Proteomic profiling of the global protein changes of Neuro-2a cells treated with siFUS or control

ABSTRACT: We conducted unbiased mass spectrometric experiments to evaluate the specificity of siFUS. In these studies, Neuro-2a cells were treated with siFUS. The result revealed the detection of more than 5000 proteins, among which there was a notable degradation of FUS, confirming the targeted action of siFUS against FUS protein.

Oligonucleotide-based medicine faces challenges in efficiently crossing the blood-brain barrier and rapidly reducing toxic proteins. Orphan quality control by an SCF ubiquitin ligase directed to pervasive C-degrons

Project description:Selective protein degradation typically involves substrate recognition via short linear motifs known as degrons. Various degrons can be found at protein termini from bacteria to mammals. While N-degrons have been extensively studied, our understanding of C-degrons is still limited. Towards a comprehensive understanding of eukaryotic C-degron pathways, we performed an unbiased survey of C-degrons in budding yeast. We identified over 5000 potential C-degrons by stability profiling of random peptide libraries and of the yeast C-terminome. Combining machine learning, high-throughput mutagenesis and genetic screens revealed that the SCF ubiquitin ligase targets ~40% of degrons using a single F-box substrate receptor Das1. Although sequence-specific, Das1 is highly promiscuous, recognizing a variety of C-degron motifs. By screening for full-length substrates, we implicate SCFDas1 in degradation of orphan protein complex subunits. Altogether, this work highlights the variety of C-degron pathways in eukaryotes and uncovers how an SCF/C-degron pathway of broad specificity contributes to proteostasis.

MBP-FoxP3 pulldown-seq on naked DNA

Project description:To re-evaluate FoxP3 sequence specificity, we performed an unbiased pull-down of genomic DNA with recombinant FoxP3 protein. Use of genomic DNA, as opposed to synthetic DNA oligos, enables testing sequence specificity in the context of naturally existing repertoire of sequences. De novo motif analysis showed a strong enrichment of TnG repeats (n=2-5) by FoxP3 pull-down, using either MBP alone pull-down or input as a control.

Profibrotic subsets of SPP1+ macrophages and POSTN+ fibroblasts contribute to fibrotic scarring in acne keloidalis

Project description:Acne keloidalis (AK) is a primary scarring alopecia characterized by longstanding inflammation in the scalp leading to keloid-like scar formation and hair loss. Histologically, AK is characterized by mixed leukocytic infiltrates in the acute stage followed by a granulomatous reaction and extensive fibrosis in later stages. To further explore its pathogenesis, bulk RNA-sequencing and single-cell RNA sequencing were applied to scalp biopsy specimens of lesional and adjacent non-lesional skin in patients with clinically active disease. Unbiased clustering revealed 18 distinct cell populations, including two notable populations, POSTN+ fibroblasts with enriched extracellular matrix signatures, and SPP1+ myeloid cells M2 macrophages. Cell communication analyses indicate that fibroblasts and myeloid cells communicate by collagen and SPP1 signaling networks in lesional skin. Tissue immunofluorescence staining demonstrated SPP1+ myeloid cells and POSTN+ fibroblasts at the upper segment of outer root sheath of the hair follicle in the subacute stage, confirming micro-anatomic specificity with relevant disease activity. Therapy with intralesional corticosteroids reduced SPP1 and POSTN expression, and lessened AK progression. In summary, the communication between POSTN+ fibroblasts and SPP1+ myeloid cells by collagen and SPP1 axis may contribute to the pathogenesis of AK.
