Project description:Gene expression analyses of pancreatic adenocarcinoma and adjacent ductal epithelia from the same patient using bulk vs LCM dissected samples. Our results indicate that laser capture microdissection (LCM) is necessary to identify differentially expressed genes that discriminate between PDAC and healthy pancreatic ductal tissue. Pancreatic tissues were collected at time of surgery and snap frozen in liquid nitrogen for RNA extraction and Affymetrix GeneChip Expression analyses.

Gene expression from laser capture microdissected epithelium and stroma during pancreatic carcinogenesis

Project description:This study used laser capture microdissection to obtain highly purified epithelial and stromal RNA samples from frozen sections of human pancreatic ductal adenocarcinoma (PDA), low-grade pancreatic intraepithelial neoplasias (PanIN) and low-grade intraductal papillary mucinous neoplasms (IPMN). Libraries were prepared using the Nugen Ovation RNA-Seq System V2 and sequenced to a depth of 30 million 100bp single-end reads. These data were used to reconstruct both an epithelial and stromal gene regulatory network of malignant pancreatic disease using the ARACNE algorithm and elucidate regulatory proteins whose dysregulation drives progression and dedifferentiation in PDA.

RNA-seq of mouse Pancreatic Intraepithelial Neoplasias (PanINs) with NF-κB Essential Modulator (NEMO) knockout against NEMO wild-type

Project description:The canonical NF-κB pathway is active in 70% of all pancreatic cancer cases and NF-κB Essential Modulator (NEMO) is essential for the activation of this pathway. In our study, we used KC mice, which express the oncogenic KRAS and develop precancerous lesions termed Pancreatic Intraepithelial Neoplasias (PanINs), and KNeC mice, which express the oncogenic KRAS and have NEMO deleted in their pancreatic cells. These mice were injected with cerulein to promote the development of pancreatitis (cerulein dosage= 50μg/kg). Cerulein was injected at 8 hourly intervals for 2 days in total. The first injection day was when mice reached their sixth week of age and the second injection day was 3 days after the first injection day. Both KC and KNeC mice developed PanINs. At the age of 10 months, pancreata of KC and KNeC mice were analyzed. Using laser capture microdissection, PanINs from both groups were excised and their transcriptome was analyzed though RNA-seq.

miRNA expression differences between FFPE prostate cancer and adjacent normal tissues using real-time quantitative PCR array analysis

Project description:Laser Capture Microdissected cells from archival FFPE Prostate cancer and normal adjacent tissues from 10 patients (5 CA and 5 AA) were converted to cDNA and analysed by PCR array to identify differentially expressed miRNAs between the groups. Selected differentially expressed miRNAs were further validated in tissues from 40 prostate cancer patients. The miRNAs which were differentially modulated in PCa patients in the validation set were further analysed in 32 urine samples from PCa patients and compared with 12 healthy individuals. Differentially expressed miRNAs were explored to e used as non-invasive biomarker for PCa.
