Project description:Cannabidiol (CBD) showed antiproliferative activity and induction of apoptosis in chronic myelogenous leukaemia cancer cells (K562 cells). A consolidated DARTS (Drug Affinity Response Target Stability) and t-LIP-MRM (targeted- Limited Proteolysis-Multiple Reaction Monitoring Mass spectrometry) platform was applied to unveil the interactome of CBD and to shed light on its mechanism of action. Both approaches point to the identification of DNA topoisomerase 2-alpha (TOP2A) as a major CBD target in K562 cells.

Project description:This study aims to identify the potential protein targets of Ginkgolic Acid in human hepatocellular carcinoma HCCLM3 cells using the Drug Affinity Responsive Target Stability (DARTS) assay combined with LC-MS/MS proteomics. Whole cell lysates from Ginkgolic Acid-treated and vehicle control (DMSO) HCCLM3 cells were subjected to limited proteolysis with proteinase K. The digested protein samples were separated by SDS-PAGE, and differential protein bands were excised, digested in-gel, and analyzed by mass spectrometry. The raw data will be used to identify proteins whose stability is altered upon Ginkgolic Acid binding, providing insights into its anti-tumor mechanisms.

Project description:This research focuses on the target deconvolution of the natural compound myrianthic acid, a triterpenoid characterized by an ursane skeleton isolated from the roots of Myrianthus arboreus and from Oenothera maritima Nutt. (Onagraceae), using MS-based chemical proteomic techniques. Application of Drug Affinity Responsive Target Stability (DARTS) and targeted-Limited Proteolysis coupled to Mass Spectrometry (t-LiP-MS) led to the identification of the enzyme fatty acid synthase (FAS) as an interesting macromolecular counterpart of myrianthic acid. This result, confirmed by comparison with the natural triteprenoid ursolic acid, was thoroughly investigated and validated in silico by molecular docking, which gave a precise picture of the interactions in the MA/FAS complex. Moreover, in vitro biological assays showcased the inhibitory activity of myrianthic acid against the FAS enzyme, most likely related to its antiproliferative activity towards tumor cells. Given the sig-nificance of FAS in specific pathologies, especially cancer, the myrianthic acid structural moieties could serve as a promising reference point to start a potential development of innovative ap-proaches in therapy.

Project description:Stretched-exponential protein refolding kinetics, first observed decades ago, were attributed to a nonnative ensemble of structures with parallel, non-interconverting folding pathways. However, the structural origin of the large energy barriers preventing interconversion between these folding pathways is unknown. Here, we combine simulations with limited proteolysis (LiP) and cross-linking (XL) mass spectrometry (MS) to study the protein phosphoglycerate kinase (PGK). Simulations recapitulate its stretched-exponential folding kinetics and reveal that misfolded states involving changes of entanglement underlie this behavior: either formation of a nonnative, noncovalent lasso entanglement or failure to form a native entanglement. These misfolded states act as kinetic traps, requiring extensive unfolding to escape, which results in a distribution of free energy barriers and pathway partitioning. Using LiP-MS and XL-MS, we propose heterogeneous structural ensembles consistent with these data that represent the potential long-lived misfolded states PGK populates. This structural and energetic heterogeneity creates a hierarchy of refolding timescales, explaining stretched-exponential kinetics.

Project description:Methylerythritol cyclodiphosphate (MEcPP) is an intermediate in the biosynthesis of isoprenoids in plant plastids and in bacteria, and acts as a stress signal in plants. Here, we show that MEcPP regulates biofilm formation in Escherichia coli K-12 MG1655. Increased MEcPP levels, triggered by genetic manipulation or oxidative stress, inhibit biofilm development and production of fimbriae. Deletion of fimE, encoding a protein known to downregulate production of adhesive fimbriae, restores biofilm formation in cells with elevated MEcPP levels. Limited proteolysis-coupled mass spectrometry (LiP-MS) reveals that MEcPP interacts with the global regulatory protein H-NS, which is known to repress transcription of fimE. MEcPP prevents the binding of H-NS to the fimE promoter. Therefore, our results indicate that MEcPP can regulate biofilm formation by modulating H-NS activity and thus reducing fimbriae production. Further research is needed to test whether MEcPP plays similar regulatory roles in other bacteria.

Project description:Background: The most aggressive subtype of breast cancer, triple-negative breast cancer (TNBC), has a worse prognosis and a higher probability of relapse since there is a narrow range of treatment options. Identifying and testing potential therapeutic targets for the treatment of TNBC is of high priority. Methods: Using a transcriptional signature of triple-negative breast cancer collected from Gene Expression Omnibus (GEO), CMap was utilized to reposition compounds for the treatment of TNBC. CCK8 and colony formation experiments were performed to detect the effect of the candidate drug on the proliferation of TNBC cells, while flow cytometry was used to detect cell apoptosis. Meanwhile, transwell assay was implemented to detect cell metastasis change caused by the candidate drug. Moreover, the proteomic approach was presently ongoing to evaluate the underlying mechanism of the candidate drug in TNBC. Furthermore, drug affinity responsive target stability (DARTS) coupled with LC-MS/MS was carried out to explore the potential drug target candidate in TNBC cells. Results: We found that the most widely used medication, eugenol, reduced the growth and metastasis of TNBC cells. According to the underlying mechanism revealed by proteomics, eugenol could inhibit TNBC cell proliferation via the NOD1-NF-κB signaling pathway. DARTS experiment further revealed that eugenol may bind to NF-κB in TNBC cells. Concludes: Our findings pointed out that eugenol was a potential candidate drug for the treatment of TNBC.

Project description:We identified that a lncRNA named Long Intergenic Noncoding RNA for Kinase Activation (LINK-A, also LINC01139) directly and specifically interacts with AKT and PIP3. The LINK-A-AKT and -PIP3 interactions facilitate AKT recruitment and consequent activation. we also identified the single nucleotides of LINK-A required for PIP3 and AKT binding respectively. We hypothesized that the formation of LINK-A-PIP3-AKT complex may cause potential conformational changes of AKT PH domain, which can be studied by limited proteolysis. We applied limited proteolysis (LiP) followed by liquid chromatography-mass spectrometry (LC-MS/MS) analysis to analyze the AKT PH domain in the absence or presence of PIP3 and/or LINK-A RNA.
