Project description:Biomarkers that predict disease progression might assist the development of better therapeutic strategies for aggressive cancers, such as ovarian cancer. Here, we investigated the role of collagen type XI alpha 1 (COL11A1) in cell invasiveness and tumor formation and the prognostic impact of COL11A1 expression in ovarian cancer. Microarray analysis suggested that COL11A1 is a disease progression-associated gene that is linked to ovarian cancer recurrence and poor survival. Whole tumor gene expression profiling was conducted on tissue samples from 60 ovarian cancer patients, and characteristics and clinico-pathological features of the patients are provided. We used several steps to analyze the expression profiles of the samples to identify the genes whose expression values correlate with survival, recurrence and advanced disease stage. First, using hazard ratios from univariate Cox regression analysis, the top 200 survival-related genes were evaluated for intersection with the top 200 recurrence-related genes, and 44 genes were obtained. Second, we examined the 44 genes that met the criteria of fold-change values between advanced stage and early stage samples of greater than 2 or less than 0.5. Ultimately, 17 genes were identified. A heat map of the 17 genes is depicted in the associated publication. Gene ontology and pathway enrichment analyses of the 17 genes were performed using Database for Annotation, Visualization and Integrated Discovery (DAVID). The major cellular component, biological process and molecular function of the 17 genes are associated with the extracellular region, intracellular signaling cascade, and protein binding and bridging, respectively. Two genes, COL11A1 and COL4A6, are involved in ECM-receptor interaction pathways. Notably, COL11A1 displayed the highest fold-change value in ovarian cancer disease progression; therefore, we selected COL11A1 for further experimental analysis.

Project description:In this project, we made a comprehensive quantitative proteomic analysis of four defined developmental stages of S. parasitica (mycelium, primary cysts, secondary cysts and germinated cysts) to gain greater insight into the types of proteins specifically linked to each stage. A total of 2423 unique proteins were identified using qualitative (gel-based) and quantitative (iTRAQ, isobaric tags for relative and absolute quantitation) approaches. Of these, 358 proteins, associated with various biological processes, were found to be significantly enriched between different life cycle stages of S. parasitica. The transcript abundance of several cyst and mycelium enriched proteins was also checked by quantitative real-time PCR. This is the first large scale proteomic analysis on Saprolegnia and the data from this study will enhance our current knowledge about this pathogen by identifying biological processes key to each developmental stage.

Project description:Chikungunya virus (CHIKV) is a single-stranded positive RNA virus that belongs to the genus Alphavirus and is transmitted to humans by infected Aedes aegypti and Aedes albopictus bites. In humans, CHIKV can cause painful symptoms during acute and chronic stages of infection. However, the virus-vector interaction has characteristics that allow a persistent infection, not disturbing the mosquito’s fitness. Here, we aimed to clarify aspects of CHIKV infection in Ae. aegypti Aag-2 cells through label-free quantitative proteomic analysis and transmission electron microscopy (TEM). We used MOI 0.1 to infect Aag-2 cells in biological triplicates over 48 h. TEM images show a high load of intracellular viral cargo at 48 hpi, as well as an elongated unusual mitochondria morphology that might indicate a mitochondrial imbalance. Moreover, a total of 196 Ae. aegypti protein groups were up or downregulated upon infection, related to protein synthesis, energy metabolism, signaling pathways and apoptosis. These regulated Aag-2 proteins might have roles in antiviral and/or in pro-viral mechanisms during CHIKV infection, to support the balance between viral propagation and the survival of host cell, leading to the persistent infection.

Project description:NUP93 expression inversely correlates with the survival of triple negative breast cancer patients. However, the role of NUP93 in tumor propagation has not yet been fully clarified. In this project we combined high-resolution imaging, migration assays and genetic analyses to demonstrate that NUP93 modulates actin cytoskeleton remodeling, epithelial-to-mesenchymal transition and invasion of triple negative breast cancer cells through direct interaction with the genome.

Project description:Filamentous fungi are confronted with changes and limitations of their carbon source during growth in their natural habitats and during industrial applications. To survive life-threatening starvation conditions, carbon from extra- and intracellular resources becomes mobilized to fuel fungal self-propagation. Key to understand the underlying cellular processes is the system-wide analysis of fungal starvation responses in a temporal and spatial resolution. The knowledge deduced is important for the development of optimized industrial production processes. This study describes the physiological, morphological and genome-wide transcriptional changes caused by prolonged carbon starvation during submerged batch cultivation of the filamentous fungus Aspergillus niger. Bioreactor cultivation supported highly reproducible growth conditions and monitoring of physiological parameters. Changes in hyphal growth and morphology were analyzed at distinct cultivation phases using automated image analysis. The Affymetrix GeneChip platform was used to establish genome-wide transcriptional profiles for three selected time points during prolonged carbon starvation. Compared to the exponential growth transcriptome, about 50% (7,292) of all genes displayed differential genes expression during at least one of the starvation time points. Enrichment analysis of Gene Ontology, Pfam domain and KEGG pathway annotations uncovered autophagy and asexual reproduction as major global transcriptional trends. Induced transcription of genes encoding hydrolytic enzymes was accompanied by increased secretion of hydrolases including chitinases, glucanases, proteases and phospholipases as identified by mass spectrometry. This study is the first system-wide analysis of the carbon starvation response in a filamentous fungus. Morphological, transcriptomic and secretomic analyses identified key events important for fungal survival and their chronology. The dataset obtained forms a comprehensive framework for further elucidation of the interrelation and interplay of the individual cellular events involved. for each post-exponential time point (Day1, Day3 and Day6 post-carbon depletion), biological duplicates were performed.

APEX03-2 (Advanced Plant Experiment 03-2), also known as TAGES-ISA (Transgenic Arabidopsis Gene Expression System-Intracellular Signaling Architecture) specifically addresses the growth and molecular changes that occur in Arabidopsis thaliana plants during spaceflight by using molecular and genetic tools, and by asking fundamental questions regarding root structure, growth and cell wall remodeling may be answered. This investigation advances the fundamental understanding of the molecular biological responses to extraterrestrial environments.
