Project description:Negative-sense RNA viruses (NSVs) rely on prepackaged viral RNA-dependent RNA polymerases (RdRp) to replicate and transcribe their viral genomes. Their replication machinery consists of an RdRp bound to viral RNA which is wound around a nucleoprotein (NP) scaffold, forming a viral ribonucleoprotein complex. NSV NP is known to regulate transcription and replication of genomic RNA, however its role in maintaining and protecting the viral genetic material is unknown. Here, we exploited host microRNA expression to target NP of influenza A virus and Sendai virus to ascertain how this would impact genomic levels and the host response to infection. We find that in addition to inducing a drastic decrease in genome replication, the antiviral host response in the absence of NP is dramatically enhanced. Additionally, our data shows that insufficient levels of NP prevent the replication machinery of these NSVs to process full-length genomes, resulting in aberrant replication products which form pathogen-associated molecular patterns in the process. These dynamics facilitate immune recognition by cellular pattern recognition receptors leading to a strong host antiviral response. Moreover, we observe that the consequences of limiting NP levels are universal amongst NSVs including Ebola virus, Lassa virus and Measles virus. Overall, these results provide new insights into viral genome replication of negative-sense RNA viruses and highlight novel avenues towards developing effective antiviral strategies, adjuvants, and/or live-attenuated vaccines.

Project description:Hantavirus infection has become a public health concern worldwide due to its ability to cause severe diseases in humans. The virulence of Hantavirus is determined by their ability to restrain host innate immune responses, such as type Ⅰ interferon (IFN-Ⅰ) response. Here, we demonstrated that Hantaan virus (HTNV), a prevalent pathogen that causes hemorrhagic fever with renal syndrome in China, can inhibit host IFN-Ⅰ production by manipulating the retinoic acid-induced gene I (RIG-I)-like receptor (RLRs) pathways. In brief, we performed the transcriptome analysis to identify the host factors regulated by nucleocapsid protein (NP) and glycoprotein (Gc) of HTNV, which showed that multiple cellular biological pathways were regulated by NP and Gc, including interferon signaling pathways, neuron differentiation, and response to mechanical stimulus. Further analysis demonstrated that HTNV NP and Gc proteins inhibited IFN-Ⅰ response by targeting MAVS upstream molecules, such as RIG-I and MDA-5. Mechanistically, NP and Gc proteins suppressed RIG-I and MDA-5-induced IFN-Ⅰ production by targeting TRIM25, rather than directly actin on RIG-I and MDA-5. Taken together, our study revealed a cross-talk between HTNV NP or Gc proteins and host innate immune response, which is helpful in the understanding of virus-host interaction in general.

Project description:This study aimed to systematically identify host cellular proteins that interact with newly discovered Brucella abortus type IV secretion system (T4SS) effector proteins, designated BT4E3, BT4E4, BT4E19, BT4E32, BT4E33, BT4E37, and BT4E43. To achieve this, we employed an affinity purification–mass spectrometry (AP-MS) strategy in a human cell context. The coding sequences of individual BT4E effectors were cloned into the p3xFLAG-CMV-7.1 vector as C-terminal fusions with 3×Flag tag. These constructs, along with a p3xFLAG-CMV-7.1-control vector (mCherry-Strep only), were transiently transfected into HEK293T cells using Lipofectamine 3000. Twenty-four hours post-transfection, cells were lysed under mild non-denaturing conditions (100 mM Tris-HCl pH 8.0, 150 mM NaCl, 1 mM EDTA, 1% NP-40) supplemented with protease and phosphatase inhibitors. Flag-tagged effector complexes were affinity-purified using Flag Sepharose beads, followed by stringent washing and elution with 2.5 mM D-desthiobiotin. Each effector purification was performed in three independent biological replicates to ensure reproducibility. Eluted protein complexes were verified by Western blotting, then processed for liquid chromatography–tandem mass spectrometry (LC-MS/MS) analysis. LC-MS/MS was carried out on an Orbitrap Fusion Tribrid mass spectrometer (Thermo Fisher Scientific) coupled online to an EASY-nLC 1000/1200 nanoflow system. The resulting proteomics data enable the identification of high-confidence host binding partners for each BT4E effector, providing insights into the molecular mechanisms by which Brucella manipulates host cellular processes—including vesicular trafficking, innate immune signaling, autophagy, and cell death pathways—to establish intracellular infection. This dataset serves as a valuable resource for understanding Brucella pathogenesis and host–pathogen interactions mediated by T4SS effectors.

Project description:In order to identify the molecular mechanism of MCPH1 antagonizing necroptosis， we performed affinity purification of MCPH1 protein complexes in TSZ-treated L929 cells, L929 cells were stably expressing Flag-tagged MCPH1 and treated with T+S+Z (T: 50 ng/ml TNFα, S: 100 nM SmacM, Z: 20 μM zVAD) for 1 hour. The resulting cells were lysed in NETN buffer (20 mM Tris-HCl [pH 8.0], 100 mM NaCl, 1 mM EDTA, and 0.5% NP-40, containing protease and phosphatase inhibitors cocktail) on ice for 30 min. Cell debris were eliminated by centrifugation and the supernatant was incubated with anti-Flag beads. After the 4 hours incubation, beads were washed with 1 mL NTEN buffer for three times, beads were boiled in 30 μL 2×SDS loading buffer and the immunocomplexes were eluted. Samples were resolved on 10% SDS-PAGE and analyzed by mass spectrometry. To elucidate the molecular mechanism behind MCPH1 nuclear translocation upon DNA damage, we performed affinity purification of MCPH1 protein complexes in response to camptothecin (CPT) treatment. HEK293T cells stably expressing SFB-tagged MCPH1 were lysed in NETN buffer (20 mM Tris-HCl [pH 8.0], 100 mM NaCl, 1 mM EDTA, and 0.5% NP-40, containing protease and phosphatase inhibitors cocktail) on ice for 30 min. Cell debris were eliminated by centrifugation and the supernatant were obtained and incubated with 50 μL S-protein beads at 4 ℃. After the 4 hours incubation, beads were washed with 1 mL NTEN buffer for three times, beads were boiled in 30 μL 2×SDS loading buffer and the immunocomplexes were eluted. Project description:To elucidate key pathways in the host transcriptome of patients infected with SARS-CoV-2, we used RNA sequencing (RNA Seq) to analyze nasopharyngeal (NP) swab and whole blood (WB) samples from 333 COVID-19 patients and controls, including patients with other viral and bacterial infections. Analyses of differentially expressed genes (DEGs) and pathways was performed relative to other infections (e.g. influenza, other seasonal coronaviruses, bacterial sepsis) in both NP swabs and WB. Comparative COVID-19 host responses between NP swabs and WB were examined. Both hospitalized patients and outpatients exhibited upregulation of interferon-associated pathways, although heightened and more robust inflammatory and immune responses were observed in hospitalized patients with more clinically severe disease. A two-layer machine learning-based classifier, run on an independent test set of NP swab samples, was able to discriminate between COVID-19 and non-COVID-19 infectious or non-infectious acute respiratory illness using complete (>1,000 genes), medium (<100) and small (<20) gene biomarker panels with 85.1%-86.5% accuracy, respectively. These findings demonstrate that SARS-CoV-2 infection has a distinct biosignature that differs between NP swabs and WB and can be leveraged for differential diagnosis of COVID-19 disease.

Project description:Arthropod-borne viruses, such as the members of genus Alphavirus, are a significant concern to global public health. As obligate intracellular pathogens, RNA viruses must interact with the host cell machinery to establish, and complete, their viral lifecycles. Despite considerable efforts to define the host/pathogen interactions essential for alphaviral replication, an unbiased and inclusive assessment of alphaviral RNA:protein interactions has not been undertaken. Moreover, the biological and molecular importance of these interactions, in the full context of their molecular function as RNA-binding proteins, has not been fully realized. The data presented here introduces a robust viral RNA:protein discovery method to elucidate the Sindbis virus (SINV) RNA:Protein host interface. Cross-Link Assisted mRNP Purification (CLAMP) assessment reveals an extensive array of host/pathogen interactions centered on the viral RNAs (vRNAs). After prioritization of the host proteins associated with the vRNAs, we identified the site of Protein:vRNA interaction via a CLIP-seq approach and assessed the consequences of the RNA:protein binding event of hnRNP K, hnRNP I, and hnRNP M in regards to viral infection. Herein we demonstrate that mutation of the prioritized hnRNP:vRNA interaction sites effectively disrupted the hnRNP:vRNA interaction. Correlating with disrupted hnRNP:vRNA binding, SINV growth kinetics were reduced relative to wild type parental viral infections in a vertebrate and invertebrate tissue culture models of infection. The molecular mechanism leading to reduced viral growth kinetics was found to be reduced vRNA accumulation and dysregulated structural gene expression. Collectively, this study further defines the scope and importance of the alphavirus host/pathogen vRNA:protein interactions.

Project description:Ebola virus (EBOV) transcription is essentially regulated via dynamic dephosphorylation of its viral transcription activator VP30 by the host phosphatase PP2A. The nucleoprotein NP has emerged as a third key player in the regulation of this process by recruiting both the regulatory subunit B56 of PP2A and its substrate VP30 to initiate VP30 dephosphorylation and hence viral transcription. Both binding sites are located in close proximity to each other in NP`s C-terminal disordered region. This study investigates NP's role in VP30 dephosphorylation and transcription activation, focusing on the spatial requirements of NP’s binding sites. Increasing the distance between PP2A-B56 and VP30 at the NP interface revealed that close spatial and orientational contact is necessary for efficient VP30 dephosphorylation and viral transcription. Longer distances were lethal for recombinant EBOV except when a compensatory mutation, NP T603I, occurred. This mutation, located between the NP binding sites for PP2A-B56 and VP30, fully restored functionality. Mass spectrometry showed that T603 is phosphorylated in recEBOV-NPwt virions. Mutational analysis indicated that T603I facilitates VP30 dephosphorylation in otherwise lethal recEBOV and that dynamic phosphorylation of NP T603 is important for efficient primary viral transcription in the WT context. These findings emphasize the critical and evolutionarily pressured interplay between VP30 and PP2A-B56 within the NP C-terminal disordered region and highlight the important role of NP on the regulation of viral transcription during the EBOV life cycle.

Project description:Modulating cell endocytosis activity to reduce host susceptibility to virus represents a promising strategy for antiviral drug development. In this study, we reveal that lactate transporter SLC16A3 as a critical host factor for reducing diverse virus invasion. By performing metabolomics, proteomics, and thermal proteome profiling experiment, AP1G1, a pivotal protein involved in cellular endocytosis, was indiscriminately screened as a chaperone of SLC16A3. SLC16A3 decides the membrane enrichment of AP1G1 by protein interaction, thereby influence host susceptibility to diverse virus. This conclusion was further validated in SLC16A3 knocked-down cells, which indicating a broad-spectrum target for anti-virus drug development to recedes virus entry by blocking the interaction between AP1G1 and SLC16A3. This conclusion has been validated with a patent medicine SFJD (Shufengjiedu). SFJD exhibits strong effect in decreasing the susceptibility of host cells to viral infections. Molecularly, SFJD administration results in disrupting the interaction between SLC16A3 and AP1G1 and reduced membrane localization of AP1G1. Consequently, achieves a receded endocytosis activity of host cells on viral particles. This provide evidence for the practicability of SLC16A3-AP1G1 strategy. Taken together, the regulation on the SLC16A3-AP1G1 interaction represents a broad-spectrum and practicable antiviral strategy. This study offers insights into novel approach for inhibiting viral infections through the alteration of host susceptibility and advances the idea for antiviral drug development.
