Project description:Multiple reaction monitoring-mass spectrometry became a mainstream method for quantitative proteomics, which made the validation of a method and the analyzed data important. In this portal for validation of the MRM-MS assay, we developed a website that automatically evaluates uploaded MRM-MS data, based on biomarker assay guidelines from the European Medicines Agency, the US Food & Drug Administration, and the Korea Food & Drug Administration. The portal reads a Skyline output file and produces the following results-calibration curve, specificity, sensitivity, carryover, precision, recovery, matrix effect, recovery, dilution integrity, stability, and QC-according to the standards of each independent agency. The final tables and figures that pertain to the 11 evaluation categories are displayed in an individual page. Spring boot was used as a framework for development of the webpage, which follows MVC Pattern. JSP, HTML, XML, and Java Script were used to develop the webpage. A server was composed of Apache Tomcat, MySQL. Input files were skyline-derived output files (csv file), and each files were organized by specific columns in order. SQL, JAVA were interworked to evaluate all the categories and show the results. Method Validation Portal can be accessed via any kind of explorer from https://pnbvalid.snu.ac.kr.

Project description:Sepsis remains a diagnostic challenge with no gold-standard test. Urine provides a readily available, non-invasive biofluid with significant diagnostic potential. Urinary gene expression has been previously used for diagnosis and prognosis of urological malignancies and transplant allograft rejections, but remains unutilized for sepsis diagnosis. In this study, the authors use urinary gene expression profiles to both diagnose sepsis and characterize its pathophysiology. By using differential expression augmented with machine learning ensembles, the authors identify a collection of cellular mRNA from 239 genes in patient urine which show exceptional power in classifying septic patients from those with chronic systemic disease in both internal and independent external validation cohorts. Functional analysis indexes the disrupted biological pathways in early sepsis and additionally reveals key molecular networks driving its pathogenesis. This study serves a pioneering step towards expanding the clinical potential of urinary molecular profiles for application to systemic diseases.

Project description:Background: Septic shock heterogeneity has important implications for the conduct of clinical trials and individual patient management. We previously addressed this heterogeneity by indentifying 3 putative subclasses of children with septic shock based on a 100-gene expression signature corresponding to adaptive immunity and glucocorticoid receptor signaling. Herein we attempted to prospectively validate the existence of these gene expression-based subclasses in a validation cohort. Methods: Gene expression mosaics were generated from the 100 class-defining genes for 82 individual patients in the validation cohort. Patients were classified into 1 of 3 subclasses (“A”, “B”, or “C”) based on color and pattern similarity relative to reference mosaics generated from the original derivation cohort. Separate classifications were conducted by 21 individual clinicians and a computer-based algorithm. After subclassification the clinical database was mined for clinical phenotyping. Results: In the final consensus subclassification generated by clinicians, subclass A patients had a higher illness severity, as measured by illness severity scores and maximal organ failure, relative to subclasses B and C. The k coefficient across all possible inter-evaluator comparisons was 0.633. Similar observations were made based on the computer-generated subclassification. Patients in subclass A were also characterized by repression of a large number of genes having functional annotations related to zinc biology. Conclusions: We have validated the existence of subclasses of children with septic shock based on a biologically relevant, 100-gene expression signature. The subclasses can be indentified by clinicians without formal bioinformatics training, at a clinically relevant time point, and have clinically relevant phenotypic differences. Expression data from 82 children with septic shock and 21 normal controls were generated using whole blood-derived RNA samples representing the first 24 hours of admission to the pediatric intensive care unit. The controls were used for normalization. Subsequently, we used the expression data from 100 class defining genes to validate the existence of pediatric septic shock subclasses having phenotypic differences.

Project description:The relatively new high-resolution MRM (MRMHR) approach with the Triple-TOF MS running under nanoflow (Which is similar to the SRM/MRM approach) was adopted in this study to solidify further the findings of SWATH-MS results of differentially expressed proteins found across the time points in the chick vitreous for the benefit of low peptide amount consumption. Twelve up-regulated and 26 down-regulated proteins were found across all time points compared to day 7 using SWATH-MS. Several DEPs, such as alpha-fetoprotein, cadherins family group, neurocan, and reelin involved in structural and growth-related pathways, were validated for the first time using MRMHR under this experimental condition.
