Project description:Energy densification and enrichment of monounsaturated fatty acids increases oat’s nutritional value among small grain cereals. However, optimization of oat oil traits is challenging through conventional breeding. Using the biolistic method for oat’s oil improvement, here we showed that metabolic engineering is a feasible strategy in improving the oil traits of oat. In this study, two constructs containing three genes involved in lipid biosynthesis pathway (AtWRI1, AtDGAT, and SiOLEOSIN) were transformed into oat cultivar ‘Park’ to enhance the oil composition and content in oat grain and leaves. We performed RNA-sequencing in mature seeds and boot leaves of trasngenic lines. Transgene expression contributed to a global transcriptional reprogramming in oat seeds and leaves. Endogenous DGAT, WRI1, and OLEOSIN genes were up regulated while the genes involved in fatty acid biosynthesis expressed in opposite way between oat seeds and leaves. Transcriptomic studies revealed differential gene expression mainly enriched in lipid metabolism.

Methods: We utilized a spontaneous chronic experimental autoimmune encephalomyelitis (EAE) model of mice with mutant T and B cell receptors specific for myelin oligodendrocyte glycoprotein (MOG), which develop meningeal inflammatory infiltrates resembling those described in Multiple Sclerosis (MS). We studied the changes in cell composition and gene expression after anti-CD20 treatment in mELT and CSF.

Abstract:
Genome-scale metabolic models are valuable tools for the
design of novel strains of industrial microorganisms, such as
Komagataella phaffii (syn. Pichia pastoris). However, as is the
case for many industrial microbes, there is no executable
metabolic model for K. phaffiii that confirms to current
standards by providing the metabolite and reactions IDs, to
facilitate model extension and reuse, and gene-reaction
associations to enable identification of targets for genetic
manipulation. In order to remedy this deficiency, we decided to
reconstruct the genome-scale metabolic model of K. phaffii by
reconciling the extant models and performing extensive manual
curation in order to construct an executable model (Kp.1.0)
that conforms to current standards. We then used this model to
study the effect of biomass composition on the predictive
success of the model. Twelve different biomass compositions
obtained from published empirical data obtained under a range
of growth conditions were employed in this investigation. We
found that the success of Kp1.0 in predicting both gene
essentiality and growth characteristics was relatively
unaffected by biomass composition. However, we found that
biomass composition had a profound effect on the distribution
of the fluxes involved in lipid, DNA and steroid biosynthetic
processes, cellular alcohol metabolic process and
oxidation-reduction process. Further, we investigated the
effect of biomass composition on the identification of suitable
target genes for strain development. The analyses revealed that
around 40% of the predictions of the effect of gene
overexpression or deletion changed depending on the
representation of biomass composition in the model. Considering
the robustness of the in silico flux distributions to the
changing biomass representations enables better interpretation
of experimental results, reduces the risk of wrong target
identification, and so both speeds and improves the process of
directed strain development.

In eukaryotes, this multiscale folding involves several molecular complexes and structures, ranging from nucleosomes to large cohesin-mediated DNA loops. To explore the causal relationships between the DNA sequence composition and the spontaneous loading and activity of these complexes, we circumvented the boundaries imposed by the evolved, fine-tuning of chromosome regulation by using yeast strains that carry artificial bacterial chromosomes that have diverged from eukaryotic sequences for over 1.5 billion years. By combining this chimeric? synthetic genomics approach with a deep learning-based in silico analysis, we show that sequence composition precisely dictates the whole spectrum of chromatin assembly, transcriptional activity, folding, and compartmentalization in a given cellular context. These results are a first step to understand the molecular events at stake during synthetic chromosome engineering as well as natural horizontal gene transfers.

Project description:Advancements in -omics techniques provide powerful tools to assess potential effects in composition of a plant at the RNA, protein and metabolite levels. These technologies can thus be deployed to assess whether genetic engineering causes changes in plants that go beyond the changes introduced by conventionally plant breeding. Here, we compare the extent of transcriptome and metabolome modification occurring in leaves of four GE rice lines expressing Bacillus thuringiensis (Bt) genes that developed by genetic engineering and seven rice lines developed by conventional cross-breeding. The results showed that both types of crop breeding methods can bring changes at transcriptomic and metabolic levels, but the differences were comparable between the two methods, and were less than those between conventional non-GE lines. Metabolome profiling analysis found several new metabolites in GE rice lines when compared to the closest non-GE parental lines, but these compounds were also found in several of the conventionally bred rice lines. Functional analyses suggest that the differentially expressed genes and metabolites caused by both genetic engineering and conventional cross-breeding do not involve detrimental metabolic pathways. The study successfully employed RNA-sequencing and HPLC-MS technology to assess the unintended changes in new rice varieties, and the results suggest that genetic engineering does not cause unintended effects that go beyond conventional cross-breeding in rice.

Project description:We developed a multi recombinase engineering rationale, that combines oligonucleotide recombineering with the selective capacity of antibiotic resistance via transient insertion of selector plasmids. We tested this method in Mycoplasma pneumoniae, a bacterium with a very inefficient native recombination machinery. A wide variety of targeted genome modifications were carried out. We did whole genome sequencing of some clones to confirm that the engineering method is not mutagenic and ensure that genome modifications only occurred at the intended loci. Specifically we sequenced clones carrying 1 kb deletion at 4 different chromosomal locations (i.e., M129-GP35-PtetCre Δ1kbmpn088::lox scar, M129-GP35-PtetCre Δ1kbmpn256::lox scar, M129-GP35-PtetCre Δ1kbmpn440::lox scar, M129-GP35-PtetCre Δ1kbmpn583::lox scar), a clone carrying a 30 kb deletion (M129-GP35-PtetCre Δ30kbNE region::pLoxPuro) and a clone carrying a 5.5 kb deletion that was complemented with the two essential genes found in this area (M129-GP35 Δ5.5kbmpn633-mpn638::mpn636-637lox scar)
