Project description:Diabetic kidney disease (DKD) appears heritable, suggesting genetic factors influence disease susceptibility. In our study, genes were mapped mediating early renal hypertrophic in response to diabetes. A survey of murine strains (N=15) was conducted to identify variation in kidney hypertrophy following diabetes induction. Mice with greater FVB/N and less C57BL/6 renal hypertrophy were crossed and diabetic F2 generation mice (n=534) were characterised. To confirm loci responsible for the renal hypertrophic response, diabetic congenic mice were generated by backcrossing FVB/N mice that conferred greater or C57BL/6 conferring lower risk into the reciprocal strain mice. Kidney weights of (FVB/N x C57BL/6) F2 diabetic mice were broadly distributed. Quantitative trait locus (QTL) analysis revealed that diabetic mice with kidney weights in the upper quartile shared alleles on chromosomes 6 and 12, with the FVB/N allele on chromosome 6 conferring greater susceptibility. On chromosome 12, C57BL/6 homozygotes were more significantly represented (LOD=3.8) conferring less susceptibility. The diabetic B6.Drc1/2f congenic strain developed kidney damage, while the reciprocal congenic, with FVB.Drc1/2b strain were protected. Microarray analysis identified differentially expressed genes between diabetic C57BL/6 and FVB/N mice. QTL mapping for early renal responses to diabetes identified two loci syntenic with regions identified for human diabetic kidney disease. Providing a new resource to study DKD.

Project description:Cell surface proteins (CSPs) are valuable targets for therapeutic agents, but achieving highly selective CSP enrichment in cellular physiology remains a technical challenge. To address this challenge, we propose a newly developed sulfo-pyridinium-ester (SPE) cross-linking probe, followed by two-step imaging and enrichment. The SPE probe shows higher efficiency in labelling proteins at the level of cell lysates than similar NHS esters and demonstrates specificity for Lys in competitive experiments. More importantly, this probe can selectively label cell membranes in cell imaging, while only negligible labelling of the intracellular compartment was detected. Moreover, we successfully performed this strategy to mainly label the cell surface proteins in MCF-7 live cells. Finally, we used our probe to label CSPs under insulin treatment, revealing several cell surface targets for key functional biomarkers and the pathogenesis of insulin-stimulated MCF-7 breast cancer cells. The above results show that the SPE method provides a promising tool for selectively labelling cell surface proteins and monitoring transient cell surface events.

Project description:SLAM-sequencing was performed on i3 LMNs following protocols adapted from Herzog et al. (2017). Three biological replicates of i3 LMNs were treated with 100 µM 4sU (Control) + labelling medium or 100 µM 4sU + BDNF (BDNF condition) labelling medium on Day 7 for 1h, 2h, and 6h. Cells were washed with PBS and RNA was extracted using the Qiagen RNeasy isolation and purification kit. RNA concentration was measured, and after equilibrating the amount of RNA in each sample, iodoacetamide (10 mM), NaPOH4 (pH 8, 50 mM), and DMSO (50% v/v) were added to each sample and incubated at 50 C for 15 min to facilitate the thiol-alkylation of 4sU. The samples were processed on RNeasy columns to re-isolate RNA. Sequencing libraries were prepared using the KAPA HyperPrep Kit with RiboErase kit (Roche). Samples were sequenced at 2 x 100 base pairs on an Illumina NextSeq 2000 machine.

Project description:Competition is a major determinant of plant community structure consisting of both species-specific and general interactions, either of which may influence competitive competency and plant abundance and size. In certain cases, competitive competency could arise from altered gene expression and plant function when an individual is confronted with new competitors. We explored competition at the molecular level by hybridizing transcripts from Centaurea maculosa (spotted knapweed), one of North America's most invasive exotic plant species, to an Arabidopsis microarray chip. Centaurea was grown in competition with Festuca idahoensis (Idaho fescue), a native grass species that generally has weak competitive effects against Centaurea; Gaillardia aristata (Indian blanketflower), a native herbaceous species that tends to be a much stronger competitor against Centaurea; or alone (control). The expression of some genes was found to be relatively uninfluenced by the type of plant neighbor, whereas other patterns of gene expression appeared to be more neighbor specific. To our knowledge, these results are the first to identify genes in an invasive plant that are induced or repressed by plant neighbors and provide a new avenue of insight into the molecular aspects of plant competitive ability. Project description:Unprecedented bacterial targets are urgently needed for the development of novel antibiotics to overcome the current resistance crisis. Challenges include the limited uptake of compounds as well as prioritizing proteins for their druggability and functional relevance. Especially, the wealth of uncharacterized proteins represents an untapped source for novel targets. However, tools to decipher their function are largely lacking. We here utilize the systematic mining of pyridoxal phosphate dependent enzymes (PLP DEs) in bacteria to focus on a target class, which is known to bind ligands, accesses PLP via active transport from the media and is involved in crucial metabolic processes. For this, we systematically exploited the chemical space of the pyridoxal (PL) scaffold and obtained eight PL probes bearing modifications at various ring positions. These probes were subsequently tested for phosphorylation by cognate kinases and labelling of PLP DEs in clinically relevant Gram-positive (Staphylococcus aureus) as well as Gram-negative (Escherichia coli and Pseudomonas aeruginosa) strains. Overall, the coverage of this diverse set of probes along with refined labelling conditions not only exceeded the performance of a previous probe generation, it also provided a detailed map of binding preferences of certain structural motifs. Although originally conducted in mutant cells devoid of PLP de novo biosynthesis, we here demonstrate efficient PLP DE labelling also in a wild type strain. Overall, the profiling revealed several putative PLP DEs with unknown function, of which we exemplarily characterized five via in-depth enzymatic assays. Finally, we screened a panel of putative PLP binders for antibiotic activity and unravelled the targets of hit molecules via competitive profiling with our probes. Here, an uncharacterized enzyme, essential for bacterial growth, was assigned as PLP dependent cysteine desulfurase and confirmed to be inhibited by the marketed drug phenelzine. Our approach provides a basis for deciphering novel PLP DEs as essential antibiotic targets along with corresponding ways to decipher small molecule inhibitors.

Project description:GlycoRNAs are recently discovered glycoconjugates, their different components and distributions are urgently-to-study issues. Here, we design a general paradigm to study glycoRNA from multiple perspectives. Using the metabolic labelling technology and the designed fluorescent DNA probes, the GlcNAc modified Y5 RNA is identified to be mainly in nucleus by FRET imaging. After it is collected by a target-specific capture procedure, the component of GlcNAc conjugated ribonucleotide can be determined by gel electrophoresis and MALDI-TOF analysis. The levels of intracellular GlcNAc modified Y5 RNA in different cell lines are in situ quantified with a GlcNAc-specific in situ hybridization-mediated proximity ligation assay with single-cell and single-molecule resolution. These findings innovate the distribution and quantitation information of glycoRNAs, which greatly promotes the functional research of glycoRNAs.
