ERAdP-interated proteins in small intestinal crypts of ERAdP-HA mouse

ABSTRACT: Immunoprecipitation assay was performed using small intestinal crypts from WT and ERAdP-HA mice. Crypts were lysed and incubated with anti-HA antibody and protein A/G beads or only protein A/G beads as control. Proteins precipitated on the beads were resolved by SDS–PAGE followed by silver staining and differential bands were cut for mass spectrometry.

Project description:An IP–MS method was used to screen for MbovP280-binding proteins. Briefly, BoMac cells were cultured, harvested, and lysed in RIPA buffer supplemented with cOmplete Protease Inhibitor Cocktail (Roche, Mannheim, Germany). The whole-cell lysates (400 μg) were incubated with 10 μg of either rMbovP280 or rMbovP280∆210–269 for 1 h at 4 C. Mouse antiserum (5 μg) directed against MbovP280 was added to the lysates for 12 h at 4 C, and then 50 μl of Protein A/G Agarose Beads (Beyotime) was added for an additional 1 h. The immunoprecipitates were extensively washed with NP-40 buffer and eluted with SDS loading buffer by boiling them for 5 min. The cellular proteins that coprecipitated with rMbovP280 or rMbovP280∆210–269 were resolved with SDS-PAGE and stained with silver staining.

Identification of SLBP-Interacting Proteins

Project description:To identify proteins that interact with SLBP in lung cancer cells, we performed immunopurification followed by mass spectrometry (IP-MS) in H1975 cells stably expressing Myc-tagged SLBP. Cellular extracts were subjected to affinity purification using anti-Myc magnetic beads, and the eluted protein complexes were resolved by SDS-PAGE and silver staining. Specific protein bands were excised and analyzed by mass spectrometry, revealing potential SLBP-binding partners.

Identification of long noncoding RNA DANCR binding proteins

Project description:To capture endogenous DANCR transcripts, we designed and synthesized 11 5′ biotinylated 90-mer DNA oligonucleotides antisense that spanned the entire length of the target RNA DANCR. Pull-down proteins were separated by SDS-PAGE gel and stained with Fast Silver Stain Kit (Beyotime, China). Cell lysates were incubated with biotinylated DNA probes (10 pmol) and 50 μL of streptavidin-agarose beads (Invitrogen) for 1 hour. The proteins were precipitated and diluted in 50 μl of digestion buffer (8 M urea, 50 mM Tris-HCl pH 7.8), separated by SDS-PAGE gel electrophoresis and visualized by silver staining using the PAGE Gel Silver Staining Kit (Solarbio, Beijing, China) as the protocol described. Specific bands were excised for proteomics screening by mass spectrometry analysis (Tianjin Novogene Bioinformatic Technology, Tianjin, China).

Project description:We used L3MBTL3 knockout MDA-MB-231 cell (L3-KO5+V) and L3MBTL3 rescue MDA-MB-231 cell (L3-KO5+L3). The cells were collected by centrifugation and lysed in lysis buffer (50 mM Tris-HCl, pH 7.4, 150 mM NaCl, 1 mM EDTA, 0.1% NP40, 8% glycerol, protease inhibitor cocktail (#P1010, Beyotime, China) on ice for 30 min. Then the cell lysate supernatant was incubated with M2-conjugate agarose beads (#A2220, Merck, USA) by rotation overnight at 4°C. After washing, the beads were eluted by 3×FLAG peptide (#F4799, Merck, USA). Then the elution protein was verified using silver staining, then the target lane was excised and subjected to analyze by an EASY-nLC 1200 UHPLC system (ThermoFisher Scientific, USA) coupled to a Q Exactive HF-X mass spectrometer (ThermoFisher Scientific, USA).
