Such redox energy can be derived from electrons generated from H2 as well as inorganic materials such as photo-responsive semiconductors. To reveal how acetogenic bacteria utilize electrons generated from external energy sources to reduce CO2, we developed a nanoparticle-microbe hybrid system and generated RNA-seq results.

Responses of Staphylococcus aureus exposed to HCl and organic acid stress.

Project description:Staphylococcus aureus is an important food poisoning bacterium. In food preservation, acidification is a well-known method. Permeant weak organic acids, like lactic and acetic acids, are known to be more effective against bacteria than inorganic strong acids (e.g., HCl). Growth experiments and metabolic and transcriptional analyses were used to determine the responses of a food pathogenic S. aureus strain exposed to lactic acid, acetic acid, and HCl at pH 4.5. Lactic and acetic acid stress induced a slower transcriptional response and large variations in growth patterns compared with the responses induced by HCl. In cultures acidified with lactic acid, the pH of the medium gradually increased to 7.5 during growth, while no such increase was observed for bacteria exposed to acetic acid or HCl. Staphylococcus aureus increased the pH in the medium mainly through accumulation of ammonium and the removal of acid groups, resulting in increased production of diacetyl (2,3-butanedione) and pyrazines. The results showed flexible and versatile responses of S. aureus to different types of acid stress. As measured by growth inhibition, permeant organic acid stress introduced severe stress compared with the stress caused by HCl. Cells exposed to lactic acid showed specific mechanisms of action in addition to sharing many of the mechanisms induced by HCl stress. Data is also available from http://bugs.sgul.ac.uk/E-BUGS-87

Specific growth rate dependent transcriptome profiling of Escherichia coli K12 MG1655 in accelerostat cultures

Project description:Specific growth rate dependent gene expression changes of Escherichia coli K12 MG1655 were determined by microarray and real time PCR analyses. The bacteria were cultivated on glucose limited minimal medium using the accelerostat method (A-stat), where starting from steady state conditions in a chemostat culture, dilution rate is constantly increased. At specific growth rate (Î¼) 0.47 h-1, E. coli had focused its metabolism to glucose utilization by down-regulation of alternative substrate transporters expression compared to Î¼ = 0.3 h-1. It was found that acetic acid accumulation began at Î¼ = 0.34 Â± 0.01 h-1 and two acetate synthesis pathways (phosphotransacetylase-acetate kinase (pta-ackA) and pyruvate oxidase (poxB)) contributed to the synthesis at the beginning of overflow metabolism, i.e. onset of acetate excretion. On the other hand, poxB, pta and ackA expression patterns suggest that pyruvate oxidase may be the only enzyme synthesizing acetate at Î¼ = 0.47 h-1. Down-regulation of acs-yjcH-actP operon, the resulting loss of glucose and acetate co-utilization between specific growth rates 0.3 h-1 â 0.42 h-1 and acetic acid accumulation from Î¼ = 0.34 Â± 0.01 h-1 allows one to surmise that the acetate utilization operon expression might play an important role in overflow metabolism. DNA microarray analysis was performed from three A-stat cultivations, for which one has a technical replicate.

Metabolomic Analysis of Incurrent and Excurrent Water From Sponges

Project description:<p>Sponges are sessile filter-feeders that can process vast amounts of water and are known to influence the chemistry of the surrounding seawater. There has been limited work however to understand the extent to which sponges alter dissolved organic matter (DOM), yet in areas where sponges are abundant, sponges may contribute significantly to the reef seawater profile of DOM. This work provides an in-depth examination of six prevalent sponges on Caribbean reefs and how they alter DOM and other seawater nutrients. Incurrent and excurrent seawater samples were collected for each of the six sponge species and processed for: inorganic nutrients, fluorescent dissolved organic matter (fDOM), untargeted and targeted metabolomics, and particulate matter by flow cytometry. Sponges were sampled from two coral reef sites in the Florida Keys (Florida, USA): Looe Key reef and Wonderland reef in the southern Florida Keys. We found higher that sponges altered a relatively small subset of the DOM profile and were a net sink of most mass features from untargeted metabolomics. However, sponges also released some putatively labile metabolites and processed DOM in a species-specific manner. These results provide additional support for the large impact that sponges have in the dissolved nutrient profile on coral reefs and provide support for a species-specific impact, with some species altering the DOM profile, fDOM profile, and/or inorganic nutrients to a greater extent than other species. These results have implications for better understanding the influence of the sponge community on coral reef nutrient dynamics.</p>
