ABSTRACT: This study treated the HCT116 cell line with Staurosporine (STS, a non-selective protein kinase inhibitor), Vorinostat (SAHA, an HDAC inhibitor), and Tunicamycin (Tuni, an N-glycosylation inhibitor) to investigate the phosphoproteome, N-glycoproteome, and acetylproteome.

Gene expression profiles of HCT116 colorectal carcinoma cells treated with HDAC inhibitors

Project description:Histone deacetylases (HDACs) regulate gene expression. Inhibition of class I HDACs has been shown to inhibit cancer cell growth. Largazole, a new potent HDAC inhibitor, shows strong antitumor activity, presumably by modulating transcription of cancer relevant genes. We used microarray analysis of human HCT116 colorectal carcinoma cell line to determine the gene expression profile after largazole treatment in comparison with other HDAC inhibitors (FK228 and SAHA). The goal was to identify regulated genes that can be linked to the antiproliferative effects of these HDAC inhibitors in HCT116 cells. To characterize the genes regulated by Largazole, SAHA and FK228, genome-wide gene expression analysis was carried out. Human HCT116 colorectal carcinoma cells (400,000) were seeded per well (6-well dish) and one day later treated with Largazole, SAHA, FK228 and vehicle control. 10 h later, total RNA was extracted and processed for hybridization to an Affymetrix Human Genome U133 2.0 GeneChip. Global alterations in transcript levels upon Largazole, SAHA and FK228 treatment were determined through comparison with data derived from cells treated with vehicle control. The experiment was carried out in duplicate.

Project description:Histone deacetylase (HDAC) inibitors suppress cell proliferation of prostate cancer, but the detailed mechanisms are unknown. Moreover, HDAC includes 18 family members, namely HDAC1-11 and SIRT1-7, and differences of effects on prostate cancer proliferation among these enzymes are also unknown. Thus, we clarified differences of gene expression between prostate cancer cell line (LNCaP) treated with pan-HDAC inhibitors (TSA and OBP-801) or selective HDAC inhibitor (NCC-149, HDAC8-specific inhibitor)using cDNA microarray. LNCaP treated with TSA (1Î¼M), NCC149 (2Î¼M), OBP-801 (200nM) or DMSO for 24hrs, RNA was extracted from cells, and cDNA array was performed.

Project description:Gene expression profiles were obtained via Nanostring nCounter Expression Assay (PanCancer Progression Panel, Nanostring Technologies, Hamburg, Germany). We aimed to obtain a gene expression signature associated to the kockout of p21 (i.e. Cyclin Dependent Kinase Inhibitor 1A, CDKN1A) in colorectal carcinoma samples and its association with of epithelial-mesenchymal transition (EMT). We analysed and compared three independent cultures of HCT116 p21 wt cells and three HCT116 p21-/- ko cells.
