High-resolution mass spectrometry

ABSTRACT: To further validate this conclusion derived from the cryo-EM structure, we performed mass spectrometry experiments. The results corroborate the findings observed in the cryo-EM density map.

High-resolution mass spectrometry for identifying phosphorylation sites of the metabotropic glutamate receptor mGlu3

Project description:Metabotropic glutamate receptors (mGlus) modulate synaptic transmission in the central nervous system, while β-arrestins (βarrs) mediate the desensitization and internalization of activated mGlus. We report two structures of the metabotropic glutamate receptor subtype 3 (mGlu3) coupled to βarr1 with stoichiometries of 2:1 and 2:2, respectively. Guided by the density map, we identified three phosphorylation sites (pSer857, pSer859 and pThr860), which follow the P-X-P-P type phosphorylation pattern. To verify the phosphorylation sites observed in the cryo-EM structure, we conducted mass spectrometry (MS) experiment to identify phosphorylation sites on mGlu3 mediated by GRK2. The results show that three phosphorylation sites (pSer857, pSer859 and pThr860) were identified in mass spectra, which is consistent with the findings from our cryo-EM density map.

Identification of proteins in a Salmonella SPI-1 type III secretion injectisome basal body mutant

Project description:We determined the cryo-EM structure of a secretion incompetent PrgH130-392 type III secretion injectisome basal body mutant at 6.3 Å. The map shows no density attributable to the inner rod or needle and the periplasmic gate in a closed conformation. We used LC-MS/MS to idensitfy the constituent proteins showing the predominant presence of the major inner- and outer basal body proteins (PrgH+PrgK and InvG respectively) and export apparatus protein SpaP.

Cryo-EM structure of SETD2/Set2 methyltransferase bound to a nucleosome containing oncohistone mutations

Project description:Setd2 methylate the nucleosome to form H3K36me3. Here we utilized the Cryo-EM to elucidate the structure of SETD2/Set2 bound with nucleosomes. Through this structure analysis, we found that histone H1 may interfere the enzymatic activity of SETD2/Set2 by inhibiting their binding affinity.

Structure of Saccharomyces cerevisiae Mediator-RNA polymerase II pre-initiation complex for divergent transcription

Project description:This study has determined structure of transcription initiation complexes including a DNA-bound activator, RNA polymerase II (Pol II), and Mediator on a divergent promoter GAL80/SUT719 using a combination of cryo-EM and XL-MS analyses. Our cryo-EM single-particle analysis reveals a dimeric form of Med-PIC through the Mediator Tail module induced by the activator protein. Density of the upstream DNA bound to the Gal4-VP16 was identifiable along the Mediator Tail module, while XL-MS localized flexible regions that were not visible by cryo-EM analysis, such as activator-binding domains (ABDs and KIX).

Structural evidence that RNA contributes to polymorphism of tau amyloid fibrils

Project description:RNA colocalizes with tau deposits in Alzheimer’s disease (AD) and other tauopathies, and drives tau aggregation in vitro. However, molecular details of RNA-tau interactions remain unclear, and in particular whether these interactions contribute to neurodegeneration. Previously, we determined a cryo-EM structure of fibrils of full-length tau bound to unfractionated mammalian RNA, revealing a small tau C-terminal core. Here, we present the cryo-EM structure of fibrils of full-length recombinant tau bound to unfractionated mammalian RNA and seeded by pathological tau fibrils extracted from the postmortem brain of an AD patient. This structure reveals an expanded tau C-terminal core with partial resemblance to AD tau fibrils. RNA sequencing identified 18S ribosomal RNA as the primary fibril-bound species, consistent with the well-documented link between pathological tau and ribosomal dysfunction in neurodegenerative diseases. Next, we determined the cryo-EM structure of fibrils of full-length recombinant tau bound to mammalian 18S ribosomal RNA, revealing a core that consists of the R2 to R4 repeat domains previously seen in several pathological polymorphic tau fibrils. All three of our recombinant RNA-tau fibrils dissolve upon RNase treatment, demonstrating that RNA is the molecular glue of these complexes. In the presence of different RNAs, tau fibrils adopt distinct folds, suggesting that RNA is a cofactor that shapes tau fibril polymorphism.

Crosslinking mass spectrometry of yeast Pol I pre-initiation complex

Project description:In eukaryotic cells, ribosomal RNA is transcribed by RNA polymerase I (Pol I). To initiate transcription, Pol I requires the assembly of a multi-subunit pre-initiation complex (PIC). In yeast, the minimal PIC includes Pol I, the transcription factor Rrn3 and Core Factor (CF) composed of subunits Rrn6, Rrn7 and Rrn11. We have determined the cryo-EM structure of a 18-subunit yeast Pol I complex together with CF, Rrn3 and transcription scaffold. To aid in modeling the structure based on the cryo-EM map, we performed crosslinking mass spectrometry.

Project description:Electron cryomicroscopy (cryo-EM) allows high-resolution spatial visualization of biological specimens, however, it is challenging to chemically identify densities observed in cryo-EM. To overcome this, we combined cryo-EM with chemical imaging using focused ion beam secondary ion mass spectrometry (FIB-SIMS) for integrated spatio-chemical analysis. We illustrate the correlative workflow using multiple examples, demonstrating sub-cellular localisation of molecules inside small bacterial cells. We used our workflow to illuminate the mechanism of uptake of Bisphenol-AF pollutant molecules by environmental bacteria, yielding insights into the storage of these chemicals within cytosolic phase-separated aggregates. Given the versatility of the workflow, which is compatible with cryogenic optical microscopy and FIB-milled lamellae of multicellular specimens, cryo-EM-FIB-SIMS is an effective avenue to map elemental and molecular signatures in cryo-EM.

High-resolution mapping of chromatin packaging in mouse embryonic stem cells and sperm

Project description:Mammalian embryonic stem (ES) cells and sperm exhibit unusual chromatin packaging that plays important roles in cellular function. Here, we extend a recently developed technique, based on deep paired-end sequencing of lightly digested chromatin, to assess footprints of nucleosomes and other DNA-binding proteins genome-wide in murine ES cells and sperm. In ES cells, we recover well-characterized features of chromatin such as promoter nucleosome depletion, and further identify widespread footprints of sequence-specific DNA-binding proteins such as CTCF, which we validate in knockdown studies. We document global differences in nuclease accessibility between ES cells and sperm, finding that the majority of histone retention in sperm preferentially occurs in large gene-poor genomic regions, with only a small subset of nucleosomes being retained over promoters of developmental regulators. Finally, we describe evidence that CTCF remains associated with the genome in mature sperm, where it could play a role in organizing the sperm genome. We use Micrococcal Nuclease (MNase) to map chromatin structure in mouse ES cells and sperm. Specifically, we generate paired-end deep-sequencing libraries that are able to distinguish DNA digestion products by size, thus allowing us to simultaneously map nucleosomes as well as other DNA-binding proteins such as transcription factors.
