Project description:In the present study, we used NGST to characterize mRNA-seq of control-, moderate hypoxia-treated and severe hypoxia-treated Micropterus salmoides livers to elucidate the molecular mechanisms of hypoxia adaptation. This is the first report on integrated analysis of the tissue specific and temporal changes in gene expression in largemouth bass (Micropterus salmoides) exposed to hypoxia could reveal mechanisms of hypoxia adaptation. We provide a good case study with which to analyse mRNA expression and profile non-model fish species using NGST.

Prenatal hypoxia exposure induced methylomic and transcriptomic alterations in rat hearts [BiSulfite-seq]

Project description:Antenatal hypoxia has critial impacts on fetal heart development. The molecular mechanism of the antenaltal hypoxia effect on the heart development is still unknown. We performed DNA methylome and transcriptome analyses of antenatal hypoxia induced rat fetal and adult offspring hearts to understand the hypoxia-mediated epigenomic programming in the heart development. Heart tissue from fetal (E21) and adult rat (5 months old) were collected. mRNA and genomic DNA methylation profiles of the heart tissue were generated by RNAseq and reduced representation bisulfite seuqencing (RRBS) techniques. We found 323 and 112 differential expressed genes between control and hypoxia groups in the fetal and adult hearts, respectively. Meanwhile, 2828 and 2193 differential methylated regions were identified in the fetal and adult hearts. Furthermore, opposite gobal DNA methylation pattern changes in transcription start site regions (TSS ± 1kb) were observed between fetal and adult hearts. Combining transcriptome, data indicates a significant difference in the responding genes and pathways between fetal and adult hearts in responding to the antenatal hypoxia. Our study provides an initial framework and new insights into fetal hypoxia-mediated epigenetic programming of pro-inflammatory phenotype in the heart development, linking antenatal stress, and developmental programming of heart vulnerability to disease later in life.

Expression data from pulmonary artery endothelial cell after exposure to hypoxia for 24 hours

Project description:A number of mediators that have been found to be involved in the pathogenesis of hypoxic pulmonary hypertension, these mediators including mRNA, microRNAs and long noncoding RNAs. Endothelial dysfunction plays a major role in the initiation of pulmonary vascular remodeling and is thought to be a major contributor to this process. However, mRNA and no-coding RNAs expression profiles and their biological functions in pulmonary artery endothelial cells (PAECs) exposed to hypoxia need to be investigated further. Pulmonary artery endothelial cells (PAECs) were exposed to normoxia condition (21% O2, 5% CO2, 74% N2) or hypoxia condition (3% O2, 5% CO2, 92% N2) (n=3 for each group).PAECs were harvested after 24 hours and performed to further analysis.

mRNA Expression Data from Murine Hearts of Shiftwork MI, Normal MI and Sham Wildtype Mice at 24-hours Post-MI

Project description:Male C57Bl/6 mice were randomized to undergo 5 days of i) a shiftwork protocol (10-hour light: 10-hour dark cycle) before myocardial infarction (MI) surgery, ii) a normal 12-hour light: 12-hour dark environment before MI surgery, iii) a normal 12-hour light: 12-hour dark environment and used as sham controls, or iv) a shiftwork protocol (10-hour light: 10-hour dark cycle) and used as sham controls. MI surgery was performed on the 5th day, after which all mice were returned to a normal 12-hour light: 12-hour dark cycle. Hearts were collected 24-hours post-MI at ZT06. The microarray approach allows the investigation of transcriptome-wide gene expression changes in hearts from mice on a shiftwork cycle or on a regular light:dark cycle before MI.

Potential role of miRNA in acute hypoxic response of largemouth bass (Micropterus salmoides)

Project description:Intensive aquaculture and environmental changes will inevitably lead to hypoxic stress for largemouth bass (Micropterus salmoides). To better understand the hypoxia responds mechanisms of largemouth bass, we compared the miRNA profile in liver under different environmental DO to determine which miRNAs are most affected during hypoxia. A total of 266 miRNAs were identified, and 84 miRNAs were differentially expressed compared with in control group. GO and KEGG analysis indicated that the miRNAs may play important roles in environment information processing. Specifically, we considered the VEGF signaling pathway, Phosphatidylinositol signaling system and MAPK signaling pathway, the results show that, the 13 miRNAs (miR-15b-5p, miR-30a-3p, miR-133a-3p, miR-19d-5p, miR-1288-3p, miR456, miR-96-5p, miR-23a-3p, miR-23b, miR-214, miR-24, miR-20a-3p and miR-2188-5p) involved in these three pathways are significantly down-regulated during hypoxia stress. And 12 target genes of these miRNAs were showed a higher degree of expression. We found the obvious negative correlation between miRNA and their target mRNAs, providing several miRNA-mRNA interaction networks in largemouth bass in response to hypoxia. Although relatively little information is currently available concerning the biological function of miRNAs identified to date, we strongly suggest that miRNAs play an important role in modulating gene expression involved in the physiological response to hypoxic stress in the fish liver.
