Project description:we used N-terminomics approach to identify the N-terminal sequences of SEPs in Hep3B cells. Three SEPs enrichment methods (HCl precipitation, heating precipitation and ACN precipitation), three chemical derivatization methods (dimethylation, acetylation and guanidylation) and three N-terminal peptides enrichment materials (hexadecaldehyde, CNBr activated agarose and NHS activated agarose) were tested in this experiment. We also determined the start codons of SEPs with their N-terminal information.

Project description:It is well known that protein C-termini play important roles in various biological processes, and thus the precise characterization of C-termini is essential for fully elucidating protein structure and understanding protein functions. Although many efforts have been made in the fields during the latest two decades, the progress is still far behind its counterpart, N-termini, and it necessitates more novel or optimized methods. Herein, we reported an optimized C-termini identification approach based on the C-terminal amine-based isotope labeling of substrates (C-TAILS) method. We optimized the amidation reaction conditions to achieve higher yield of fully amidated product. We evaluated different carboxyl and amine blocking reagents and found the superior performance of Ac-NHS and ethanolamine. Replacement of dimethylation with acetylation for Lys blocking resulted in the identification of 232 C-terminal peptides in E. Coli sample, about 42% higher than the conventional C-TAILS. A systematic data analysis revealed that the optimized method is unbiased to amino acid composition, more reproducible and with higher MASCOT scores. Moreover, the introduction of SCII (Single-Charge Ion Inclusion) method to alleviate the charge deficiency of small peptides allowed an additional 26 % increase in identification number. With the optimized method, we identified 481 C-terminal peptides corresponding to 369 C-termini in E. Coli in a triplicate experiments using 80 μg each. Our optimized method would benefit the deep screening of C-terminomics and possibly help discover some novel C-terminal modifications.

Project description:Protein C-termini study is still a challenging task and far behind its counterpart N-termini study. The identification of C-termini is often hampered by low ionization response in MS and fewer efficient enrichment methods existing. We previously optimized the C-TAILS (C-terminal amine-based isotope labeling of substrates) method to achieve 75% more identification of protein C-terminal peptides. Although with the significant improvement, the performance of method is not comparable with a regular proteome study since the identification number is very limited. Herein we reported an optimized method by introduction of multiple-enzyme digestions in order to increase the capacity and application of C-TAILS in biological and clinical study. To allow the application of other enzymes than Arg-C in C-TAILS method, we evaluated the effect of the omission of prior amine protection at protein level and revealed the negligible effect caused by. Subsequently we applied five different enzymes in the C-TAILS and evaluated the different performances on the basis of identification and complementariness. As a result, 722 protein C-termini of E. coli were identified in a triplicate experiments using 50 μg each, and the favored enzyme and enzyme combination were discovered and discussed.

Project description:Robust analysis of both protein N- and C-termini can reveal novel N- and C-degrons that modify protein stability and shape the eukaryotic proteome. Herein, we designed a workflow, termed LysargiNase-assisted Analysis of Protein N- and C-Terminome (NAPT) by sequential and selective separating N- and C-termini on strong cation exchange chromatography (SCX). Taking advantage of N-terminal peptides’ reduced charge states at pH 2.7 and C-terminal peptides’ enhanced charge states at pH 8.5, an adequate shift of pH during SCX fractionation could easily lead to sequential elution of N-terminal, internal, and C-terminal peptides. Combining NAPT with multiple enzymatic digestion strategies, we identified 2458 human protein N-termini and 3056 human protein C-termini from Hela cell line. As N-terminal peptides generally bear two less positive charges than internal peptides at pH 2.7 after LysargiNase digestion, leaving one-positive-charge tolerance for histidine-containing N-terminal peptides, and C-terminal peptides were separated at pH 8.5 where histidine was neutrally charged, NAPT workflow showed minimal bias against histidine residues and excellent complementarity compared to its sister, the SAPT workflow, which adopted trypsin as protease. Taken together, 4285 protein N-termini and 4170 protein C-termini were identified by NAPT and SAPT, representing the largest human protein C-termini and the second largest human protein N-termini dataset so far, demonstrating their valuable potential in terminomic studies. Furthermore, we systematically analyzed sequences of identified protein termini and validated that their behavior obeyed several degron pathways.

Project description:Recent technological advances have expanded the annotated protein coding content of mammalian genomes, as hundreds of previously unidentified, short open reading frame (ORF)-encoded peptides (SEPs) have now been found to be translated. Although several studies have identified important physiological roles for this emerging protein class, a general method to define their interactomes is lacking. Here, we demonstrate that genetic incorporation of the photo-crosslinking noncanonical amino acid AbK into SEP transgenes allows for the facile identification of SEP cellular interaction partners using affinity-based methods. From a survey of seven SEPs, we report the discovery of short ORF-encoded histone binding protein (SEHBP), a conserved microprotein that interacts with chromatin-associated proteins, localizes to discrete genomic loci, and induces a robust transcriptional program when overexpressed in human cells. This work affords a straightforward method to help define the physiological roles of SEPs and demonstrates its utility by identifying SEHBP as a short ORF-encoded transcription factor.

Project description:Proteogenomics is the alliance of proteomics and genomics with the aim of better annotating structural genes based on protein experimental pieces of evidence established by tandem mass spectrometry. While on average more than one tenth of N-termini of proteins are incorrectly annotated, there is a crucial need for methodological approaches to systematically establish translational starts of polypeptides and their maturations such as N-terminal methionine processing and peptide signal excision. Here, we describe a straightforward strategy to specifically label protein N-termini with a positively charged TMPP label, selectively capture these entities with in-house developed anti-TMPP antibodies coupled to magnetic beads, and analyze them by nanoLC-MS/MS. While most N-terminomics-oriented approaches are based on depletion of internal peptides to retrieve N-terminal peptides, this enrichment approach is fast and results highly specific for improved ionizable TMPP-labeled peptides. The whole proteome of the model marine bacterium Roseobacter denitrificans was analyzed.

Project description:The identification of protein C-termini in complex proteomes is challenging due to the poor ionization efficiency of the carboxyl group. Amidating the negatively charged C-termini with ethanolamine (EA) has been suggested to improve detection of C-terminal peptides and allows for a directed depletion of internal peptides after proteolysis using carboxyl reactive polymers. In the present study the derivatization with N,N-dimethylethylenediamine (DMEDA) and (4-aminobutyl)guanidine (AG) leading to a positively charged C-terminus was investigated. C-terminal charge-reversed peptides showed improved coverage of b- and y-ion series in the MS/MS spectra compared to their non-charged counterparts. DMEDA-derivatized peptides resulted in many peptides with charge states of 3+ which benefited from ETD-fragmentation. This makes the charge reversal strategy particularly useful for the analysis of protein C-termini which may also be posttranslationally modified. The labeling strategy and the indirect enrichment of C-termini worked with similar efficiency for both DMEDA and EA and their applicability was demonstrated on an E. coli proteome. Utilizing two proteases and different MS/MS activation mechanisms allowed for the identification of >400 C-termini, encompassing both canonical and truncated C-termini.

Project description:The analysis of protein N-termini is of great importance for understanding the protein function and elucidating the proteolytic processing. Herein, we develop a negative enrichment strategy, termed as hydrophobic tagging-assisted N-termini enrichment (HYTANE) to achieve a global N-terminome analysis. The HYTANE strategy showed a high efficiency in hydrophobic tagging and C18 material-assisted depletion using bovine serum albumin (BSA) as the sample. Furthermore, this strategy was also applied to N-termini profiling from S. cerevisiaecell lysates and enabled the identification of 1096 protein N-termini, representing the largest N-terminome dataset of S. cerevisiae. The identified N-terminal peptides accounted for 99% of all identified peptides and no deficiency in acidic and histidine-containing N-terminal peptides was observed. The presented HYTANE strategy is therefore a highly selective, efficient and unbiased strategy for the large scale N-terminome analysis.

Project description:Small open reading frame encoded proteins (SEPs) gained increasing interest during the last years due to their broad range of important functions in both, prokaryotes and in eukaryotes. In bacteria, signalling, virulence or regulation of enzyme activities have been associated with this protein class. Nonetheless, the number of SEPs detected in large scale proteome studies is often low as classical methods are biased towards the identification of larger proteins. In the accompanying manuscript, we present a workflow that allows enhanced identification rates of small proteins compared to traditional protocols. For this aim, the steps of small protein enrichment, proteolytic digest and database search were reviewed and adjusted to the special requirement of SEPs. Enrichment by the use of small pore sized solid phase material increased the absolute numbers of identified SEPs by a factor of two and the application of alternative proteases to trypsin reduced spectral counts for larger proteins. The application of an integrated proteogenomics search database (iPtgxDB) in combination with the optimized protocol allowed the detection of several proteins not yet annotated in the reference genome of Bacillus subtilis. Finally, the identification of some of these missed proteins was validated by comparing their identifying spectra to those of synthetic peptides.

Project description:Various forms of the protein, called proteoform, are generated by co- or post-translational modification, alternative splicing and alternative translation initiation site, resulting in interactions between ribosomes, mRNAs, tRNAs, and various enzymes. Here, we introduce a N-terminal peptide enrichment method (Nrich) using a negative selection on filter for the N-terminal peptides with two chemical reagents for labeling free amine and two endoproteases. We identified 6,525 acetylated (or partially acetylated) and 6,570 free protein N-termini from 5,727 proteins. The protein N-termini can be classified into nine groups, such as initial methionine removed or retained, non-terminal residue, signal/transit/pro-peptide removal, putative alternative translational initiation site (methionine removed or retained) and unknown processing, suggesting various proteoform in vivo. In addition, novel protein N-termini was identified in 5`-UTR sequence with pseudo start codon using customized database. Nrich can obtain information about protein stability, localization and function through the observation of finished N-terminal sequence of mature protein.
