Project description:Cytochrome b5 (b5) is a small accessory protein involved in several reactions. The interaction of b5 with its partner proteins, e.g., cytochrome P450 enzymes, has received much attention and has been the subject of numerous studies. In order to obtain further insights into protein-protein interactions of b5, we modified it with a green fluorophore, Alexa 488, which has a maleimide linker. The labeling was applied to both WT (without Cys) and the T70C mutant. This study revealed labeled sites in WT b5 and confirmed the Cys-selective labeling in the T70C mutant.

Project description:Expression of the sense-antisense transcripts (SATs). Methods: The sequences of 60mer DNA specific to the sense and antisense genes were chosen by K.K. DNAFORM (Japan), and Agilent Technologies manufactured custom oligo DNA microarray chips by using this information. RNA was labeled and hybridized using Fluorescent Direct Label Kits (oligo dT-primed labeling) (Agilent Technologies), according to the manufacturer's protocols. For labeling with random nanomers, we used the CyScribe First-Strand cDNA Labeling Kit (Amersham). The RNA samples used for microarray experiments were from mouse ES cells, SL10 cells (fibroblast cell line), brain, heart, and testis. The total RNA of brain, heart, and testis for array experiments was purchased from Ambion. The total RNA of ES and fibroblast cells was isolated using Trizol reagent (Invitrogen). The same total RNA samples were reciprocally labeled with Cy3 or Cy5, hybridized to the oligo DNA on the chip, and dye-normalized, and processed signals were obtained using Feature Extraction software (Agilent Technologies). Project description:Mcl1-conditional mice were injected with AAV-LP1-Cre to delete endogenous MCL-1 and with AAV-LP1-Mcl1Flag (FLINT) or AAV-LP1-GFP (wt control). After 14 days, mitochondria were harvest from mouse livers and subjected to anti-FLAG immunoprecipitation. Immune complexes were subjected to LC MS/MS mass spectrometry. Two independent liver mitochondria immunoprecipitations were run in parallel.

Project description:Total RNA from embryos (12 days) of STAT3mut/mut, STAT3mut/wt and STAT3wt/wt mice which come from the same womb were extracted using TRIzol reagent (Invitrogen) following the manufacturer’s protocols. RNA quantity, quality and integrity were analyzed with NanoDrop ND-1000 and standard denaturing agarose gel electrophoresis. Sample labeling and array hybridization were performed according to the Agilent One-Color Microarray-Based Gene Expression Analysis protocol of Agilent Technology. The Whole Mouse Genome Oligo Microarray (Agilent 4*44k) represents all known genes and transcripts in the mouse genome (Kyoto Encyclopedia of Genes and Genomes, KEGG). All the microarray experiments were performed by Kangchen Biotechnology Limited (Shanghai, China).

Project description:We developed a reagent of 10-plex isobaric tags (IBT) with high stability and low cost. The labeled peptides were sensitively detected on Orbitrap Q Exactive MS with MS2 resolution of 35000 at 30% NCE, while the peptides were efficiently labelled over 97% by IBT at ratio of 20:1 of reagent/peptide (w/w) in 200mM TEAB buffer within 2h. The IBT labeling was demonstrated in a wide dynamic range of 50 folds but without obvious matrix effect on quantification. Importantly, there was little quantification bias found among the individual IBT tags, indicating that the peptides labeled by different tags were quantitatively comparable. The IBT 10-plex reagents were applied for dynamically monitoring the quantitative responses of phosphoproteome ignited by EGF treatment in Hela cells. Total 5361 unique phosphopeptides were identified, which reached a similar conclusion as other reported. The IBT reagents were therefore experimentally proven as a new type of isobaric labeling peptides and useful for a large quantity peptides of quantitative proteomics.

Project description:We extracted RNA of sorted lung SPC/GFP+ EpCAM+ cells and performed microarray analyses. Total RNA was extracted from sorted Ep-CAMhigh/GFPhigh cells using TRIzol reagent (Invitrogen, Carlsbad, CA) according to the manufacturer’s protocol. The RNA integrity was examined on an Agilent 2100 BioAnalyzer (Agilent Technologies, Santa Clara, CA). Biotinylated ss-cDNA were prepared according to the standard Affymetrix protocol from 100 ng total RNA using the GeneChip WT PLUS Reagent Kit User Manual (Affymetrix/Thermo Fisher Scientific). Fragmented and labeled ss-cDNA were hybridized on a GeneChip Clariom S Array (Affymetrix/Thermo Fisher Scientific) (n =3/group). We used microarrays to detail the global gene expression of SPC/GFP+ EpCAM+ cells from the control mice(G37-1_(Clariom_S_Mouse)), 3 week continuous smoke mice (G37-2_(Clariom_S_Mouse)) and 3 weeks intermittent smoke mice(G37-3_(Clariom_S_Mouse)), and identified distinct classes of up-regulated genes during this process.
