LC-MS/MS for identifying the ISGylated sites of DPP3

ABSTRACT: To explore the ISGylated sites of DPP3. DPP3-Flag and the ISGylation system containing UBA7, UBE2L6, and ISG15 were co-transfected in HEK293T cells. Cells were harvested after 48 hours and lysed, then co-immunoprecipitation with anti-Flag antibody magnetic beads. The sample was verified by western blot. Then the sample was electrophoresed in polyacrylamide gel and LC-MS/MS was performed using gel containing Co-IP sample to identify the ISGylation sites of DPP3.

Impact of substrate adhesiveness on embryonic stem cell pluripotency

Project description:GOAL: We developed novel hydrogel substrates for stem cell culture, in which we independently vary substrate stiffness and adhesiveness. Substrate adhesiveness is here defined by the density of matrix tethering sites on the hydrogel surface (not by protein concentration). Any extra-cellular matrix protein can be covalently bonded to the gel at those tethering sites. The density of matrix tethering sites is controlled by the concentration of a co-factor added to the polyacrylamide hydrogel premix. The goal of this study was to assess the impact of varying matrix tethering on the gene expression of pluripotent embryonic stem cells, and to determine whether the potential effect would be dependent on substrate stiffness.

Identification of potential ICAM3-interacting proteins using IP-MS

Project description:IP-MS assays were used to identify the protein(s) that might interact with ICAM3. Briefly, the THP1-Mφ stably expressing Flag-ICAM3 were co-cultured with WT authentic SARS-CoV-2-infected A549-ACE2 cells for 48 h. After co-culture, THP1-Mφ were lysed in NETN buffer and immunoprecipitated using anti-Flag M2 agarose (M8823; Sigma-Aldrich, MO, USA). After washing four times with the high stringent lysis buffer, the immunoprecipitants were resolved on gradient SDS-polyacrylamide gel electrophoresis (PAGE), and the gel bands were processed for mass spectrometry. Proteins were reduced with dithiothreitol, alkylated with iodoacetamide, and digested with trypsin. Peptides were extracted, vacuum-dried, and reconstituted in formic acid for MS analysis using an Orbitrap Fusion spectrometer. The tandem mass spectra were searched against the human UniProt database (version 20140922, containing 20,193 sequences) using MaxQuant (version 1.5.3.30). The false discovery rates (FDR) of the peptide-spectrum matches (PSMs) and proteins were set to less than 1%.

Project description:pETDUET His-PAAR4 and pETDUET Flag-PAAR4 were transformed into BL21 E. coli DE3 and expressed as described above. An equal volume of PAO1 retS was grown to an OD600 of 2.0. E. coli expressing His-PAAR4 or Flag-PAAR4 and Pseudomonas cells were harvested by centrifugation and lysed as described above. Lysates of both species were combined and His-PAAR4 or Flag-PAAR4 were purified as before. Eluted sample was mixed with SDS-loading buffer, boiled and run on a 12% SDS-PAGE for 0.6 cm. After coomassie staining and de-staining, the resulting band was excised and used for LC-MS/MS.

Human Cell 293T BCAT1 IP GC-LC-MS

Project description:To identify the potential interaction protein that interacts with BCAT1 by IP-MS, we established the stable cell line with vector and BCAT1 in AGS. Then ten million cells were collected lysed in ice-cold 0.1% NP-40 buffer (50 mM Na2HPO4, pH 7.5, 150 mM NaCl) with protease inhibitors cocktail (Sigma, p8340). The supernatants were collected by centrifugation and incubated with 10 µL Anti Flag‐beads (Sigma, A2220at 4°C for overnight. After incubation, beads were washed with lysis buffer for 3 times. Precipitates were resuspended in 1 × SDS loading buffer and separated by SDS-PAGE (polyacrylamide gel electrophoresis). Then cut off (about 1cm2) gel for trypsin hydrolysis and collected and dried the peptide for MS analysis (Thermo Fisher Q Exactive).
