Proteomic Identification of RAB30-DT-Associated Proteins in Hepatocellular Carcinoma SK-HEP-1 Cells

ABSTRACT: Using SK-HEP-1 hepatocellular carcinoma cells, RNA pull-down was performed to enrich protein complexes bound to IncRNA RAB30-DT.Subsequently, liquid chromatography-tandem mass spectrometry (LC-MS/MS) was applied for proteomic analysis to systematically identify proteins that have direct interactions with RAB30-DT.

Mouse Hepatocellular Carcinoma Study

Project description:Genetically modified mice have been extensively used for analyzing the molecular events that occur during the tumor development. However, in many cases, if not all, it is uncertain to what extent the mouse models reproduce features observed in the corresponding human conditions. This is due largely to lack of precise methods for direct and comprehensive comparison at the molecular level of the mouse and human tumors. We used global gene expression patterns of 68 hepatocellular carcinoma (HCC) from 7 different mouse models and 91 human HCC from pre-defined subclasses to obtain direct comparison of the molecular features of mouse and human HCC. Total RNAs were isolated from frozen liver tissue using CsCl density gradient centrifugation methods. Total RNA from the livers of 10 wild type mice were pooled and used as reference in entire microarray experiments. To obtain gene expression profile data from four transgenic HCC mouse models, 20 Î¼g of total RNAs from tissues were used to drive fluorescently (Cy-5 or Cy-3) labeled cDNA. At least two hybridizations were carried out for each tissue using dye-swap strategy to eliminate dye labeling bias.

Genome Sequencing of Hepatocellular Carcinoma

Project description:<p>Hepatocellular carcinoma (HCC) accounts for 85-90% of primary liver cancers. We have focused on three major HCC etiologies:hepatitis C virus (HCV), hepatitis B virus (HBV), and nonviral causes. The onset and progression of cancer is driven by extensive rearrangement and mutation of the genome. We combined our capability to capture and enrich exome DNA with the next generation sequencing capacity to allow us to detect and characterize the somatic mutation profile of patients with HCC. Patient samples were collected by the Liver Center, Division of Abdominal Transplantation in the Baylor College of Medicine Department of Surgery. Sequencing of HCC is one of the NHGRI Center Initiated Projects in progress in the Human Genome Sequencing Center at Baylor College of Medicine.</p>

Project description:In order to identify the deregulated genes in hepatocellular carcinama, we applied the Agilent two-color chip cDNA microarray to explore the expression of genes in hepatocellular carcinoma and nontumor liver tissue samples. Hepatocellular carcinoma tissues and nontumor liver tissues were obtained from hepatocellular carcinoma patients during surgery. In these samples, RNA was extracted and cDNA microarray was performed to identify the differentially expressed genes in these samples. Hepatocellular carcinoma tissues and nontumor liver tissues were obtained from hepatocellular carcinoma patients during surgery. We included four hepatocellular carcinoma patients in this study, and there are four nontumor tissues and four hepatocellular carcinoma tissues.
