Transcriptome analysis of 12 flowering ecotypes of Capsella bursa-pastoris

Project description:We used a digital gene expression (DGE) system to generate partial gene expression profiles for 12 selected samples. Significant differences in gene expression between early- and late-flowering samples were detected for 72 candidate genes for flowering time. Genes related to circadian rhythms were significantly overrepresented among the differentially expressed genes. Our data suggest that circadian clock genes play an important role in the evolution of flowering time, and C. bursa-pastoris plants exhibit expression differences for candidate genes likely to affect flowering time across the broad range of environments they face in China. Digital gene expression analysis was performed on RNA from 12 different flowering samples of C. bursa-pastoris. These samples are from different areas, 6 of which represent early-flowering ecotypes, and the other 6 samples represent late-flowering samples

Project description:For tree crops, shortening juvenile phase is a vital strategy for early flowering that ensure to bear fruits in advance to enhance breeding efficiency. In walnut (Juglans regia L.), it usually takes 3-5 years for blooming, but the early flowering (EF) walnut can even flower in a year after planted. The juvenile phase of EF walnut is shorter than the late flowering (LF) walnut, which is more propitious to breeding efficiency. In this study, using RNA sequencing (RNA-seq) and microRNA-seq, we profiled transcriptome-wide identification of gene expression and microRNAs between EF and LF walnuts.

The genomic landscape of early stage ovarian high grade serous carcinoma

Project description:To determine whether early-stage ovarian high grade serous carcinoma (HGSC) represents a distinct genomic entity, we collected samples from 43 patients with stage IA-IIA HGSC to identify potential differences in short genomic variants and copy number aberrations, and compared them to a cohort of 52 late-stage (stage IIIC-IV) cases. We found no significant differences in somatic mutations or focal copy number alterations between early-stage and late-stage cohorts. There was, however, a significant difference in both ploidy and copy number signature exposure between early and late-stage samples, with higher ploidy and signature 4 exposure in late-stage cases. Unsupervised hierarchical clustering revealed three clusters, which were prognostic. Together, our data suggest that early and late-stage HGSC share fundamental genomic features, but that late- stage disease appears distinct from early-stage, with evidence of whole genome duplication that may provide evolutionary benefit.

Serum microRNA Profiling at an Early and Late Stages of Rotenone-Induced Parkinson’s Disease in Rats

Project description:This study investigates alterations in serum microRNA (miRNA) expression during the early (10-day) and late (terminal) stages of Parkinson’s disease (PD) in a rotenone-induced rat model. Rotenone, a mitochondrial complex I inhibitor, was administered to induce PD-like pathology by impairing ATP production. Blood serum samples were collected from control, early-stage PD (EPD), and late-stage PD (LPD) groups following treatment. Serum was processed for small RNA extraction and subjected to high-throughput sequencing using the Illumina platform with a single-end read length of 50 bp. Differential miRNA expression across stages was profiled to identify potential circulating biomarkers and gain insight into disease progression.

The flowering-related genes responsible for differences in bolting time between two radish lines

Project description:To elucidate the molecular mechanisms that determine the differences in flowering times between two radish lines, NH-JS1 (late bolting) and NH-JS2 (early bolting) by high-throughput RNA sequencing analysis. In total, 71,188 unigenes were identified by reference-guided assembly, of which 309, 788, and 980 genes were differentially expressed between the two inbred lines after 0, 15, and 35 days of vernalization, respectively.
