Project description:Here, we presented an atlas of region resolved proteome and lipidome of mouse eye. The multiphoton microscopy-guided laser microdissection combined with in depth label-free proteomics, enable us to identify 13,536 proteins in 11 regions of mouse eye. Further integrative analysis of label-free proteome and imaging mass spectrometry (IMS), visually revealed the distinctive molecular features, including proteins, lipids, and glycans of various anatomical mouse eye regions. This work presented the panoramic eye proteome map, and served as the rich resource for eye researches in the future.

Here we determine the healthy human heart proteome by measuring 16 anatomical regions and three major cardiac cell types by high-resolution mass spectrometry-based proteomics. From low microgram sample amounts, we quantified over 11,000 proteins in this high dynamic range tissue. We combined copy numbers per cell with protein organellar assignments to build a model of the heart proteome at the subcellular level. Analysis of cardiac fibroblasts identified 25 cellular receptors as potential new cell surface markers. Application of our heart map to an atrial fibrillation study revealed signatures of distinct mitochondrial dysfunctions. The heart map is available at maxqb.biochem.mpg.de as a resource for future analyses of normal heart function and disease.

Project description:Coronavirus disease 2019 (COVID-19) induces diverse clinical manifestations accompanied by multi-organ dysfunction. Of these, heart complications are the most life threatening. Direct myocardial and vascular injuries due to severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) drive systemic inflammation, which is the leading cause of acute cardiac injury associated with COVID-19. However, in-depth knowledge of the injury characteristics and quantity of its constituent proteins, as well as specific functions of four heart regions, including two ventricles and atria, is lacking. Here, through a strategy for spatial quantitative proteomics by combining comparative anatomy, laser-capture microdissection, and mass spectrometry, we successfully established a complete region-resolved heart proteome map by myocardia and microvessels from four regions of the hearts. We analyzed the dysfunction of different regions of COVID-19 patients’ native heart tissues in situ with histological examinaton. Focusing on the molecular features of myocardial and microvessel tissues with obvious inflammatory cells, a series of specific molecular dysfunctions of myocardium and microvessel were located in different cardiac regions caused by inflammation. These results could provide guidance for future discovery of improved clinical treatments for heart diseases.

Project description:Development of specialized cell types and structures in the vertebrate heart is regulated by spatially-restricted molecular pathways. Disruptions in these pathways can cause severe congenital cardiac malformations or functional defects. To better understand these pathways and how they regulate cardiac development and function we used tomo-seq, combining high-throughput RNA sequencing with tissue sectioning, to establish a genome-wide expression dataset with high spatial resolution for the developing zebrafish heart. Analysis of the dataset revealed over 1100 genes differentially expressed in sub-compartments. Pacemaker cells in the sinoatrial region induce heart contractions, but little is known about the mechanisms underlying their development and function. Using our transcriptome map, we identified spatially restricted Wnt/β-catenin signaling activity in pacemaker cells, which was controlled by Islet-1 activity. Moreover, Wnt/β-catenin signaling at a specific developmental stage in the myocardium controls heart rate by regulating pacemaker cellular response to parasympathetic stimuli. Thus, this high-resolution transcriptome map incorporating all cell types in the embryonic heart can expose spatially-restricted molecular pathways critical for specific cardiac functions.

Project description:Liver organogenesis and development is composed of a series of complex, well-orchestrated events. Identification of key factors and pathways governing liver development will help understand this process and may also provide insights for other physiological and pathological processes including cancer. For this purpose, we conducted multi-dimensional omics measurements including profiling of protein, mRNA, and transcription factor (TF) DNA binding activity from mouse liver tissues collected at embryonic day E12.5 to postnatal week W8, encompassing the major developmental stages to provide a molecular and integrative panoramic view of mouse liver development. These datasets revealed dynamic changes of core liver functions as well as canonical signaling pathways governing development at both mRNA and protein levels, and identified novel RNA splicing variants that are confirmed at the peptide level. The TF DNA binding activity dataset provided the first glimpse of liver development from four waves of TF activations and major TFs that may be responsible to drive the transcriptional program to govern liver development. A comparison between mouse liver development and human hepatocellular carcinoma (HCC) proteomic profiles revealed that more aggressive tumors are characterized with the activation of early embryonic development pathways, whereas less aggressive ones maintain liver-function related pathways that are elevated in the mature liver. This work provided a rich resource for liver development research community for future in-depth functional characterization.

Project description:Nonhuman primates (NHPs) play an indispensable role in biomedical research because of their similarities in genetics, physiological, and neurological function to humans. Proteomics profiling of monkey heart could reveal significant cardiac biomarkers and help us to gain a better understanding of the pathogenesis of heart disease. However, the proteomic study of monkey heart is relatively lacking. Here, we performed the proteomics profiling of the normal monkey heart by measuring three major anatomical regions (vessels, valves, and chambers) based on iTRAQ-coupled LC-MS/MS analysis. Over 3,200 proteins were identified and quantified from three heart tissue samples. Furthermore, multiple bioinformatics analyses such as gene ontology analysis, protein-protein interaction analysis, and gene-diseases association were used to investigate biological network of those proteins from each area. More than 60 genes in three heart regions are implicated with heart diseases such as hypertrophic cardiomyopathy, heart failure, and myocardial infarction. These genes associated with heart disease are mainly enriched in citrate cycle, amino acid degradation, and glycolysis pathway. At the anatomical level, the revelation of molecular characteristics of the healthy monkey heart would be an important starting point to investigate heart disease. As a unique resource, this study can serve as a reference map for future in-depth research on cardiac disease-related NHP model and novel biomarkers of cardiac injury.
