Modification of PCNA by ISG15 Plays a Crucial Role in PDCoV Infection

ABSTRACT: To clarify the novel roles of ISG15 during PDCoV infection, we constructed a stably ISG15-overexpressed IPEC-J2 cell line and employed affinity pulldown and quantitative LC-MS/MS analyses with ISG15, enabling the identification of 350 known and novel candidate ISGylation proteins as well as protein complexes.

BXQ-350 in Newly Diagnosed Metastatic Colorectal Carcinoma

Project description:The study will assess the safety and efficacy of BXQ-350 plus modified FOLFOX7 (mFOLFOX7) and bevacizumab in participants who have newly diagnosed metastatic adenocarcinoma of the colon/rectum. The study will also evaluate if the administration of BXQ-350 with mFOLFOX7 and bevacizumab may diminish oxaliplatin induced sensory neurotoxicity, enabling participants to receive the total and planned doses of mFOLFOX7. All participants will receive BXQ-350 by intravenous (IV) infusion along with standard of care doses of mFOLFOX and bevacizumab. The study is divided into two stages: Stage 1 will be open label and will enroll participants at increasing dose levels of BXQ-350 in order to determine the Stage 2 dose. Stage 2 will be blinded; participants will receive BXQ-350 at the established Stage 1 dose or placebo.

We wish to determine whether there are transcriptome modifications during osmotic stress in mutant plants (bac2) compared to wild-type plants . - Mutant and Wild-type plants were grown on grids for 7 days on plates containing MS/2 and saccharose. Plants were transferred for 24h to liquid medium containing MS/2 saccharose (untreated plants) or 0.4M mannitol MS/2 saccharose (treated plants). Heterochromatin-associated interactions of Drosophila HP1 with dADD1, HIPP1, and repetitive RNAs

Project description:We report chromatin-associated protein and RNA interactions of HP1a, indentified by BioTAP-XL mass spectrometry and sequencing. We identify an extensive list of both known and novel HP1a-interacting proteins from Drosophila S2 cells and from whole organisms across embryonic, larval and adult stages. BioTAP-XL protocol was used to identify HP1a interacting proteins through mass-spectrometry analysis. ChIP-seq-like pulldown/input samples were generated using BioTAP-XL to validate genomic distribution of the HP1a-BioTAP contructs, and the newly identified interacting proteins (CG8290 and CG3680); To examine the RNAs associated with the HP1a complexes, the RNA fraction of the BioTAP-XL pulldowns was analyzed using Illumina-based RNA-seq protocols, as well as Helicos direct RNA sequencing.

The phosphopantetheinyl transferases: catalysis of a post-translational modification crucial for life.

Project description:Covering: up to 2013. Although holo-acyl carrier protein synthase, AcpS, a phosphopantetheinyl transferase (PPTase), was characterized in the 1960s, it was not until the publication of the landmark paper by Lambalot et al. in 1996 that PPTases garnered wide-spread attention being classified as a distinct enzyme superfamily. In the past two decades an increasing number of papers have been published on PPTases ranging from identification, characterization, structure determination, mutagenesis, inhibition, and engineering in synthetic biology. In this review, we comprehensively discuss all current knowledge on this class of enzymes that post-translationally install a 4'-phosphopantetheine arm on various carrier proteins.

Baculovirus-encoded protein expression for epigenomic profiling in Drosophila cells

Epitope-tagged proteins produced in baculovirus-infected cells provide genome-wide profiles of the histone variant H2Av that are comparable to those produced by stably transformed cell lines. Characterizing cardiac molecular mechanisms of mammalian hibernation via quantitative proteogenomics.

Project description:This study uses advanced proteogenomic approaches in a non-model organism to elucidate cardioprotective mechanisms used during mammalian hibernation. Mammalian hibernation is characterized by dramatic reductions in body temperature, heart rate, metabolism and oxygen consumption. These changes pose significant challenges to the physiology of hibernators, especially for the heart, which maintains function throughout extreme conditions resembling ischemia and reperfusion. To identify novel cardioadaptive strategies we merged large-scale RNA-seq data with large-scale iTRAQ-based proteomic data in heart tissue from thirteen-lined ground squirrels (Ictidomys tridecemlineatus) throughout the circannual cycle. Protein identification and data analysis were run through Galaxy-P, a new multi-omic data analysis platform enabling effective integration of RNA-seq and MS/MS proteomic data. Galaxy-P uses flexible, modular workflows that combine customized sequence database searching and iTRAQ quantification to identify novel ground squirrel-specific protein sequences and provide insight into molecular mechanisms of hibernation. This study allowed for the quantification of 2007 identified cardiac proteins, including over 350 peptide sequences derived from previously uncharacterized protein products. Identification of these peptides allows for improved genomic annotation of this non-model organism, as well as identification of potential splice variants, mutations, or genome re-organization that provide insights into novel cardioprotective mechanisms used during hibernation.
