DARTS coupled MS analysis to identify the potential directed proteins targets of pyrroloquinoline quinone (PQQ)

ABSTRACT: The aim of this study is to identify the potential directed protein targets of PQQ, the natural phytochemical agent with antioxidant, anti-inflammatory and anticancer properties reported by former studies, on human primary stromal cells induced senescent in vitro by a genotoxic agent frequently used in clinical oncology. The approach used in the present study is drug affinity responsive targets ability (DARTS) coupled MS analysis.

Project description:Senescent cells accumulate in a wide variety of solid tissues of mammalian species with advancing age, functionally promoting chronic inflammation and causing age-related diseases. Apigenin is one of the most abundant flavonoids in fruits and vegetables of human diet with several demonstrated health benefits. The aim of the present study is to investigate the influence of apigenin, the natural phytochemical agent with antioxidant, anti-inflammatory and anticancer properties reported by former studies, on human primary stromal cells induced senescent in vitro by a genotoxic agent frequently used in clinical oncology. We mainly focused on the capacity of apigenin in controlling the expression of a full spectrum senescence-associated secretory phenotype (SASP), one of the major hallmarks of senescent cells.

Trabectedin derails transcription-coupled nucleotide excision repair to induce DNA breaks in highly transcribed genes

Project description:Most genotoxic anticancer agents fail in tumors with intact DNA repair. Therefore, trabectedin, a unique agent more toxic to cells with active DNA repair, specifically transcription-coupled nucleotide excision repair (TC-NER), provides new therapeutic opportunities. To unlock the potential of trabectedin and inform its application in precision oncology, a full mechanistic understanding of the drug’s TC-NER-dependent toxicity is needed. Here, we determined that abortive TC-NER of trabectedin-DNA adducts forms persistent single-strand breaks (SSBs) by blocking the second of the two sequential NER incisions by XPG. We mapped the 3’-hydroxyl groups of SSBs originating from the first NER incision at trabectedin lesions, recording TC-NER on a genome-wide scale. We showed that trabectedin-induced SSBs primarily occur in transcribed strands of active genes and peak near transcription start sites. Frequent SSBs were also found outside gene bodies, revealing TC-NER connection to divergent transcription from promoters. This work advances trabectedin as a tool compound for precision oncology and for studying TC-NER and transcription.

Proteomic Analysis of Ginkgolic Acid Targets in HCCLM3 Cells via DARTS-LC-MS/MS

Project description:This study aims to identify the potential protein targets of Ginkgolic Acid in human hepatocellular carcinoma HCCLM3 cells using the Drug Affinity Responsive Target Stability (DARTS) assay combined with LC-MS/MS proteomics. Whole cell lysates from Ginkgolic Acid-treated and vehicle control (DMSO) HCCLM3 cells were subjected to limited proteolysis with proteinase K. The digested protein samples were separated by SDS-PAGE, and differential protein bands were excised, digested in-gel, and analyzed by mass spectrometry. The raw data will be used to identify proteins whose stability is altered upon Ginkgolic Acid binding, providing insights into its anti-tumor mechanisms.

Transcriptomic landscape of human primary stromal cells upon chemotherapeutic and/or PDK4-specific intervention

Project description:Cellular senescence is a response elicited by acute or chronic damage signals. In humans, senescent cells accumulate in multiple tissues at different rates, from 2- to 20-fold when comparing young (<35 years) to old (>65 years) healthy donors. The pathogenic role of cellular senescence in diverse age-related diseases can be largely explained by the senescence-associated secretory phenotype (SASP). Senescent cells display changes in mitochondrial activity with increased ATP production and high lactate production, which are partially correlated with upregulation of pyruvate dehydrogenase kinase 4 (PDK4), an inhibitor of mitochondrial pyruvate dehydrogenase. We used a genotoxic agent, bleomycin, and/or a PDK4-targeting chemical, PDK4-IN, to treat human primary stromal cells and determined the influence of PDK4 inhibition on the transcriptomic expression profile of senescent cells. The data allow to disclose the importance of PDK4 activity in development of senescence-associated phenotypes, particularly the SASP.

Identifying target proteins of capsazepine using DARTS technology

The technique detects drug-induced proteolytic resistance in target proteins, coupled with mass spectrometry to capture drug-protein complexes. Chemo-senolytic therapeutic potential against angiosarcoma

Project description:Angiosarcoma is an aggressive soft-tissue sarcoma with a poor prognosis. Chemotherapy for this cancer typically employs paclitaxel, one of the taxanes (genotoxic drugs), although it has a limited effect due to chemoresistance for prolonged treatment. Here we examine a new angiosarcoma treatment approach that combines chemotherapeutic and senolytic agents. We first find that the chemotherapeutic drugs, cisplatin and paclitaxel, efficiently induce cellular senescence of angiosarcoma cells. Subsequent treatment with a senolytic agent, ABT-263, eliminates senescent cells through the activation of the apoptotic pathway. In addition, expression analysis indicates that senescence-associated secretory phenotype (SASP) genes are activated in senescent angiosarcoma cells and that ABT-263 treatment eliminates senescent cells expressing genes in the type-I interferon (IFN-I) pathway. Moreover, we show that cisplatin treatment alone requires a high dose to remove angiosarcoma cells, whereas a lower dose of cisplatin is sufficient to induce senescence, followed by the elimination of senescent cells by senolytic treatment. This study sheds light on a potential therapeutic strategy against angiosarcoma by combining a relatively low dose of cisplatin with the ABT-263 senolytic agent, which can help ease the deleterious side effects of chemotherapy.

We report the potential of rutin, a bioactive phytochemical component derived from natural plants specifically ginkgo boliva, in targeting senescent cells via suppression of the SASP. This study demonstrates the efficacy of rutin as medicinal agent in controlling the influence of senescent human stromal cells and provides a strong rationale for its future use in aging intervention and geriatric medicine.

NSUN2 Facilitates Dicer Cleavage of DNA Damage-Associated R-Loops to Promote Repair [ChIP-Seq]

Project description:DNA integrity is constantly challenged by both endogenous and exogenous damaging agents, resulting in various forms of damage. Failure to repair DNA accurately leads to genomic instability, a hallmark of cancer. Distinct pathways exist to repair different types of DNA damage. Double-strand breaks (DSBs) represent particularly severe form of damage, due to physical separation of DNA strands. Repair of DSBs requires activity of RNA Polymerase II (RNAPII) and generation of Damage-associated transcripts (DARTs). Here we show that the RNA m5C-methyltransferase NSUN2 localizes to DSBs in transcription-dependent manner, where it binds to and methylates DARTs. Depletion of NSUN2 results in an accumulation of nascent DARTs around DSBs, specifically of the de novo primary DARTs. Furthermore, we detected an RNA-dependent interaction between NSUN2 and DICER, which was stimulated by DNA damage. NSUN2 activity promoted Dicer cleavage of DARTs associated R-loops, which is required for efficient DNA repair. We report a previously unrecognized role of the RNA m5C-methyltransferase NSUN2 within RNA-dependent DNA damage response, highlighting its function as a DICER chaperone for the clearance of non-canonical substrates such as DARTs, thereby contributing to genomic integrity.
