indicating the need to develop strategies to target inflammation. An important mediator of inflammation is extracellular adenosine triphosphate (ATP) that is secreted by inflamed host cells and tissues, and also by bacteria in a strain-specific and growth phase-dependent manner. Here, we investigated the mechanisms by which bacteria release ATP. Using genetic mutant strains of Escherichia coli (E. coli), we demonstrate that ATP release is dependent on ATP synthase within the inner bacterial membrane. In addition, impaired integrity of the outer bacterial membrane and bacterial death notably contribute to ATP release. In a mouse model of abdominal sepsis, local effects of bacterial ATP were analysed using a transformed E. coli bearing an arabinose-inducible periplasmic apyrase hydrolyzing ATP to be released. Abrogating bacterial ATP release shows that bacterial ATP suppresses local immune responses, resulting in reduced neutrophil counts and impaired survival. In addition, bacterial ATP has systemic effects via its transport in outer membrane vesicles (OMV). ATP-loaded OMV are quickly distributed throughout the body and upregulated expression of genes activating degranulation in neutrophils, potentially contributing to the exacerbation of sepsis severity. This study reveals mechanisms of bacterial ATP release and its local and systemic roles in sepsis pathogenesis.

Selective ribosome profiling reveals the co-translational chaperone action of trigger factor in vivo

Project description:As nascent polypeptides exit ribosomes, they are engaged by a series of processing, targeting and folding factors. Here we present a selective ribosome profiling strategy that enables global monitoring of when these factors engage polypeptides in the complex cellular environment. Studies of the Escherichia coli chaperone Trigger Factor (TF) reveal that, while TF can interact with many polypeptides, Î²-barrel outer membrane proteins are the most prominent substrates. Loss of TF leads to broad outer membrane defects and premature, cotranslational protein translocation. While in vitro studies suggested that TF is prebound to ribosomes waiting for polypeptides to emerge from the exit channel, we find that in vivo TF engages ribosomes only after ~100 amino acids are translated. Moreover, excess TF interferes with cotranslational removal of the N-terminal formyl methionine. Our studies support a triaging model in which proper protein biogenesis relies on the fine-tuned, sequential engagement of processing, targeting ad folding factors. Examination of translation in the Gram-negative bacterium Escherichia coli, as well as an analysis of the interactions between nascent chains and the molecular chaperone Trigger Factor.
