Tandem affinity purification of the HDAC4-associated protein complex

ABSTRACT: To identify the direct targets of the HDAC4-mediated inhibition of ferroptosis, owing to the lack of DNA binding ability of HDAC4, we performed tandem affinity purification using lung cancer cells stably expressing a triple epitope (an S protein tag, a 2× Flag tag, and a streptavidin-binding peptide tag)-tagged HDAC4 (SFB-HDAC4).

USP26 overexpressing HEK293T cells LC-MS/MS

Project description:To elucidate the mechanism by which USP26 dictates HCC tumorigenesis, we attempted to identify the protein associated with USP26 using a triple-epitope (S-protein, FLAG tag and streptavidin binding peptide)-tagged version of USP26 (SFB-USP26). Tandem affinity purification followed by mass spectrometric analysis identified several strong interactors of USP26.

Project description:S-protein-2xFLAG-Streptavidin binding peptide (SFB)-tagged TLK1 or SFB-TLK2 were transfected into 4x 15 cm plates of HEK293T cells. Cells were harvested 24 hours after transfection using NETN buffer (150 mM NaCl, 0.5 mM EDTA, 20 mM Tris-HCl pH 8.0, 0.5% NP-40) supplemented with 2 µg/mL aprotinin (Thermo, AAJ60237MB) and 5 µg/mL pepstatin A (Thermo, PI78432) at 4ºC for 20 minutes. Lysates were centrifuged at 9,000 x g, 4ºC for 20 minutes to yield supernatant as soluble fraction. Soluble fractions were incubated with streptavidin sepharose (200 µl) (GE Healthcare, GE17-5113-01) at 4ºC for 1 hour followed by washing with NETN buffer three times. The protein complexes were eluted with 2 mg/mL biotin at 4ºC for 1 hour. The eluents were then incubated with S-protein agarose (EMD Millipore, 69704-3) overnight at 4ºC, washed three times with NETN buffer, and eluted in 1x Laemmli buffer.

Genome-Wide Identification of the FRS12 Binding Sites by Tandem Chromatin Affinity Purification â Seq Analysis in Arabidopsis thaliana

Project description:To identify the genomic binding sites of FRS12, Tandem Chromatin Affinity Purification â Seq (TChAP-Seq) was performed on 7-d-old Pro35S:FRS12-HBH and Pro35S:NLS-GFP-HBH expressing Arabidopsis thaliana PSB-D cells. Cultures were transferred to long days (16:8) conditions two weeks before harvesting at night time (NT) at zeitgeber time (ZT) 20 (time of lights on usually defines zeitgeber time zero). Chromatin was isolated from formaldehyde-treated cell cultures following two affinity purification steps; first by IMAC using a Ni-NTA Superflow resin (Qiagen), then by a Biotin binding step using a Streptavidin Sepharose resin (GE Healthcare). Finally, protein-DNA bound fragments were decrosslinked, deproteinized and purified using QIAquick PCR Purification Kit (Qiagen). Pro35S:FRS12-HBH samples were carried in two replicates whereas background Pro35S:NLS-GFP-HBH sample was prepared in a single replicate. The TChAP DNA samples were processed by first preparing a TruSeq ChIPseq library (Illumina) and then sequenced using Illumina HiSeq 2000 at 50bp single read at an average depth of 15 million reads.

Chromatin tandem affinity purification sequencing.

Project description:Chromatin immunoprecipitation coupled with ultra-high-throughput sequencing (ChIP-seq) is a widely used method for mapping the interactions of proteins with DNA. However, the requirements for ChIP-grade antibodies impede wider application of this method, and variations in results can be high owing to differences in affinity and cross-reactivity of antibodies. Therefore, we developed chromatin tandem affinity purification (ChTAP) as an effective alternative to ChIP. Through the use of affinity tags and reagents that are identical for all proteins investigated, ChTAP enables one to directly compare the binding between different transcription factors and to directly assess the background in control experiments. Thus, ChTAP-seq can be used to rapidly map the genome-wide binding of multiple DNA-binding proteins in a wide range of cell types. ChTAP can be completed in 3-4 d, starting from cross-linking of chromatin to purification of ChIP DNA.

Affinity purification of TRMT6/61A protein complexes

Project description:In order to identify the molecular mechanism leading to the increase of TRMT6/61A complex in aged HSCs, we purified proteins interacting with TRMT6 and TRMT61A via affinity purification. HEK293T cells stably expressing SFB-tagged TRMT6 or SFB-TRMT61A were lysed in NETN buffer (20 mM Tris-HCl [pH 8.0], 100 mM NaCl, 1 mM EDTA, and 0.5% Non- idet P-40, containing protease and phosphatase inhibitors cocktail) on ice for 30 min. Cell debris were removed by centrifugation and the supernatant were collected and incubated with 50 μL S-protein beads for 4 hr at 4 ℃. Beads were washed with 1 mL NTEN buffer for three times, the immunocomplexes were boiled in 20 μL 2 x SDS loading buffer. Samples were resolved on 10% SDS-PAGE and analyzed by mass spectrometry.

RPM-1 in vivo affinity-purification proteomics using C. elegans

Project description:To uncover putative RPM-1 protein-protein interactions, we performed a comprehensive series of in vivo affinity-purification proteomics experiments using C. elegans. We utilized integrated transgenes that express RPM-1 fused with a Protein G::Streptavidin binding peptide (GS) affinity tag expressed using the native rpm-1 promoter on an rpm-1 protein null background. Negative control animals expressed an integrated transgene where the GS tag was fused to GFP (GS::GFP) and expressed by the rpm-1 promoter. We also designed a biochemical “trap” using an RPM-1 ligase-dead (RPM-1 LD) site-directed mutant to identify ubiquitination substrates. RPM-1 LD would enrich substrates by trapping them in stalled ubiquitination complexes, as well as preventing proteasome-mediated degradation and elevating substrate levels. RPM-1-binding proteins that are not ubiquitination substrates would bind to both RPM-1 and RPM-1 LD.

SPOP mass spec in different treatment

Project description:293T cells were transfected with S, Flag, and Biotin-binding-protein-(streptavidin)-binding-peptide (SFB) triple-tagged backbone vector or SFB-tagged SPOP. Twenty-four h after transfection, control cells were treated with DMSO (Group 1) and SFB-SPOP transfected cells were treated with DMSO (Group 2) or DNA damaging agents including mitomycin C (MMC, 1 µM) (Group 3), camptothecin (CPT, 50 nM) (Group 4), cisplatin (10 µM) (Group 5) and etoposide (10 µM) (Group 6) for 24 h. The cells were lysed by NETN buffer (20 mM Tris-HCl, pH8.0, 100 mM NaCl, 1mM EDTA, 0.5% Nonidet P-40) with 50 mM β-glycerophosphate, 10 mM NaF, and 1μg/mL pepstatin-A at 4°C for 3 h, followed by tandem affinity purification using streptavidin beads and S tag beads and LC-MS. A total of six groups of cell lysate were analyzed (n=6), including one group of cells transfected with empty vector and treated with DMSO as a control.

A novel inducible retroviral expression system for StrepHA-tandem affinity purification mass-spectrometry-based proteomics

Project description:Tandem-affinity purification mass spectrometry using the streptavidin-hemagglutinin (SH)-tag has been successfully employed to map signaling networks in several large-scale studies. However its application has so far been restricted to the small number of Flp/FRT-recombination competent cell lines. We present pRSHIC, a novel retroviral, doxycycline-inducible Tet-On vector system suitable for expression of SH-tagged target proteins in a wide range of human and mouse cell systems. The additional feature of concomitant reporter fluorophore expression makes pRSHIC a valuable tool for a diverse set of phenotypic analyses beyond TAP-MS experiments. The dataset demonstrates the application of pRSHIC for TAP-MS analysis of two showcase bait proteins involved in cancer cell proliferation as well as cell death induction and identified novel high- confidence interacting proteins with possible pharmacological intervention potential.
