Time series analysis of transcriptomic responses to iron and zinc stress in Sorghum

Project description:Micronutrient stress impacts growth, biomass production, and grain yield in crops. Multi-omics studies are valuable resources for identifying genes for functional studies for trait improvement such as accumulation of Fe or Zn under deficient or excess conditions for bioenergy or grain agriculture. We conducted transcriptomics and ionomics analyses on Sorghum bicolor BTx623, grown under Fe and Zn limiting and excess conditions over a 21-day time-period. To identify early and late transcriptional response in roots and leaves, 180 RNAseq libraries were sequenced for differential expression and coexpression network analyses. Fe and Zn accumulation was measured using ICP-MS at each time point and a fluorometer was used to estimate chlorophyll content in leaves. Among the four treatments, Fe limiting and Zn excess resulted in the largest phenotypic effects and transcriptional response in roots and leaves.

Transcriptomic shifts in rice roots in response to Cr (VI) stress

Project description:Detailed analysis of genome-wide transcriptome profiling in rice root is reported here, following Cr-plant interaction. Such studies are important for the identification of genes responsible for tolerance, accumulation and defense response in plants with respect to Cr stress. Rice root metabolome analysis was also carried out to relate differential transcriptome data to biological processes affected by Cr (VI) stress in rice. The rice variety IR-64 was germinated and allowed to grow for 5 d at 37 C and then transferred to Hewitt solution for growth. After 10 d of growth, seedlings of uniform size and growth were treated with 100 µM of Cr (VI), As (V), Cd, and Pb under standard physiological conditions of 16 h light (115 μmol m−2 s−1) and 8 h dark photoperiod at 25 ± 2 C for 24 h. Total RNA was extracted from the treated rice roots and microarray was performed using one-cycle target labeling and control reagents (Affymetrix platform).

Internal reference gene selection under salt, alkali, and drought stresses in ecological remediation plant giant reed

Project description:Real-time quantitative PCR (RT–qPCR) is the favoured method for gene expression analysis in molecular biology due to its sensitivity, specificity, cost-effectiveness, and reproducibility. To obtain the accuracy and reliability of RT-qPCR, the use of reliable reference genes is inevitable. There were many reports about the physiological response of giant reed (Arundo donax L.) to abiotic stresses. However, there is little use in the validation of reference genes under different treatments. It still belongs to the blank that the research about selecting reference genes under salt and alkali. In this study, the expression stability of twenty-three candidate reference genes in leaves and roots were assessed under salt, drought, and alkali stresses using geNorm, NormFinder, BestKeeper, and Delta Ct algorithms. Our results showed that no one gene had an invariant expression under different conditions. For example, under drought stress, UPL3, UBC2, and APT1 were better reference genes in leaves, RPL5 and FPS2 were better in roots. Under alkali stress, GAPDH, APT1, and RPS5 were better reference genes in leaves; UPL3, ACT2, and SAMDC2 were better in roots. In addition, the expression of MSD1 was used to further confirm the validated reference genes under salt, drought, and alkali stresses. It was proved that the use of inappropriate reference genes in giant reed significantly altered the relative expression of target genes and even reversed the results. Consequently, our results provided guidelines for reference gene selection under salt, drought, and alkali stresses and a foundation for more accurate and widespread use of RT-qPCR in the giant reed.

Transcriptome analyses of a pair of near-isogenic lines (NILs) from the cross Solanum lycopersicum var. cerasiforme (E9) x S. pimpinellifolium line (L5) under multistress conditions

Project description:NILs were created for the detailed genetic mapping of a QTL (gFW9.1) in tomato. Residual heterozygocity in recombinant inbred lines from the cross S. lycopersicum var. cerasiforme (parental accession E9) × S. pimpinellifolium line (parental accession L5) was used for the generation of a pair of NILs of which line E9 had DNA from parent E9 on a large section of chromosome 9 (5-56 Mb), whereas line L5 had parent L5 DNA. These two lines were tested as rootstocks grafted to a common scion (cv. Boludo) in multi-stress conditions - low phosphorus and drought stress compared to high phosphorus and well-watered conditions. RNA for transcriptomic analysis was prepared from root tissues. Secondary use of data: In a study aiming to identify genes that respond to multiple abiotic stresses, microarray data obtained from different plant species and under different stresses was analysed. A number of conserved stress-responsive genes were identified whose expression was differentially regulated in tomato roots in response to one or several stresses. 10 of these genes were validated as reliable biomarkers whose expression levels are related to different signalling pathways involved in adaptive stress responses. This dataset comprises part of the full stress dataset and is for plant roots harvested after growth under low phosphorus and drought conditions, compared to plant roots harvested after growth under sufficient phosphorus and well watered conditions.

Pb stress and ectomycorrhizas: stronger and more effective proteomic responses in poplar roots inoculated with Paxillus involutus isolate characterised by a low root colonization ratio

Project description:The commonly observed increased heavy metal tolerance of ectomycorrhized plants is usually linked with the protective role of the fungal hyphae covering colonized plant root tips. However, the molecular effects of ECM-triggered increases in plant mass and the ‘dilution effect’ are unknown. Here, we examined Populus × canescens microcuttings inoculated with the Paxillus involutus isolate, which triggered an increase in poplar growth despite successful colonization of only 1.9% ± 0.8 of root tips. Analyzed plants grown for 6 weeks in agar medium enriched with 0.75 mM Pb(NO3)2 lacked a protective fungal biofilter. In minimally colonized ‘bare’ roots, the proteome response to Pb was similar to that in noninoculated plants (e.g., higher abundances of PM- and V-type H+ 31 ATPases and lower abundance of ribosomal proteins). However, the more intensive activation of molecular processes leading to Pb sequestration or redirection of the root metabolic flux into amino acid and Pb chelate (phenolic and citrate) biosynthesis coexisted with lower Pb uptake compared to that in controls. The molecular Pb response of inoculated roots was more intense and effective than that of noninoculated roots in poplars.

Modification of maize peroxidases’ activity and proteome of roots and leaves in the presence of plant oligosaccharides and cadmium

Project description:We examined the effect of galactoglucomannan oligosaccharides (GGMOs) and/or Cd on the activity of peroxidases and the proteome of maize (Zea mays L.) roots and leaves. Our previous work confirmed that the application of GGMOs ameliorates symptoms of Cd stress in plants. Here, the plants were cultivated in hydroponics for 7 days, and the protein levels and peroxidase activity were estimated in intracellular, basic cell wall, and acidic cell wall protein fractions. The activity of peroxidases varied between the plant organs, as well as among the fractions and treatments. The application of GGMOs on plants suffering from Cd stress did not significantly influence the levels of peroxidases but modulated their activity, which implies posttranslational regulation. Next, we focused on the characterisation of proteins with significant changes in their levels in the GGMOs + Cd treatment. The changes in the level of various proteins (e.g., related to the defence reactions, cell wall structure/metabolism, and activation of plant hormones) caused by GGMOs and Cd presence suggested possible mechanisms of action of these oligosaccharides, which improve vitality of maize seedlings exposed to Cd.
