Project description:Decreasing antenna size is regarded as a potential strategy to improve photosynthesis for higher yield potential. Reducing chlorophyll content has been used as a strategy to decrease antenna size. One of the commonly cited benefits of this strategy has been its ability to improve crop nitrogen use efficiency; however, field evidence for this so far is limited. Here we used a mutant, p35s-Ami-YGL1, which has a lower chlorophyll content and also lower antenna size, to study the impacts of modifying leaf chlorophyll content on tissue nitrogen content and nitrogen use efficiency of plants. We show that the nitrogen contents for different tissues, including the seed tissue, on a weight basis were increased in p35s-Ami-YGL1, together with a decrease in C: N. Concurrently, we found that tissue carbon content decreased, while the content of chlorophyll precursors increased. These results suggest that the observed increase in tissue nitrogen content in Ami-YGL1 does not reflect an increase in plant nitrogen absorption or use efficiency, rather it is a result of stunted carbon fixation capacity of plants. The observed increase in seed nitrogen content in Ami-YGL1 suggests a potential strategy to increase seed nitrogen content in crops.

Project description:Rice is an ideal crop for improvement of nitrogen use efficiency (NUE), especially with urea, its predominant fertilizer. There is a paucity of studies on rice genotypes contrasting for NUE. We compared low urea-responsive transcriptomes of contrasting rice genotypes, namely Nidhi (low NUE) and Panvel1 (high NUE). Transcriptomes of whole plants grown with media containing normal (15 mM) and low urea (1.5 mM) revealed 1497 and 2819 differentially expressed genes (DEGs) in Nidhi and Panvel1, respectively, of which 271 were common. Though 1226 DEGs were genotype-specific in Nidhi and 2548 in Panvel1, there was far higher commonality in underlying processes. High NUE is associated with the urea-responsive regulation of other nutrient transporters, miRNAs, transcription factors (TFs) and better photosynthesis, water use efficiency and post-translational modifications. Many of their genes co-localized to NUE-QTLs on chromosomes 1, 3 and 9. A field evaluation under different doses of urea revealed better agronomic performance including grain yield, transport/uptake efficiencies and NUE of Panvel1. Comparison of our urea-based transcriptomes with our previous nitrate-based transcriptomes revealed many common processes despite large differences in their expression profiles. Our model proposes that differential involvement of transporters and TFs, among others, contributes to better urea uptake, translocation, utilization, flower development and yield for high NUE.

Project description:Inferring phenotypic outcome from genomics features is the promise and challenge for basic and applied research. Functionally testing whether the feature(s) with predictive power can shed light on the underlying mechanism remains largely unexplored. We address these gaps by applying a machine learning approach to predict phenotypes based on transcriptome data. We validate the predictive models in silico using out-of-sample varieties and in planta by reverse genetics. Our study primarily focuses on a agronomic trait nitrogen use efficiency (NUE), but the described approach can be applied to any phenotype across biology, agriculture and medicine. We measure NUE and gene expression from natural and cultivated varieties of Arabidopsis and maize, respectively, under low and high N environments. We integrate transcriptomics across a model and a crop and demonstrate that identifying the evolutionarily conserved N-responsive differentially expressed genes is an efficient technique to reduce the feature dimensionality, which ultimately improves the predictive power of the gene-to-trait models learned. Furthermore, including a model organism with a comprehensive mutant collection has enabled the efficient validation of the role candidate genes with predictive power in NUE outcomes. Using the matched transcriptomic and phenotypic data from a model and crop species, we present an analysis pipeline to infer a complex trait from transcript abundance. This analysis pipeline can be applied to any other organisms to uncover novel genes underpinning physiological traits of interest.

Project description:BackgroundNitrogen use efficiency (NUE) is closely related to crop yield and nitrogen fertilizer application rate. Although NUE is susceptible to environments, quantitative trait nucleotides (QTNs) for NUE in wheat germplasm populations have been rarely reported in genome-wide associated study.ResultsIn this study, 244 wheat accessions were phenotyped by three NUE-related traits in three environments and genotyped by 203,224 SNPs. All the phenotypes for each trait were used to associate with all the genotypes of these SNP markers for identifying QTNs and QTN-by-environment interactions via 3VmrMLM. Among 279 QTNs and one QTN-by-environment interaction for low nitrogen tolerance, 33 were stably identified, especially, one large QTN (r2 > 10%), qPHR3A.2, was newly identified for plant height ratio in one environment and multi-environment joint analysis. Among 52 genes around qPHR3A.2, four genes (TraesCS3A01G101900, TraesCS3A01G102200, TraesCS3A01G104100, and TraesCS3A01G105400) were found to be differentially expressed in low-nitrogen-tolerant wheat genotypes, while TaCLH2 (TraesCS3A01G101900) was putatively involved in porphyrin metabolism in KEGG enrichment analyses.ConclusionsThis study identified valuable candidate gene for low-N-tolerant wheat breeding and provides new insights into the genetic basis of low N tolerance in wheat.

Project description:Microbial nitrogen use efficiency (NUE) describes the partitioning of organic N taken up between growth and the release of inorganic N to the environment (that is, N mineralization), and is thus central to our understanding of N cycling. Here we report empirical evidence that microbial decomposer communities in soil and plant litter regulate their NUE. We find that microbes retain most immobilized organic N (high NUE), when they are N limited, resulting in low N mineralization. However, when the metabolic control of microbial decomposers switches from N to C limitation, they release an increasing fraction of organic N as ammonium (low NUE). We conclude that the regulation of NUE is an essential strategy of microbial communities to cope with resource imbalances, independent of the regulation of microbial carbon use efficiency, with significant effects on terrestrial N cycling.

Project description:Fertilizers are costly inputs into crop systems. To compensate for inefficiencies and losses from soil, farmers apply on average double the amount of nitrogen (N) fertilizer acquired by crops. We explored if N efficiency improves with biofertilizers formulated with organic waste, mineral N or plant growth-promoting rhizobacteria (PGPR). We compared treatments receiving mineral N fertilizer or biofertilizers at industry-recommended (100%) or lower (60%) N rates at two commercial sugarcane farms. Biofertilizer at the 60% N-rate generated promising results at one farm with significantly higher biomass and sugar yield than the no-N control, which matched the 100% mineral N treatment. This yield difference was accompanied by a shift in microbial diversity and composition. Correlation analysis confirmed that shifts in microbial communities were strongly linked to soil mineral N levels, as well as crop productivity and yield. Microbial co-occurrence networks further revealed that biofertilizer, including treatments with an added PGPR, can enhance bacterial associations, especially in the context of complex fungal networks. Collectively, the results confirm that biofertilizers have quantifiable effects on soil microbial communities in a crop system setting, which underscores the opportunities for biofertilizers to promote N use efficiency and the circular N economy.

Project description:Nitrogen (N) is an essential macronutrient for agricultural production, and its excessive use causes not only economic but also environmental damage. However, improving nitrogen use efficiency (NUE) remains a complex task for achieving more productive crops under conditions of limited nitrogen availability. To the best of our knowledge, this is the first study aiming to integrate the morphophysiological responses and proteomic profiles of leaves and roots of popcorn (Zea mays everta). For this, two inbred lines contrasting for NUE, i.e., P2 (high NUE) and L80 (low NUE), were cultivated under high (100% of N supply) and low (10% of N supply) nitrogen conditions. Morphological and physiological traiits such as photochemical quenching (qP), non-photochemical quenching (NPQ), quantum yield of photosystem II (ΦPSII), and potential photosynthesis (Apot) were evaluated. P2 showed more pronounced vegetative growth under low N, as well as higher values of qP, NPQ, and ΦPSII. Comparative proteomic analysis of the leaves identified 215 differentially accumulated proteins (DAPs) in P2 and 168 DAPs in L80, while in roots, 127 DAPs were observed in P2 and 172 in L80. In leaves, DAPs involved in the response to oxidative stress, energy metabolism, and photosynthesis represented the main differences between P2 and L80. In roots, DAPs involved in nitrate transport, ammonium assimilation, and amino acid metabolism seem to have contributed to the improved NUE in P2. This study provides valuable insights into the molecular mechanisms underlying NUE and opens avenues for molecular breeding aimed at selecting superior genotypes for the development of a more sustainable agriculture.

Project description:Improving nitrogen use efficiency (NUE) is essential for sustainable agriculture, especially in high-N-demanding crops such as canola (Brassica napus). While advancements in above-ground agronomic practices have improved NUE, research on soil and below-ground processes are limited. Plant NUE-and its components, N uptake efficiency (NUpE), and N utilization efficiency (NUtE)-can be further improved by exploring crop variety and soil N cycling. Canola parental genotypes (NAM-0 and NAM-17) and hybrids (H151857 and H151816) were grown on a dark brown chernozem in Saskatchewan, Canada. Soil and plant samples were collected at the 5-6 leaf stage and flowering, and seeds were collected at harvest maturity. Soil N cycling varied with phenotypic stage, with higher potential ammonium oxidation rates at the 5-6 leaf stage and higher urease activity at flowering. Seed N uptake was higher under higher urea-N rates, while the converse was true for NUE metrics. Hybrids had higher yield, seed N uptake, NUtE, and NUE, with higher NUE potentially owing to higher NUtE at flowering, which led to higher yield and seed N allocation. Soil N cycling and soil N concentrations correlated for improved canola NUE, revealing below-ground breeding targets. Future studies should consider multiple root characteristics, including rhizosphere microbial N cycling, root exudates, and root system architecture, to determine the below-ground dynamics of plant NUE.
