Project description:Data provided is derived from our research on comparing protein expression profiling of Garcinia mangostana (G. mangostana) Linn. on different ripening stages. Proteins were extracted from the pericarp of G. mangostana at three points of ripening stages (stage 0, 2 and 6) and digested with trypsin before being analyzed using 1 Dimensional and 2 Dimensional Information Dependent Acquisition Liquid Chromatography (1D and 2D IDA LC) coupled with sequential window acquisition of all theoretical fragment ion spectra (SWATH) analysis. This approach enable us to identify and relatively quantify protein in complex mixture. Protein identification was performed by matching tandem mass (MS/MS) spectra from 1D and 2D IDA to in-house-generated and UniProt databases using a database search algorithm software ProteinPilot (v4.2) (AB Sciex). Protein quantification was performed by analyzing protein peak areas extracted from SWATH analysis data sets using PeakView (v2.1) (AB Sciex) software. Finally, protein peaks were subjected to statistical analysis to compare relative protein peak areas between the sample groups.

Project description:JAV1 functions as a negative regulator to control plant defense. Defense-related genes were highly induced in JAV1 RNAi plants compared to wild-type plants in response to wounding or jasmonate treatments. We used microarrays to detail the global programme of gene expression underlying JAV1 effects on expression of genes involving in defense response, lipid metabolism and regulating transcription. For the Affymetrix microarray assay with 100 uM MeJA treatment, 21-day-old seedlings grown in MS medium were treated with 100 μM MeJA for various time periods (0, 1, and 4 hours). For the Affymetrix microarray assay with wounding treatment, JAV1 RNAi line Ri17 versus wild-type was utilized after mechanical wounding for various time periods. Four rosette leaves from 21-day-old plants were crushed across the midrib with a forceps. About 30% of each leaf was damaged. Wounded leaves were harvested at various time periods (0, 0.5, and 1 hour) for RNA extraction. Control plants were untreated and leaves were harvested for RNA extraction.

Project description:Grapes (Vitis species) are economically the most important fruit crop worldwide. However, the complexity of molecular and biochemical events that lead to the onset of ripening in berries as well as how aroma is developed are aspects not fully understood. In an attempt to identify the common mechanisms associated with the onset of ripening independently of the cultivar, grapes of Portuguese elite cultivars, Trincadeira, Aragonês, and Touriga Nacional, were studied. The mRNA expression profiles corresponding to veraison (EL35) and to mature berries (EL36) were compared. Across the three varieties, 9,8% (2255) probesets corresponding to 1915 unigenes were robustly differentially expressed at EL 36 compared to EL 35. Eleven functional categories were represented in this differential gene set: primary metabolism, “secondary metabolism”, cellular metabolism”, development”, “cellular process”, “diverse functions”, “regulation overview”, response to stimulus, stress”, “signaling”, “transport overview”, and “xenoprotein, transposable element” besides 32.24% genes of “unknown” function. Information on gene expression related to primary and secondary metabolism was verified by RT-qPCR analysis of selected candidate genes at four developmental stages (EL32, EL35, EL36 and EL 38). Gene expression data were integrated with metabolic profiling data from GC-EI-TOF/ MS and headspace GC-EI-MS platforms. Molecular and metabolic markers of grape ripening related to primary and secondary metabolism were established and revealed a substantial developmental reprogramming of cellular metabolism. Altogether the results provide valuable new information on the main metabolic events leading to grape ripening. Furthermore, we provide first hints about how the development of a cultivar specific aroma is controlled at the transcriptional level.

Project description:In this project, a more efficient methodology for obtaining multi-timepoint kinetic data for proteome-wide analyses of protein turnover is developed and used to globally measure the kinetics of protein turnover in primary human fibroblasts (HCA2-hTert). This approach takes advantage of the multiplexing capabilities of isobaric tandem mass tags (TMT) to measure fractional SILAC labeling of multiple time-points in a single LC-MS/MS run. Human dermal fibroblasts (HCA2-hTert) (19, 20) were maintained in Eagle’s Minimum Essential Medium (ATCC) supplemented with 15% fetal bovine serum (Invitrogen), 100 U/mL penicillin, 100 U/mL streptomycin at 37℃ with 5% CO2. The media utilized for isotopic labeling was Eagle’s minimum essential medium (ATCC) supplemented with 15% dialyzed fetal bovine serum (Thermo Scientific), 100 U/ml penicillin, and 100 U/ml streptomycin. Cells were gradually adapted to the labeling media and were then plated at a density of 500,000 cells per 10 cm plate. For dividing cells, one day after plating, the cultures were switched to MEM labeling media for SILAC (Thermo Scientific) supplemented with L-arginine:HCl (13C6, 99%) and L-lysine:2HCl (13C6, 99%; Cambridge Isotope Laboratories) at concentrations of 0.1264 g/l and 0.087 g/l and 15% dialyzed fetal bovine serum (Thermo Scientific) and were subsequently collected after 0, 24, 48, 72 hours of labeling. For quiescent cells, the cultures were grown for 8 days to achieve a state of quiescence by contact inhibition. The confluent quiescent cultures were switched to the labeling media and cells were collected after 0, 6, 12, 24, 36, 48, 72, 96, 144, 192, 336 hours of labeling. All cells were washed with PBS and frozen as cell pellets prior to further analysis.

Project description:We conducted a genome wide survey of mosquito gene expression profiles during 8 different time periods of the Anopheles gambiae lifecycle. The timeperiods included embryos, E, collected 12-14 hours post oviposition (hpo), five larval samples, La-Le, with La collected approximately 48h hpo and the rest, Lb-Le, collected at 48 intervals thereafter, irrespective of larval size and instar, pupae, P, collected at the same time as Le samples (240 hpo) and freshly emerged adult females, F and males, M, collected 312 hpo. To investigate mosquito expression during development, we performed competitive two-dye hybridizations of experimental and standard reference RNA samples to MMC1 microarrays. MMC1 microarrays contain approximately 20,000 EST clones. Standard reference RNA was produced in vitro from the spotted ESTs and was utilized to provide consistent, non-zero reference values for almost all probes of the array. For the experiment, three biological replicates, corresponding to three successive mosquito generations and one technical (dye-swap) replicate was conducted.

Project description:Background Grapes (Vitis vinifera L.) are economically the most important fruit crop worldwide. However, the complexity of molecular and biochemical events that lead to the onset of ripening of nonclimacteric fruits is not fully understood which is further complicated in grapes due to seasonal and cultivar specific variantion. The Portuguese wine variety Trincadeira gives rise to high quality wines but presents extremely irregular berry ripening among seasons probably due to high susceptibility to abiotic and biotic stresses. Results Ripening of Trincadeira grapes was studied taking into account the transcriptional and metabolic profilings complemented with biochemical data. The mRNA expression profiles of four time points spanning developmental stages from pea size green berries, through veraison and mature berries (EL 32, EL 34, EL 35 and EL 36) and in two seasons (2007 and 2008) were compared using the Affymetrix GrapeGen® genome array containing 23096 probesets corresponding to 18726 unique sequences. Over 50% of these probesets were significantly differentially expressed (1.5 fold) between at least two developmental stages. A common set of modulated transcripts corresponding to 5862 unigenes indicates the activation of common pathways in between years despite the irregular development of Trincadeira grapes. These unigenes were assigned in the functional categories of “metabolism, development”, “cellular process”, “diverse functions”, “regulation overview”, “response to stimulus, stress”, “signaling”, “transport overview”, “xenoprotein, transposable element” and “unknown”. Metabolic profiling using 1H NMR spectroscopy associated to two-dimensional techniques showed the importance of metabolites related to oxidative stress response, amino acid and sugar metabolism as well as secondary metabolism in grape ripening. This information was integrated with transcriptional profiling obtained using genome array and qRT-PCR for five developmental stages (EL 32, EL 34, EL 35, EL 36 and EL 38). Conclusions Altogether the results provide new information regarding the network of events leading to grape ripening as well as highlight features that may be cultivar specific namely in what concerns the role of carbohydrates and growth regulators´ metabolism as well as epigenetic factors and signaling pathways. 4 time points in 2007 season. 3 time points in 2008 season. 3 biological replicates.
